Isolation and characterization of extracellular vesicles from tissues

Project description:Extracellular vesicles (EVs) are lipid bi-layered membrane structures released by all cells. Most EV studies have been performed using cell lines or body fluids, and studies on tissue-derived EVs are limited. Here we present a protocol to isolate EV subpopulations directly from tissues. This approach includes enzymatic treatment of dissociated tissues followed by differential ultracentrifugation and density separation. The isolated EV subpopulations were characterized by electron microscopy and RNA profiling. Additionally, their protein cargo was determined with mass spectrometry, Western blot, and ExoView™. The protocol requires extra steps compared to EV isolation from cell culture medium. Tissue-EV isolation can be performed in 22 hours, but a simplified version can be completed in 8 hours. Most experiments with the protocol have used human melanoma metastases, but the protocol can be applied to other cancer and non-cancer tissues. The procedure can be adopted by researchers experienced with cell culture and EV isolation.

LPS-induced gene expression in mouse small intestinal epithelial cells

Project description:Intestinal epithelial cells express the lipopolysaccharide (LPS) receptor Toll-like receptor (TLR4) and are responsive to LPS stimulation. Following LPS exposure, epithelial cells, similar to myeloid cells such as macrophages, acquire a state of tolerance. Innate immune tolerance is characterized by a lack of expression of proinflammatory genes in response to repeated stimulation. Tolerant epithelial cells, however, exhibit sustained expression of a distinct set of genes encoding for proteins involved in metabolism and homeostasis. This study comparatively analyzes the gene expression profile 6 hours after LPS stimulation (acute response) versus 6 hours LPS followed by 90 hours incubation in the absence of LPS (tolerant response).

Gene-expression changes in neurons active during contextual fear conditioning compared to controls left in the homecage

Project description:This experiment uses a transgenic mouse that allows for activity-induced expression of an HA-tagged ribosome in an inducible and cre-dependent manner. This allowed us to assess long-lasting gene-expression changes in neurons active during contextual fear conditioning. Previous studies have used similar systems to look a transient changes in gene expression in these neurons, but we developed a system to look at long lasting changes. The workflow includes tissue dissection of the prefrontal cortex, tissue homogenization followed by an immunoprecipitation of the tagged ribosomes using antibodies against HA. RNA bound to the ribosomes is then purified, a cDNA library is prepared and RNAseq was performed. The experimental group was fear conditioned and the control group was left in their homecage for induction of HA- expression in active neurons.

Candida albicans induces monocyte training via epigenetic programming through a dectin 1-dependent pathway

Project description:Non-specific protective effects against reinfection have been described following infection with Candida albicans. Here we show that mice defective in functional T and B lymphocytes were protected against reinfection with C. albicans in a monocyte-dependent manner. C. albicans and beta glucans induced functional programming of monocytes, leading to enhanced cytokine production in vivo and in vitro. The training required the beta glucan receptor dectin 1 and the non-canonical Raf 1 pathway. Monocyte training by beta-glucans was mediated by epigenetic mechanisms through genome-wide changes in histone trimethylation at H3K4. Pathway analysis showed specific induction of epigenetic changes in genes of innate immunity. The functional programming of monocytes, reminiscent of similar properties of NK cells, has been termed M-bM-^@M-^\trained immunityM-bM-^@M-^] and may be employed for the design of improved vaccination strategies. Chromatin-IP at day7 followed by highthroughput sequencing to look at the differences in H3K4me3 and H3K27me3 binding in Monocytes either cultured in RPMI only versus those trained for 24hrs with beta glucan. Additionally expression analysis was performed by doing strandspecific RNAseq also for both unstimulated and beta glucan trained monocytes for correlating the histone modification changes with the expression changes. Biological replicates were generated from independent samples for H3K4me3 and RNAseq. Additional H3K4me3 ChIP-seq assays were performed for day0 untreated, 24hrs control and beta glucan trained monocytes. H3K4me3 ChIP-seq was also performed for Mouse macrophages both saline(control) and low dose Candida treated.
