GNPS - DYEatom cruise dissolved meta-lipidome from infected and lysed diatom blooms

ABSTRACT: Dissolved meta-lipidome from the DYEatom cruise to the California Coastal Ecosystem. One liter of seawater for the 55% light level and the deep chlorophyll max was filtered through a 0.2 micron Corning filter, spiked with internal standard, and extracted onto a solid phase extraction cartridge (Waters HLB 6cc). Dissolved metabolomes were eluted through the SPE cartridges using methanol, and the lipidome was analyzed using reverse-phase HPLC and Orbitrap mass spectrometry.

Comparison of Intact Glycopeptide Enrichment Methods Using Strong Anion Exchange and Hydrophilic Interaction Liquid Chromatography

Project description:Heterogeneity of protein glycosylation poses great challenge for analysis that is key to un-puzzle systems glycobiology in diseases. Resolving this conundrum requires global enrichment of glycopeptides for identification and quantitation. To this aim, hydrophilic interaction chromatography (HILIC) has been proved to be an effective approach to enrich N-linked glycopeptides (N-glycopeptides). However, its effectiveness to enrich O-linked glycopeptides (O-glycopeptides) and isobaric labelled glycopeptides remains unclear. Here, we studied three different cartridges in HILIC mode. It was found that removal of N-glycosylation prior to enrichment improved identification of O-glycopeptides. It was noted that increased yield and number of glycosylation identification were seen when using cartridges having materials for strong anion exchange (SAX) chromatography. Remarkably, O-glycopeptides were found to be selectively enriched by HILIC with further improved enrichment being seen when Retain AX cartridge being used. Of particular note, isobaric labelled glycopeptides could be readily enriched by SAX cartridges in HILIC mode to enable quantitative glycoproteomics. It is anticipated that the use of SAX cartridges will facilitate broad applications of qualitative and quantitative glycoproteomics in diseases.

Untargeted metabolomics analysis of dissolved organic matter in the western Atlantic Ocean

Project description:<p>The data are dissolved organic compounds from three stations sampled in the western Atlantic Ocean in 2013. Seawater samples spanning from the surface ocean to the seafloor were collected, filtered, acidified, and extracted using solid phase extraction with Bond Elut PPL cartridges. The extracts were separated using reversed phase chromatography and analyzed with ultrahigh resolution mass spectrometry in negative ion mode. The resulting data are features, or a unique combination of mass-to -charge values and retention time. </p>

Project description:Samples were analyzed using a nanoACQUITY UPLC system (Waters) coupled to a Q-Exactive HF-X high resolution accurate mass tandem mass spectrometer (Thermo) via a nanoelectrospray ionization source. Briefly the sample was first trapped on a Symmetry C18 180 micron x 20 mm trapping column (5 microliters/min at 99.9/0.1 v/v H2O/MeCN) followed by an analytical separation using a 1.7 micron AQCUITY HSS T3 C18 75 micron x 250 mm column (Waters) with a 90 min gradient of 5 to 30% MeCN with 0.1% formic acid at a flow rate of 400 nl/min and column temperature of 55 degC. Data collection on the HF-X MS was performed in data-dependent acquisition (DDA) mode with a 120,000 resolution (at m/z 200) full MS scan from m/z 375 to 1600 with a target AGC value of 3e6 ions and 50 ms maximum injection time (IT). The Top30 peptides were selected for MS/MS using a resolution of 15,000, max AGC of 5e4 ions and minimum AGC target of 2.25e3, max IT of 45 ms, collision energy of 27, an isolation width of 1.2 m/z and 20 s dynamic exclusion.

Deep-transcriptome and ribonome sequencing redefines the molecular networks of pluripotency and the extracellular space in human Embryonic Stem cells

Project description:Cytoplasmic polyadenylated RNA from human embryonic stem cells (HES2) was separated on a 1.2% agarose and gel slices were excised corresponding to the following sizes: 0 to 0.5 kb; 0.5-2 kb; 2-3.5 kb; 3.5-6.5 kb and 6.5-20+ kb. Slices were dissolved and extracted RNA (1% of each fraction) was run on the Agilent Bioanalyser (Agilent) to confirm the correct size distribution and yield. Library molecules were clonally amplified onto one micron magnetic beads according to the SOLiD Template Bead Preparation protocol and sequenced using a SOLiD Analyzer according to manufacturer's instructions.

Project description:The purpose of the experiment was to compare the transcriptional profile of lupus nephritis kidney tissue at a first flare and expression at a repeated lupus nephritis episode. All samples were laser microdissected into glomerular and tubular compartments and samples were ran in different cartridges. Fourteen lupus nephritis patients and ten normal controls (7 for glomeruli) FFPE samples were laser microdissected and then ran into 5 cartridges for glomeruli and 5 cartridges for tubulointerstitium. This dataset is part of the TransQST collection.

Project description:The mass spectrometry data were acquired using a Q Exactive HF mass spectrometer coupled with an UltiMate 3000 RSLCnano liquid chromatography system. Peptide samples were dissolved in a loading buffer, introduced via an autosampler, and separated on an analytical column (75 μm × 25 cm, C18, 1.9 μm, 120 Å). An analytical gradient was established using two mobile phases (mobile phase A: 0.1% formic acid, 3% DMSO; mobile phase B: 0.1% formic acid, 3% DMSO, 80% ACN). The flow rate of the liquid phase was set to 300 nL/min. Data were acquired in DDA mode, with each scan cycle including one MS full scan (R = 60 K, AGC = 3e6, max IT = 25 ms, scan range = 350–1500 m/z), followed by 20 MS/MS scans (R = 15 K, AGC = 1e5, max IT = 50 ms). The HCD collision energy was set to 27. The quadrupole isolation window was set to 1.4 Da, and the dynamic exclusion time for ion repeat acquisition was set to 24 s.

They have the potential to decrease the cost of biotechnology processes through decreasing the energy required for aeration and mixing. Propagation of yeast cells showed few morphological and transcriptomic changes when cultivated with either micro bubbles or regular bubbles. This experiment was designed to see if changes could be detected in the transcriptome when cells were cultivated on microbubbles and then split into two reactors for the fermentation phase where low levels of oxygen were provided during the fermentation phase using either micro bubbles or regular bubbles

RNAseq of human epithelial lung carcinoma cell line A549 exposed to ceria, silver or zinc ions, micron-sized particles or nanoparticles

Project description:The toxicity of silver and zinc oxide nanoparticles is hypothesised to be mediated by dissolved metal ions and cerium dioxide nanoparticles (CeO2 NPs) are hypothesised to induce toxicity specifically by oxidative stress dependant on their surface redox state. To test these hypotheses, RNAseq was applied to characterise the molecular responses of cells to metal nanoparticle and metal ion exposures. The human epithelial lung carcinoma cell line A549 was exposed to different CeO2 NPs with different surface charges, micron-sized and nano-sized silver particles and silver ions, micron-sized and nano-sized zinc oxide particles and zinc ions, or control conditions, for 1 hour, 6 hours and 24 hours. Concentrations were the lower of either EC20 or 128 micrograms/mL. Transcriptional responses were characterised by RNAseq transcriptomics using an Illumina HiSeq2500 .

Deep phenotyping of peripheral mononuclear blood cells in health and disease

Project description:Peripheral blood mononuclear cells (PBMCs) were isolated from healthy controls and patients with various diseases.. Cells were stained with CD45 and sample tags for identification purposes. CD45+ live cells were enriched through flow sorting and samples were pooled. Samples were then stained with 30 AbSeq antibodies and loaded onto 4 cartridges to account for interplate differences. Pooled sequencing libraries were then sequenced on NovaSeq 6000 (Illumina) using a S2 Reagent Kit v1.5 (200 cycles).
