Project description:Enabled by recently available genomic resources for bumblebees, nano LC-MS/MS based proteomics was conducted to characterise the queen haemolymph proteome. The resulting mass spectrometry data were also utilised in a proteogenomic capacity to identify proteins missing from official gene sets and to improve gene models and annotation. 97 multiple-peptide supported proteins within queen bumblebee haemolymph were identified including 28 immunity-related proteins with roles in immune recognition, signalling and regulation. In addition 19 proteins with potential immune roles were identified. The haemolymph proteome is particularly rich in metabolism and transport proteins and comprised 18 proteins with unknown function.

Project description:Gene expression analysis was conducted using a GeneChip® Human Genome U133(HG–U133A & B) array with more than 39,000 transcripts Cytokines, growth factors, and their receptors are known to play important roles in cell survival, proliferation, differentiation and immune response in normal and cancer cells. Substantial evidence indicates that deregulation of growth factor and cytokine signaling contributes to leukemogenesis through aberrant activation of kinase-driven signaling pathways. In order to identify cytokine/growth factor receptors that are critical for leukemia cell growth, we established a novel functional RNAi-based screen targeting 188 non-kinase cytokine/growth factor receptors and associated proteins that are highly expressed in hematopoietic malignancies. In AML 46884 is missing for Set A and 103855 is missing for Set B and in T-ALL 52570 Set A is missing because of sample size limitation.

Project description:Human umbilical vein endothelial cells (HUVECs) are a widely-used model system to study pathological and physiological processes associated with the cardiovascular system. An understanding of genes and proteins that are expressed in any cell type is a fundamental need which facilitates studies of molecular changes in disease states and response to various stimuli. In this study, we employed next generation sequencing and mass spectrometry to profile the transcriptome and proteome of primary HUVECs. Analysis of 145 million paired-end reads from next generation sequencing confirmed expression of 12,186 protein-coding genes (FPKM>0.1), 439 novel long non-coding RNAs and revealed 6,089 novel isoforms that were not annotated in GENCODE. A comparison of the transcripts against human gene expression data for 53 tissues catalogued by the Genotype-Tissue Expression (GTEx) project revealed a number of HUVEC-specific genes. Proteomics analysis identified 6,477 proteins including confirmation of N-termini for 1,091 proteins and isoforms for 149 proteins for which transcriptomic evidence was observed. Alternate translational start sites for seven proteins and alternate splicing in five proteins were also identified. A database search to specifically identify other post-translational modifications provided evidence for a number of modification sites on 117 proteins which included ubiquitylation, lysine acetylation and mono, di- and tri-methylation events. Based on the data from this study and a survey of other databases, we provide evidence for 11 “missing proteins,” which are proteins for which there was insufficient or no protein level evidence. Peptides supporting missing protein and novel events were validated by comparison of MS/MS fragmentation patterns with synthetic peptides. By creating a custom database of proteins containing sample-specific single amino acid variants (SAAV), we also identified 245 variant peptides derived from 207 expressed proteins. Overall, we believe that the integrated approach employed in this study is widely applicable to study any primary cell type for deeper molecular characterization.

Project description:In this study, we conducted an in-depth investigation into the complex intercellular immune reactions in multiple sclerosis (MS). To accurately map the spatial transcriptomic landscape of MS, we designed a gene panel comprising 500 key genes and collected samples from the brain tissues of 14 patients with chronic active MS. Using MERFISH and 10x single-cell sequencing technologies, we successfully created detailed spatial transcriptional maps. Through comprehensive analysis of the data obtained, we identified several disease-specific glial cell subtypes associated with MS. Furthermore, we explored how these disease-related glial cells interact with peripheral immune cells, revealing their potential roles in the progression of the disease. This research not only provides new insights into the pathological mechanisms of multiple sclerosis but also offers significant scientific basis for the development of future therapeutic strategies.

Project description:Single-cell transcriptomics (scRNA-seq) has enabled the characterization of cell state heterogeneity and recapitulation of differentiation trajectories. However, since proteins are the main functional entities in cells, the exclusive use of mRNA measurements comes at the risk of missing important biological information. Here we leverage recent technological advances in single-cell proteomics by Mass Spectrometry (scp-MS) to generate the first scp-MS dataset of an in vivo differentiation hierarchy encompassing over 2,500 human CD34+ hematopoietic stem and progenitor cells. Through integration with scRNA-seq, we identify proteins that are important for stem cell quiescence, which were not indicated by their mRNA transcripts, and demonstrate functional expression covariance during differentiation that is only detectable on protein level. Finally, we show that modeling translation dynamics can infer cell progression during differentiation and explain 45% more protein variation from mRNA than linear correlation. Our work serves as a framework for future single-cell multi-omics studies across biological systems.

Although HDL confer many beneficial properties to health, HDL particles lose these features during atherosclerotic cardiovascular disease (ASCVD). As HDL transport sRNA fragments from classes of RNA known to harbor extensive modifications, we predicted that changes to regulatory modifications on HDL-sRNAs may contribute to HDL functionality changes in ASCVD. To assess HDL-RNA modification levels in ASCVD, total RNA were isolated from HDL of healthy subjects (CAC=0) and those with advanced atherosclerosis, as determined by coronary artery calcium (CAC) scores >21 Agatston units. HDL-RNA were quantified using liquid chromatography-tandem mass spectrometry (LC-MS/MS) and AlkB-facilitated RNA (de)Methylation Sequencing (ARM-seq). LC-MS/MS revealed elevated levels of modified nucleosides in HDL-sRNAs from ASCVD subjects, while ARM-seq detected an enrichment of m1A-modified sRNAs-derived from parent tRNAs (tDR), particularly tDR-ArgACG-1. To assess the impact of disease HDL on immune cells, primary macrophages were treated with HDL isolated from ASCVD (CAC+) and control subjects, and results showed that ASCVD-HDL directly induced expression of genes associated with immune signaling and cell adhesion, including TMEM123, a transmembrane protein linked to immune cell migration, adhesion, and cytoskeletal organization. In addition, recombinant HDL particles loaded with m1A-tDR-ArgACG-1 were found to significantly increase TMEM123 expression in treated primary macrophages. Together, these findings propose a model in which HDL-delivered m1A-HDL-tDRs directly stimulate immune signaling, macrophage activation, and pro-inflammatory sub-phenotypes within the atherosclerotic lesion. This study highlights HDL-associated RNA modifications as previously unrecognized contributors to immune modulation, with direct implications for targeting modified HDL-tDRs as a new approach to therapy for ASCVD.
