Project description:Methods were investigated that would deliver rapid and semi-quantitative analysis of the subcellular composition of Arabidopsis samples, as the standard technique for this i.e. immunoblotting is difficult to quantify and relies on a very few protein targets, whose responses to developmental or environmental cues are often not known. Spectral counts from shotgun analysis of different Arabidopsis tissues, cells or growth stages were compared to selected reaction monitoring (SRM) analyses of the same samples. Results were further compared to a novel protein abundance scoring method, MASCP Gator scoring, described in this study for the first time. The latter is reliant on previously collated public proteomics data and so provides an estimate of protein abundance even in the absence of de-novo experimentation. This scoring method is presented as an online tool, Multiple Marker Abundance Profiling (MMAP), available at http:SUBA.live. This submission comprises the shotgun data from this study. Borrelia PeptideAtlas: A proteome resource of common Borrelia burgdorferi isolates for Lyme community

Project description:Lyme disease is a result from an infection by the spirochete Borrelia burgdorferi, and is the leading vector-borne disease in North America. Due to the genomic and proteomic variability of different B. burgdorferi isolates, the study and further comparison of their proteome is key to understand the biology and infectivity of these spirochetes. Mass spectrometry-based proteomics was used to assemble peptide datasets of laboratory isolates B31, MM1, B31-ML23, and the infective isolates B31-5A4, B31-A3, and 297, as well as other public datasets, and is publicly available as the Borrelia PeptideAtlas (http://www.peptideatlas.org/builds/borrelia/). These datasets include information on total proteome, secretome, and membrane proteome of the B. burgdorferi.

Strand-oriented RNAseq of LNCaP prostate cancer cells in culture for 48 h in the absence of androgen

Project description:The goal of this study was to use NGS RNAseq deep-sequencing in order to characterize the complement of polyadenylated mRNAs and lncRNAs expressed in LNCaP, a prostate cancer cell line. RNA-seq data were processed as aggregates of the two biological replicates to increase resulting transcriptome coverage. Trimmed reads were mapped with TopHat v.2.0.12 and Bowtie v.2.2.3, and a custom GTF file to guide transcriptome assembly. This custom GTF file was built by using the human transcriptome annotation GTF file downloaded from Ensembl Project web-site (http://www.ensembl.org/) and modified to include all lncRNAs reported in Cabili et al, Genes & Development 2011.

DDA data of Felis Catus immortalized cells, tissues and plasma

Project description:We report a mass spectrometry-based proteomics approach to advance the study of the feline proteome. We analyzed immortalized feline cells, various tissues and plasma using data-dependent acquisition (DDA) on a Q Exactive HF mass spectrometer to develop a Felis Catus PeptideAtlas from 157 acquired runs. Data were analyzed using the Trans-Proteomic-Pipeline. We report in the first PeptideAtlas of the domestic cat the identification of 242,844 unique peptides representing 8,972 feline proteins or 45.6% of the predicted UniProtKB Felis catus proteome based on 19,655 unique genes and their representative protein sequences.
