Project description:Parenchymatous organs consist of multiple cell types, primarily defined as parenchymal cells (PCs) and nonparenchymal cells (NPCs). The cellular characteristics of these organs are not well understood. Proteomic studies facilitate the resolution of the molecular details of different cell types in organs. These studies have significantly extended our knowledge about organogenesis and organ cellular composition. Here, we present an atlas of the cell-type-resolved liver proteome. In-depth proteomics identified 6000 to 8000 gene products (GPs) for each cell type and a total of 10,075 GPs for four cell types. This data set revealed features of the cellular composition of the liver: (1) hepatocytes (PCs) express the least GPs, have a unique but highly homogenous proteome pattern, and execute fundamental liver functions; (2) the division of labor among PCs and NPCs follows a model in which PCs make the main components of pathways, but NPCs trigger the pathways; and (3) crosstalk among NPCs and PCs maintains the PC phenotype. This study presents the liver proteome at cell resolution, serving as a research model for dissecting the cell type constitution and organ features at the molecular level.

Project description:SARS-CoV-2, the coronavirus behind the ongoing pandemic, manifests itself in a broad array of symptoms involving various body organs, such as lungs, intestine, kidneys, heart, liver, and brain. To investigate how SARS-CoV-2 navigates disparate organs and alters their biology, we engineered a panel of phenotypically diverse human cell lines representing different organs that support efficient virus infection. We leveraged these infection models to profile tissue-specific host responses to SARS-CoV-2 infection by global proteomic analyses. This uncovered broad as well as cell type-specific perturbations of cellular proteins, several of which we subsequently validated by an orthogonal approach. Our detailed follow-up investigation of a number of proteins in different cell types, including a stem cell-derived model of virus infection, revealed almost complete desensitization of SARS-CoV-2-infected cells to interferon treatment. These findings elucidate the immune evasion mechanisms of SARS-CoV-2 and have implications for the currently evaluated antiviral regimens involving interferon (148).

Here we present EasySCP, a high-throughput and lossless method that integrates FACS-based single-cell sorting, an all-in-one, single-step digestion process in 384-well plates, and sensitive mass spectrometry. EasySCP identifies nearly 5,000 proteins from individual HEK293 cell. Applied to murine liver, EasySCP achieved spatially resolved proteomics profiling of hepatocytes zonation, detecting an average of 3,500 proteins per hepatocyte and uncovering zonation patterns for 3,277 out of 5,267 proteins, representing unprecedented depth and coverage in single-cell liver proteomics. Building on 215 conserved zonation markers, we further developed hepatocyte spatial status score (HSS) that enables accurately reconstruct liver zonation across single-cell and spatial multi-omics datasets. Together, our study introduces EasySCP, a broadly accessible tool for dissecting cellular heterogeneity at single-cell proteomics resolution in both healthy and disease states, effectively bridging the gap between transcriptomics and functional proteomics.

Project description:Internal organs heal injuries with new connective tissue. However the cellular and molecular events, and the sources of this tissue, remain obscure. Here we tagged extracellular matrix around the mesothelium lining various mouse tissues: peritoneum, liver, and cecum, and applied various injury models. We discovered that preexisting matrix is transferred across organs into wounds. Using proteomics, genetic lineage-tracing and by selectively injuring juxtaposed organs, we demonstrate that the matrix tissue of origin likely dictates the final healing outcome: whether scarring or regeneration.

Project description:The liver undergoes a slower aging process compared to other organs owing to its unique regenerative ability. Mammalian liver aging commonly manifests as impaired metabolic performance, reduced organ volume and blood/bile flow, altered cellular and organelle composition, and delayed regenerative ability after toxic insults. Although aging-induced degenerative changes in liver structure and function are not necessarily pathologic, these are associated with an increased risk and susceptibility to chronic liver diseases. However, little is known about the molecular mechanisms driving the morphological changes and functional decline of the aging liver. For an unbiased characterization of aging-driven changes in major cell types of the liver, we employed single-nucleus RNA sequencing (snRNA-seq). A total of 41,568 nuclei isolated from young and aged livers reflected the expected cell diversity of the liver. Analysis of the snRNA-seq dataset revealed that aged livers had altered percentages of hepatocytes across all zones and that aged hepatocytes were associated with zone-specific alterations in expression of genes involved in aging, senescence, and inflammation.

Project description:Genome-wide association studies (GWAS) have identified numerous genetic variants associated with cardiometabolic traits, yet their mechanisms in relevant liver cell types remain unclear. Using multiome single-nucleus RNA and ATAC sequencing on liver samples from 39 individuals, we profiled gene expression and chromatin accessibility in 68,398 nuclei across six primary liver cell types. We identified 306,706 accessible chromatin regions, including 70,884 regions undetected in bulk tissue analyses, predominantly representing less abundant cell types. By mapping quantitative trait loci (QTLs), we detected 1,885 chromatin accessibility QTLs (caQTLs) and 67 expression QTLs (eQTLs), highlighting genetic regulation in the different liver cell types. We integrated cell-type QTLs with GWAS signals and revealed cell-types, genes, and chromatin regulatory elements involved in cardiometabolic traits, such as liver enzymes and cholesterol levels. Importantly, non-hepatocyte cell-type QTL analyses elucidated previously obscured mechanisms, such as an eQTL for ADAMTS12 in liver sinusoidal endothelial cells potentially involved in liver fibrosis, demonstrating how single-nucleus approaches capture regulatory events missed in bulk analyses. Furthermore, we annotated bulk liver caQTLs colocalized with GWAS signals to liver cell types, enhancing functional interpretations and predicting cell-type of action for complex trait associations. Our findings provide a comprehensive, high-resolution map of the hepatic regulatory landscape, advancing the understanding of cellular contexts and molecular mechanisms underlying cardiometabolic diseases.
