Project description:The pancreatic beta cells are the only cells that can produce insulin in response to prevailing glycemia. The development of beta cells was found to be depending on the activity of a complex genetic network. Overexpression of transcriptional factor MafK in beta cells have resulted in impairment of thier functions and suppressed insulin secretion and increased the severity of beta cell loss resulting in an overt diabetes. We used microarrays to study the changes in islet gene expression profiles in MafK Tg. Mafk overexpression was expected to disrupt functions of genes containing MARE sites in their regulatory regions by bindig to cis-regulatory elements. Exploration of new factors with sunctional MAREs in thier regulatory regions in beta cells will improve our targeting stratigies for treatment of diabetes.

A 0.78 kb full-length cDNA encoding the murine MafK protein including a FLAG peptide at the N-terminus was inserted into the rat insulin I promoter. Then, the construct was injected into BDF1-fertilized eggs to generate transgenic mice. All Tg mice were maintained on an ICR genetic background. Whole pancreata were collected from MafK transgenic embryos as well as wild type embryos at E15.5 (N=3 per each gentype). Total RNA was extracted and hybridized for Affymetrix microarray analysis.

Project description:The signal recognition particle (SRP) enables cotranslational delivery of proteins for translocation into the endoplasmic reticulum (ER), but its full in vivo role remains incompletely explored. We combined rapid auxin-induced SRP degradation with proximity-specific ribosome profiling to define SRP’s in vivo function in yeast. Despite the classic view that SRP recognizes amino-terminal signal sequences, we show that SRP was generally essential for targeting transmembrane domains regardless of their position relative to the amino-terminus. By contrast, many proteins containing cleavable amino-terminal signal peptides were efficiently cotranslationally targeted in SRP’s absence. We also reveal an unanticipated consequence of SRP loss: Transcripts normally targeted to the ER were mistargeted to mitochondria, leading to mitochondrial defects. These results elucidate SRP’s essential roles in maintaining the efficiency and specificity of protein targeting.

Project description:Nitrotyrosine is a modification in proteins caused by oxidative reactions with reactive nitrogen species. It's commonly associated with oxidative stress and linked to various health conditions like inflammation, neurodegeneration, cardiovascular disease, and cancer. However, detecting nitrotyrosine-modified proteins is challenging due to their low levels in biological samples. To make this detection more comprehensive, we optimized an immunoprecipitation-based method for both proteins and peptides using a cell line model. We tested the efficiency of four different commercially available monoclonal antibodies for enriching nitrotyrosine-modified proteins and peptides. Through LC-MS/MS analysis, we identified 1,377 nitrotyrosine-containing peptides from protein-based enrichment and 1,624 from peptide-based enrichment. However, we noticed a bias in the peptides enriched; a significant portion (37-65%) had nitrotyrosine at the beginning of the peptide when using the peptide-based approach, whereas this bias was minimal (<9%) with the protein-based immunoprecipitation. In total, we found 2,605 nitrotyrosine-containing peptides, with over 2,000 of them not previously reported. To validate our findings, we synthesized 110 of these peptides and analyzed them with LC-MS/MS. Additionally, we confirmed the presence of nitrotyrosine modifications in PKM and EF2 proteins in peroxynitrite-treated samples through immunoblot analysis. This extensive dataset and workflow will aid further exploration of nitrotyrosine as an oxidative modification in various contexts.

Project description:Information on the files related to the respective experiments can be found in the metadata file titled “Metadata_for_Nviennensis_Experiments.xlsx”. The data found here encompasses three related mass spectrometry experiments: 1.) BN-PAGE: Biomass of Nitrososphaera viennensis grown in a bioreactor was lysed and membrane fractions were harvested using an ultracentrifuge. Membrane proteins were extracted using n-dodecyl-beta-D-maltoside (DDM) and loaded on a 3-12% gradient blue native PAGE gel. Selected bands were cut out and analyzed via mass spectrometry. 2.) SDS-Tricine-PAGE of AMO Band: A band containing a large amount of the ammonia monooxygenase complex (AMO) was denatured and run on a 15% SDS-Tricine-PAGE gel to identify individual subunits. 3.) AmoC from SDS-Tricine-PAGE: A band containing a high amount of AmoC from the SDS-Tricine-PAGE gel was processed with three separate digestive enzymes (trypsin, chymotrypsin, or GluC) to identify unique peptides among the six AmoC homologs found in the genome of N. viennensis.

Project description:Acinetobacter baumannii, a robust Gram-negative bacterium known for inducing nosocomial infections and displaying multidrug resistance, remains a formidable challenge to combat. The limited arsenal of antimicrobial peptides targeting this pathogen underscores the need for innovative strategies. Here, we report a pioneering few-shot learning-based pipeline to identify potent antimicrobial peptides targeting A. baumannii. This pipeline effectively scans through the entire libraries of hexapeptides, heptapeptides, and octapeptides, encompassing tens of billions of candidates, despite the extreme scarcity of available training data. Comprising classification, ranking, and regression modules as an integration, each module is trained using a few-shot learning strategy involving pre-training and multiple fine-tuning steps while incorporating similar and true data fine-tuning. This methodology mitigates the potential overfitting concerns due to the small size of the training samples and then enhances the predictive capability of the pipeline. The results highlight the robustness and versatility of the methodology, demonstrating its effectiveness in discovering AMPs against A. baumannii and C. albicans, while demonstrating low off-target toxicity and negligible susceptibility to drug resistance. Additionally, the EME7(7) exhibits efficacy in controlling A. baumannii infections within a mouse pneumonia model, notably without inducing kidney injury — a contrast to the observed effects of polymyxin B. This work provides a paradigm for addressing the challenges posed by limited data availability.
