Chromatin immunoprecipitation of human HNF3b and E2F4, and mouse NeuroD1, for THEME analysis

Project description:Genome-wide chromatin-immunoprecipitation (ChIP-chip) detects binding of transcriptional regulators to DNA in vivo at low resolution. Motif discovery algorithms can be used to discover sequence patterns in the bound regions that may be recognized by the immunoprecipitated protein. However, the discovered motifs often do not agree with the binding specificity of the protein, when it is known. RESULTS: We present a powerful approach to analyzing ChIP-chip data, called THEME, that tests hypotheses concerning the sequence specificity of a protein. Hypotheses are refined using constrained local optimization. Cross-validation provides a principled standard for selecting the optimal weighting of the hypothesis and the ChIP-chip data and for choosing the best refined hypothesis. We demonstrate how to derive hypotheses for proteins from 36 domain families. Using THEME together with these hypotheses, we analyze ChIP-chip datasets for 14 human and mouse proteins. In all the cases the identified motifs are consistent with the published data with regard to the binding specificity of the proteins.

Isolation window optimization using predicted libraries for deep and accurate proteome profiling by data-independent acquisition

Project description:In silico spectral library prediction of all possible peptides from whole organisms has a great potential for improving proteome profiling by data-independent acquisition and extending its scope of application. In combination with other recent improvements in the field, including sample preparation, peptide separation and data analysis, we aimed to uncover the full potential of such an advanced DIA strategy by isolation window optimization. The results demonstrate that the combination of high-quality in silico libraries, reproducible and high-resolution peptide separation using micro-pillar array columns as well as neural network supported data analysis enables the use of long MS scan cycles without impairing the quantification performance.

Label-free quantification in ion-mobility enhanced data-independent acquisition proteomics

Project description:Data-dependent acquisition (DDA) methods are a well-established tool for proteome analysis and have greatly expedited the field of shotgun proteomics. However, their serial and stochastic nature restricts their reproducibility and limits the detectable dynamic range to the peptides that ionize best. Unbiased data-independent acquisition (DIA) strategies strive to overcome this limitation and have gained increased popularity over recent years. The integration of ion-mobility separation (IMS) into DIA workflows provides an additional dimension of separation and increases the achievable analytical depth of DIA approaches. Here we provide a detailed protocol for a label-free quantitative proteomics workflow based on ion-mobility enhanced DIA, which uses drift time specific collision energies to improve precursor fragmentation efficiency. The protocol comprises a detailed description of all major steps including sample preparation, LC-IMS-MS analysis, and data processing. Our protocol can handle proteome samples of any complexity and enables a highly reproducible and accurate label-free quantitation of up to 5,600 proteins across multiple runs in complete cellular lysates. Depending on the number of samples to be analysed, the protocol takes a minimum of three days to complete from proteolytic digest to data evaluation.

Optimizing peak picking and development of a suspect screening tool for rapid annotation of the human chemical exposome from LC- HRMS datasets

Project description:The technological advances of cutting-edge high-resolution mass spectrometry (HRMS) has set the stage for a new paradigm for exposure assessment. However, it is critical to ensure that bioinformatics software developed to process raw HRMS data can disentangle low-abundant xenobiotics from the noise. It is also essential to provide tools to speed up the annotation process. In this study, we optimized and compared the efficiency of open source (e.g. XCMS and MzMine2) and vendor software (e.g. MarkerViewTM and Progenesis QI) to detect low-abundant xenobiotics in human plasma and serum. We show that the rates of false negative can be decreased to below 5% when critical parameters are identified and tuned. Even though similar performances can be achieved using the best tuning for all software, the best detection rate was observed for MzMine2 (ADAP pipeline). We then developed an automatized suspect screening workflow (XenoScreener) based on the mass, three Rt prediction models and isotopic pattern. Indicators were developed to provide intermediate annotation scores for each predictor as well as a global score. With XenoScreener, we show that it is possible to efficiently pre-annotate with a high level of confidence a mix of xenobiotics spiked at real-life concentrations in human plasma and serum samples in a very short time (i.e. less than 3 hours after acquisition). We also demonstrate XenoScreener’s high efficiency for the rapid annotation of various xenobiotics (pharmaceuticals, lifestyle markers, plasticizers, flame-retardant, antifungals) in human plasma and serum using a library of about 2200 xenobiotics (annotation confirmed with MS/MS data).

Automated array-CGH optimized for archival formalin-fixed, paraffin-embedded tumor material

Project description:BACKGROUND: Array Comparative Genomic Hybridization (aCGH) is a rapidly evolving technology that still lacks complete standardization. Yet, it is of great importance to obtain robust and reproducible data to enable meaningful multiple hybridization comparisons. Special difficulties arise when aCGH is performed on archival formalin-fixed, paraffin-embedded (FFPE) tissue due to its variable DNA quality. Recently, we have developed an effective DNA quality test that predicts suitability of archival samples for BAC aCGH. METHODS: In this report, we first used DNA from a cancer cell-line (SKBR3) to optimize the aCGH protocol for automated hybridization, and subsequently optimized and validated the procedure for FFPE breast cancer samples. We aimed for highest throughput, accuracy, and reproducibility applicable to FFPE samples, which can also be important in future diagnostic use. RESULTS: Our protocol of automated array-CGH on archival FFPE ULS-labeled DNA showed very similar results compared with published data and our previous manual hybridization method. CONCLUSION: This report combines automated aCGH on unamplified archival FFPE DNA using non-enzymatic ULS labeling, and describes an optimized protocol for this combination resulting in improved quality and reproducibility.
