GNPS-Untargeted metabolomics on samples from a genetic mouse model of Primary Sclerosing Cholangitis (PSC).

ABSTRACT: Liver, ileum, cecum, colon, serum, feces, and bile juice samples were collected from the 36 mice. MS/MS data acquisition was carried out on a Thermo Q Exactive mass spectrometer in positive ionization mode, with chromatographic separation achieved using a Phenomenex Polar C18 column.

Variations of transcriptome along intestinal of mice under two-month food arsenic exposure

Project description:After 2 months arsenic exposure, among the 33,492 surveyed genes, 13,005 genes were detected with expression (mean FPKM > 1) in 27 samples of the intestinal tracts (ileum, cecum, and colon) of control and test mice. Among the detected genes, and in comparison to the control and test mice, 328, 579 and 90 dierentially expressed genes (DEGs) were obtained from ileum, cecum, and colon, respectively (FDR < 0.05, Log2 Fold Change > 1). To explore the potential functions of DEGs in the three intestines, we performed GO and KEGG pathway enrichment analysis. Analysis revealed by machine learning of the transcriptome results showed that significantly affected the gene network of pathways related to disease and immunity in the intestine. The results demonstrated that food arsenicals change the intestinal transcriptome significantly, suggest that the host genes might participate in arsenical biotransformation.

Host mechanisms potentially associated with foodborne pathogen Escherichia coli O157 shedding in feedlot beef cattle

Project description:Cattle shedding > 10e4 CFU of Escherichia coli O157 per g of feces are defined as super-shedders. RNA-sequencing was performed to identify the transcriptome of tissues, including duodenum, proximal jejunum, distal jejunum, distal jejunum, cecum, spiral colon and descending colon of super-shedder cattle in comparison with non-shedders. The total number of genes detected in gut tissues ranged from 16,846 ± 639 (cecum) to 18,137 ± 696 (distal jejunum), and immune functions were enriched for the transcriptomes of small intestinal tissues, reflecting their greater immune activity than large intestine. Totally 351 differentially expression genes were identified between super-shedders and non-shedders, including 101 up-regulated and 250 down-regulated in super-shedders. Differential gene expression analysis suggested increased T-cell responses and cholesterol absorption in distal jejunum and descending colon, and inhibited B-cell maturation in intestines of super-shedders. distal jejunum of super-shedders. Our findings suggested that host genetics and E. coli O157 activities are involved in super-shedding phenomenon.

Samples spanned the nervous (hippocampus, cerebrospinal fluid), connective (brown, subcutaneous, and visceral/abdominal fat), digestive (stomach, duodenum, jejunum, ileum, cecum, colon, liver, gallbladder), immune (spleen, thymus), reproductive (testes, uterus), excretory (kidney, bladder), endocrine (pancreas), cardiovascular (heart), muscular (quadriceps), and respiratory (lung) systems, plus biofluids (plasma, urine) and digestive products (feces). Lipidomics was performed by LC-MS/MS on a Thermo Scientific Orbitrap Exploris 240 coupled to a Vanquish UHPLC in both positive and negative ion modes. In vivo RNA-sequencing of Vibrio cholerae during intestinal colonization of infant rabbits

Project description:To understand how cholera toxin (CT) produced by Vibrio cholerae modulates gene expression of this organism within the intestine, RNA-seq analysis was performed on two samples each of WT and the ∆ctx mutant bacteria harvested from either the infant rabbit ileum or the cecum one-day post-intragastric infection. We found that 243 genes that were significantly up-regulated in the WT compared to the ∆ctx mutant and these included 101 genes in ileum samples, 118 in the cecum samples, and 24 in both samples. We found that genes known to be induced under low-iron growth conditions were up-regulated in WT relative to the ∆ctx mutant in both the ileum and in the cecum, with a marked up-regulation in the ileum relative to the cecum. We also found that genes involved in TCA cycle metabolism, L-Lactate utilization, and LCFA utilization were significantly up-regulated in the WT in the ileum relative to the ∆ctx mutant during infection. We conclude that CT-induced disease creates an iron-depleted metabolic niche in the gut that modulates the transcriptional profile of this pathogen during infection.

In vivo gene expression profile of human intestinal epithelial cells: from the viewpoint of drug metabolism and pharmacokinetics

Project description:Orally administered drugs are absorbed and metabolized in the intestine. In order to accurately predict pharmacokinetics in the intestine, it is essential to understand the intestinal expression profiles of genes related to drug absorption, distribution, metabolism, and excretion (ADME). However, in many previous studies, gene expression analysis in the intestine has been carried out using specimens from cancer patients. In this study, in order to obtain a more accurate gene expression profile, biopsy samples were collected from 14 patients under endoscopic observation and RNA-seq analysis was performed. Gene expression analysis of drug metabolizing enzymes (CYPs), non-CYP enzymes, nuclear receptors, drug conjugating enzymes (UGTs and SULTs), and apical and basolateral drug transporters was performed in biopsy samples from the duodenum, ileum, colon, and rectum. The proportions of the CYPs expressed in the ileum were 25% (CYP3A4), 19% (CYP2C18), and 14% (CYP3A5). CYP3A4 and CYP2C19 were highly expressed in the duodenum and ileum, but not in the colon and rectum. In the ileum, apical transporters such as P-gp, PEPT1, BCRP, MRP2, and ASBT were strongly expressed, and the expression levels of P-gp and ASBT in the ileum were higher than those in other regions. In the ileum, basolateral transporters such as OSTα, OSTβ, and MRP3 were strongly expressed. Furthermore, we identified specific markers for the duodenum, ileum, colon, and rectum by conducting comprehensive gene expression analysis. We succeeded in obtaining gene expression profiles of drug ADME-related genes in vivo human intestinal epithelial cells. We expect that this information would be useful for accurate prediction of the pharmacokinetics of oral drugs.
