GNPS - Metabolomics in Daphnia - Metschnikowia System [test biomass 2]

ABSTRACT: This dataset corresponds to two water samples, these are from the water that the Daphnia were kept in throughout the tie frame of collecting them. There is one tube that 72 infected individuals and three tubes with around 100 individuals per tube that were not exposed to the fungus and were considered healthy. Untargeted LC-MS/MS acquisition was performed on a Vanquish Flex UHPLC system coupled to an Orbitrap Exploris 240 (Thermo Fisher Scientific, Bremen, Germany). Chromatographic separation was performed on a Kinetex 1.7 um 100 A pore size C18 reversed phase UHPLC column 150 x 2.1 mm (Phenomenex, Torrance, CA).

Project description:600 one-year-old black porgy (20.2±3.04 cm, 34.53±2.52 g) from Lüsigang Center of Jiangsu Marine Fisheries Research Institute were divided into 2 tanks (300 fish/tank), temporarily reared in 15°C circulating water for 2 weeks, fed twice daily (3% biomass) with water changed 1/2 daily, fasted 24h pre-experiment, and oxygenated (8-10 mg/L DO) throughout. One tank kept 15°C (Control Group, CG), the other cooled 3°C/day; at 3.8°C, fish with imbalance and no gill/fin movement were Cold-Sensitive Group (CS, n=30); at 2.8°C, 10% survivors were Cold-Tolerant Group (CT, n=30). At 15°C, 3.8°C, 2.8°C,fish were anesthetized with MS222 to collect liver tissues; 54 samples (6 biological replicates/group, 3 fish/tube)

Transcription profiling of Danio rerio livers following exposure to combinations of copper, sodium and calcium

Project description:Zebrafish (n=420; 70/treatment) were weighed and placed in 8L aerated tanks, served with flow-through soft-water at 25ml/min. A combination of Mariotte bottles were used to dose tanks with Cu (concentrated Cu solution made from CuSO4 dissolved in 0.05% HNO3), Na (concentrated NaCl solution), and Ca (concentrated CaCl2 solution) to 6 treatment regimes of either control (Ctrl), Cu only (Cu), high Ca only (Ca), Ca + Cu (CaCu), high Na only (Na), and Na + Cu (NaCu; See Table 1 for ion concentrations). Nitric acid had no measurable impact on water pH. Fish were fed 2% body weight of commercial tropical fish food, once per day. Tanks were monitored daily for mortality and cleaned of any food or waste that had accumulated. Water samples (10 ml) were taken from each tank, filtered though a 0.45?m filtration disc (Pall Corporation, East Hills, NY), added to a plastic tube containing 100?l HNO3 and kept at 4oC for analysis of ion content and Cu concentration. Throughout the experiment, there were no mortalities in any of the tanks. At the end of the exposure period, fish were quickly euthanized by overdose of buffered aesthetic (MS-222, Sigma) and sampled for gill, liver, and gut, which were immediately frozen in liquid N2 for further analysis of Cu burden, gene expression, and enzyme activity.

The effects of ifosfamide and citalopram on developing zebrafish

Project description:For RNA-seq experiments, 20 embryos were placed into 5 mL final volume of sterile ERM. Each treatment group were exposed within a 10-minute window. Exposure groups included ERM, 1 µg/L, and 100 µg/L ifosfamide or 10 and 1000 µg/L citalopram (N=5 beakers per treatment). On 7 days post fertilization (dpf), fish were transferred to a labeled and pre-weighed 1.7 mL tube using a p1000 with the tip cut off, then water was completely removed using a p200. The tube was then immediately flash frozen in liquid nitrogen prior to RNA-seq analysis.

Project description:Here we used human cortical brain organoids to probe the longitudinal impact of GSK3 inhibition through multiple developmental stages. Chronic GSK3 inhibition increased the proliferation of neural progenitors and caused massive derangement of cortical tissue architecture. Cortical organoids were differentiated as previously described (Paşca et al., 2015, doi: 10.1038/nmeth.3415.).Chronic GSK3 inhibition was performed by adding CHIR99021 (Merck SML1046) to the medium at day 0 (1 microM) and kept throughout the differentiation process until reaching the respective collection timepoints (day 18, day 50, day 100).

Project description:Samples were reduced by the addition of TCEP (25 mM final concentration) and incubated at 37 ºC for 10 min. Alkylation was carried out by the addition of iodoacetamide (25 mM final concentration) and incubated at RT for 1 h in the dark. Samples were then digested by the addition of 1:50 LysC (Wako, Japan) in 100 mM triethylammonium bicarbonate (TEAB) followed by incubation at 37 ºC for 6h and then addition of 1:50 trypsin (Thermo) followed by incubation at 37 ºC overnight. The efficiency of sample digestion efficiency was assessed by MS (LTQ XL, Thermo). The samples were then vacuum-dried and resuspended in 100 mM TEAB (100 µL). Samples were then incubated in their respective Tandem Mass Tag™ (TMT) 10-plex reagents (Thermo) for 1 h at RT with agitation. Reactions were quenched by the addition of 5% hydroxylamine for 15 min and each set of samples (treated and vehicle) were pooled in the same tube and dried overnight. The TMTTM-labelled samples were dried and kept at -85 ºC until further analysis.

Divergent transcriptional response to thermal stress by Anopheles gambiae larvae carrying alternative arrangements of inversion 2La

Project description:shock treatment Differential gene expression between the alternate 2La arrangements was examined for heat shock treated and control fourth instar larvae at three discrete time points to examine temporal variation in thermal stress response. One week after egg hatching, 72 fourth instar larvae of each 2La inversion polmorphism were randomly selected from multiple pans and placed into individual 13x100 mm glass culture tubes containing 2 mL of water. Heat shock treatment was carried out by placing tube racks containing larvae into a 38?C water bath for 60 min. After heat shock, larvae were placed back into 27?C water until collection, which took place 0.25 h, 2 h, and 8 h later by pooling 24 individuals into a 1.5 mL microcentrifuge tube and snap-freezing them in liquid nitrogen. Samples were stored at -80 ?C until RNA isolation. Control groups were treated identically for each time point with the only difference being that they were not exposed to the 60 min heat shock but rather placed into 27?C water

Gene differential expression between attachment and detachment of zebra mussel

Project description:A zebra mussel byssus cDNA microarray was used to identify the differentially expressed genes between attachment and detachment. Keywords: Gene differential expression The zebra mussels were divided in to two groups: AT and DT. In group AT all the zebra mussels were kept in the water attached for 48 hours while in group DT, the individuals were kept detached underwater for 48 hours. The feet of the zebra mussels were taken from each group. Four replicates, including four individual feet each replicate, were taken from each group for total RNA extraction. Four microarray hybridization performed between AT and DE. In each group, two cDNA replicates were labeled with Alexa 555 while the other two were labeled with Alexa 647. Every hybridization happened between two cDNA samples from different group with different labels.

Determining single-cell mRNA expression profiles of a specific population isolated from zebrafish embryos at 10 hours post fertilization

Project description:Stable zebrafish cell lines were created that expressed GFP under the control of a previously characterized mouse Smarcd3 enhancer (10.7554/eLife.03848). Specifically, the 2.7 kb Mouse Smarcd3-F6 sequence (chr5: 24113559 -24116342 from mm9 assembly) was sub-cloned from a gateway entry vector into the Zebrafish Enhancer Detection (ZED). Tol2-mediated transgenesis was performed and stable lines were created. The Smarcd3-F6:EGFPhsc70 allele was used for all genomics experiments. Smarcd3-F6:EGFPhsc70 embryos were dissociated at 10 hours post fertilization for fluorescent activated cell sorting (FACS) to collect GFP+ cells. Single-cell cDNA libraries were prepared using Fluidgim C1 system ((Fluidgim, PN 100-7168 Rev. B1)). 96 single-cell libraries were collected from three batches of experiments and sequenced on the Illumina HiSeq 2500 platform. Data from 92 cells (number of genes detected > 2000) were kept for clustering analysis. For the tube control experiments we performed mRNA-seq on ~4000 cells from the same embryo batches as the scRNA-seq experiments. GFP negative cells were also included to enable a GFP+ versus GFP- comparison. Libraries were made following the Fluidgim C1 mRNA-seq tube control protocol (Fluidgim, PN 100-7168 Rev. B1). Polyadenylated mRNA was captured by Oligo-dT primers and PCR amplified after reverse transcription. Final sequencing libraries were made using Nextera XT DNA Sample Preparation Kit and pair-end sequenced on the Illumina HiSeq 2500 platform.
