Project description:Protein phosphorylation is central to the understanding of multiple cellular signaling pathways responsible for regulating the self-renewal and differentiation of neural stem cells (NSCs). Characterization of phosphoproteome is the key to unraveling the underlying mechanism. Here we performed a large-scale phosphoproteomic analysis of rat fetal NSCs (rfNSCs) utilizing strong cation exchange chromatography (SCX) prefractionation and citric acid-assisted two-step enrichment with TiO2 (CATSET) strategy followed by nanoLC-MS/MS analysis. Totally we identified 11,629 phosphosites on 3,046 phosphoproteins, among which 8,146 were class I phosphosites. More than 40% of class I phosphosites were novel when compared with PhosphoSitePlus database. Those phosphorylated proteins were implicated in modulation of diverse nuclear processes, such as transcription regulation, chromatin organization and chromatin modifications. Remarkably, 86 novel phosphosites on 43 transcriptional regulators were identified for the first time, including novel phosphorylation sites on Sox2 (S39) and Sox6 (S439, S442). Furthermore, bioinformatics analysis suggested that a large set of phosphosites were present on proteins involved in diverse pivotal signaling pathways associated with NSCs maintenance, and high degree of phosphorylation in insulin and Wnt signaling pathway was revealed. To our knowledge, this study presents the largest global survey of phosphorylation modification which revealed new regulation network in rfNSCs for the first time and may provide a valuable resource for studying the self-renewal and differentiation of NSCs.

Project description:A novel one-dimensional on-line pH gradient-eluted strong cation exchange (SCX)-nano-ESI-MS/MS method was developed for protein identification and tested with mixture of six standard proteins, total lysate of HuH7 and N2a cells, as well as membrane fraction of N2a cells. This method utilized an on-line nano-flow SCX column in a nano-LC system coupled with a nano-electrospray high-resolution mass spectrometer. Protein digests were separated on a nano-flow SCX column with a pH gradient and directly introduced into a mass spectrometer through nano-electrospray ionization. SCXLC-MS/MS showed identification capability for higher proportion of basic peptides compared to RPLC-MS/MS method, especially for histidine-containing peptides. Our SCXLC-MS/MS method is an excellent alternative method to the RPLC-MS/MS method for analysis of standard proteins, total cell and membrane proteomes.

Rat Liver Microsomes by 2D-LC-MS/MS

Project description:Rat liver microsomes were analysed using offline strong cation exchange fractionation followed by reverse-phase chromatography coupled to quadrupole-time-of-flight high-resolution mass spectrometry using trypsin and pepsin parallel digestions. MS/MS files were searched against the UniProt protein database (release date 12-07-2011, 241 MB) by ProteinPilot software (version 4.1) using Paragon algorithm with the following parameters: Protein identification with thorough ID search effort, iodoacetamide for cysteine alkylation and no specified proteolytic enzyme, species set for rattus norvegicus with ID focus on biological modifications. Detection protein threshold of unused ProtScore > 0.05 (confidence > 10.0%) with false discovery rate (FDR) analysis. MS tolerance 0.05 Da on precursor ions and 0.1 Da on fragments. Search was performed for +2 to +4 charge states.

Acetaminophen Adducts of Rat Liver Microsomal Proteins using LC-MSMS

Project description:The metabolism of xenobiotics in the liver can give rise to reactive metabolites that may covalently bind to tissue macromolecules, such as proteins. Determination of proteins which are targeted by reactive metabolites is of importance in drug discovery and molecular toxicology. However, there are difficulties in the analysis of target proteins in complex biological matrices due to their low abundance. In this study, an analytical approach was developed for systematic identification of the target proteins of acetaminophen (APAP) in rat liver microsomes (RLM) using ultra high-performance liquid chromatography (UHPLC) and high-resolution tandem mass spectrometry. RLM samples were first incubated with and without APAP, digested, and subjected to strong cation exchange (SCX) fractionation prior to the UHPLC-MS/MS analysis. Four data processing strategies were then combined into an efficient label-free workflow, meant to eliminate potential false positives, using peptide spectral matching, statistical differential analysis, product ion screening, and a custom-built delta-mass filtering tool to pinpoint potential modified peptides. This study revealed four proteins, involved in crucial cellular processes, to be covalently modified by APAP.
