Ribonucleotide synthesis by NME6 fuels mitochondrial gene expression

Project description:Replication and expression of the mitochondrial genome depend on the sufficient supply ofnucleotide building blocks to mitochondria. Dysregulated nucleotide metabolism is detrimental tomitochondrial genomes and can destabilise mitochondrial DNA and trigger inflammation. Here, wereport that a mitochondrial nucleoside diphosphate kinase, NME6, supplies mitochondria withpyrimidine ribonucleotides to drive the transcription of mitochondrial genes. Perturbation of NME6leads to the depletion of mitochondrial transcripts, destabilisation of the electron transport chainand impaired oxidative phosphorylation. These deficiencies are rescued upon supplementation withpyrimidine ribonucleosides. Moreover, NME6 is required for the maintenance of mitochondrial DNAwhen the access to cytosolic pyrimidine deoxyribonucleotides is limited. Our results, therefore, shedlight on the importance of mitochondrial ribonucleotide salvage for the synthesis of RNA andmitochondrial gene expression.The repository contains two internal projects which are identified by the internal IDs: 0187 and 0196. Proteome-scale recombinant standard datasets for XL-MS

Project description:This submission includes the complete set of raw data generated from the analytical standard, the concept of which is described in our manuscript "Proteome-Scale Recombinant Standards And A Robust High-Speed Search Engine To Advance Cross-Linking MS-Based Interactomics". In this study, we develop a strategy to generate a well-controlled XL-MS standard by systematically mixing and cross-linking recombinant proteins. The standard can be split into independent datasets, each of which has the MS2-level complexity of a typical proteome-wide XL-MS experiment. This submission includes 5 raw datasets (batches 1-5), each comprising 64 randomly selected human proteins engaging in up to 224 allowed protein-protein interactions per dataset. The data were searched with Scout (v. 1.4.14, https://github.com/diogobor/Scout) and results are reported in mzIdentML 1.2.0 format. For the specific results reported in our original publication, please refer to PXD042173.

Comprehensive single cell RNA-seq datasets of mice trachea epithelial progenitors in 6 time points from E12.5 to E18.5 and mature epithelial cells in 2-month mice

Project description:We delineate the comprehensive developmental trajectories of trachea epithelial progenitors in mice using scRNA-seq datasets. After obtaining the scRNA-seq data in 6 time points from E12.5 to E18.5, we merged all the datasets to describe the establishment process of basal cell population during development, which works as airway facultative stem cells. We found that Krt17 is a novel intermediate marker for basal cell progenitors and Id genes are key transcriptional factors for balancing the proliferation and differentiation programs by promoting their cell cycle.
