Project description:Seeds are crucial for plant reproduction, dispersal, and agriculture. Seed quality and vigour greatly impact crop production, referring to their ability to germinate rapidly and uniformly under varying environmental conditions, producing healthy seedlings that can withstand biotic and abiotic stress accentuated by global climate change. During germination, seeds release exudates, complex mixtures of organic and inorganic molecules, into the micro-environment surrounding them, known as the spermosphere. These exudates play a pivotal role in seedling development and overall plant fitness by influencing microbial selection, growth, and interactions in the spermosphere, ultimately shaping the plant's microbiome. To understand the composition and functional properties of germinating seed exudates, we conducted our study using different common bean (Phaseolus vulgaris L.) genotypes. Seeds were harvested in the year 2020 from eight different common bean genotypes (French commercial cultivars of Phaseolus vulgaris) cultivated in two different locations from the FNAMS field experimental stations: Gers in South-west of France (43.956991, 0.392127) and Maine et Loire (47.470532, -0.394526) in the Loire Valley. The common bean genotypes namely, VEZ, CON, CAP, FAC, FLA, LIN, DEE and VAN were chosen to represent the highest diversity among breeding programmes and qualitative seed traits in France by the seed company Vilmorin-Mikado SAS (Limagrain group). One seed lot corresponds to seeds from one genotype produced in one location. Independent biological replicates were conducted for each seed lot. Thus, 48 samples were analyzed, corresponding to three replicates of eight genotypes produced in two locations. Spermosphere collection of germinating seeds involved the imbibition of 30 seeds for each sample at four distinct time intervals: 2, 8, 16, and 24 hours. The collected spermosphere, consisting of the water surrounding germinating seeds, was gathered for each time interval and subsequently pooled. Subsequently we investigated the diversity of metabolites of each pooled spermosphere using untargetted metabolomic (LC-MS/MS) analysis.

Project description:MicroRNAs and siRNAs are important regulators of plant development and seed formation, yet their population and abundance in the oil crop Brassica napus are still less understood, especially at different developmental stages and among cultivars with varied seed oil contents. Here, we systematically analyzed the small RNA expression profiles of Brassica napus seeds at early embryonic developmental stages in a high oil content and a low oil content Brassica napus cultivars, both cultured in two environments. A total of 50 conserved miRNAs and 11 new miRNAs were identified, together with some new miRNA targets. Expression analysis revealed some miRNAs with varied expression levels in different seed oil content cultivars or at different embryonic developmental stages. A large amount of 23-nt small RNAs with specific nucleotide composition preference were also identified, which may present new classes of functional small RNAs. Examination of small RNA profiles in 2 different seed oil content rapeseed culvitars at 2 locations.

Project description:Rice is a major component of the human diet and feeds more than 50 million people across the globe. Therefore, efforts are being made to improve the nutritional quality of rice seeds in order to make a super-rice cultivar rich in antioxidants and vitamins. We previously developed two rice cultivars, Super-hongmi (red seeds) and Super-jami (black seeds), that were highly rich in antioxidants and exhibited high levels of radical scavenging activities. However, the molecular mechanism underlying the color development and accumulation of different antioxidants in these rice cultivars remains largely elusive. Here, we report the proteome profiles of mature Super-hongmi, and Super-jami seeds and compared with the Hopum (white seeds) using a label-free quantitative proteomics approach. This approach led to the identification of 5127 rice seed proteins of which 1628 showed significant changes (ANOVA, Benjamini-Hochberg FDR ≤ 0.01, fold change ≥ 1.5). Functional annotation of the differentially modulated proteins led to the identification of a phytoene desaturase (PDS3) that was highly enriched in the red seeds and was decreased in the black seeds as compared to the control white seeds. PDS3 is involved in the conversion of phytoene to ζ-carotene which may be responsible for the accumulation of red color in red seeds. Moreover, black seeds seem to accumulate higher levels of anthocyanins because of the higher abundance of dihydroflavonol 4-reductase. In addition, proteins associated with lignin and tocopherol biosynthesis were found to be highly increased in both red and black cultivars. Taken together, these data report the seed proteome of three different colored rice seeds and identify novel components associated with pigment accumulation.

Project description:Two samples from the Beauty of Palmyra (IN 2795 – Ny Carlsberg Glyptotek, Copenhagen, Denmark) were collected from the surface coating, and partially the paint layer, in locations corresponding to paint residues from respectively the yellow paint (containing lead-based yellow pigment) and the red paint (containing haematite as pigment) of the headdress of the figure. The two samples were analysed using a palaeoproteomic protocol to investigate the use of a proteinaceous paint binder and/or the presence of other proteinaceous materials. The analysis led to the confident identification of collagen, probably indicating the use of animal glue as paint binder of the sample removed from red paint residues. Various animal keratins were also confidently identified in both samples. The presence of these proteins might be related to the manufacture of organic pigments, but also possibly to the use of a keratin-based glue as paint binder or surface coating, or even to the use of a paintbrush made with animal bristles.

Project description:In this experiment we measured the transcriptional response of ten tomato cultivars when infected by the plant-parasitic nematode M. incognita. The ten cultivars showed differential levels of susceptibility to M. incognita infection. Ten-days old plants were exposed to nematodes and harvested 1, 2, 3, 4, 7, or 10 days post infection. Galls or representative uninfected tissues were harvested and used for RNA sequencing. The data was used to investigate the link between susceptibility to M. incognita infection and gene expression in tomato.

Project description:<p>Bivalves serve as an ideal ecological indicator; hence, their use by the NOAA Mussel Watch Program to monitor environmental health. This study aimed to expand the baseline knowledge of using metabolic end points in environmental monitoring by investigating the dreissenid mussel metabolome in the field. Dreissenids were caged at four locations along the Maumee River for 30 days. The mussel metabolome was measured using nuclear magnetic resonance spectroscopy, and mussel tissue chemical contaminants were analyzed using gas or liquid chromatography coupled with mass spectrometry. All Maumee River sites had a distinct mussel metabolome compared to the reference site and revealed changes in the energy metabolism and amino acids. Data also highlighted the importance of considering seasonality or handling effects on the metabolome at the time of sampling. The furthest upstream site presented a specific mussel tissue chemical signature of pesticides (atrazine and metolachlor), while a downstream site, located at Toledo's wastewater treatment plant, was characterized by polycyclic aromatic hydrocarbons and other organic contaminants. Further research into the dreissenid mussel's natural metabolic cycle and metabolic response to specific anthropogenic stressors is necessary before successful implementation of metabolomics in a biomonitoring program. </p>
