Project description:Reproductive performance of female pigs that do not receive sufficient colostrum from birth is permanently impaired. Whether lactocrine deficiency, reflected by low serum immunoglobulin immunocrit (iCrit), affects patterns of endometrial gene expression during the periattachment period of early pregnancy is unknown. Here, objectives were to determine effects of low iCrit at birth on the adult endometrial transcriptome on pregnancy day (PxD) 13. On the first day of postnatal life, gilts were assigned to high or low iCrit groups. Adult high (n = 8) and low (n = 7) iCrit gilts were bred (PxD 0), humanely slaughtered on PxD 13 when tissues and fluids were collected. The endometrial transcriptome was defined for each group using mRNAseq and microRNAseq. Reads were mapped to the Sus scrofa 11.1 genome build. Mature microRNAs were annotated using miRBase 21. Differential expression was defined based on fold change (≥ ± 1.5). Lactocrine deficiency did not affect corpora lutea number, uterine horn length, uterine wet weight, conceptus recovery, or uterine luminal fluid estrogen content on PxD 13. However, mRNAseq revealed 1157 differentially expressed endometrial mRNAs in high versus low iCrit gilts. Differentially expressed genes had functions related to solute transport, endometrial receptivity, and immune response. Six differentially expressed endometrial microRNAs included five predicted to target 62 differentially expressed mRNAs, affecting similar biological processes. Thus, lactocrine deficiency on the first day of postnatal life can alter uterine developmental trajectory with lasting effects on endometrial responses to pregnancy as reflected at the level of the transcriptome on PxD 13.

Project description:SILAC-based metabolic labeling is a widely adopted proteomics approach that enables quantitative comparisons among a variety of experimental conditions. Despite its quantitative capacity, SILAC experiments analyzed with data dependent acquisition (DDA) do not fully leverage peptide pair information for identification and suffer from undersampling compared to label-free proteomic experiments. Herein, we developed a data dependent acquisition strategy that coisolates and fragments SILAC peptide pairs and uses y-ions for their relative quantification. To facilitate the analysis of this type of data, we adapted the Comet sequence database search engine to make use of SILAC peptide paired fragments and developed a tool to annotate and quantify MS/MS spectra of coisolated SILAC pairs. In an initial feasibility experiment, this peptide pair coisolation approach generally improved expectation scores compared to the traditional DDA approach. Fragment ion quantification performed similarly well to precursor quantification in the MS1 and achieved more quantifications. Lastly, our method enables reliable MS/MS quantification of SILAC proteome mixtures with overlapping isotopic distributions, which are difficult to deconvolute in MS1-based quantification. This study demonstrates the initial feasibility of the coisolation approach. Coupling this approach with intelligent acquisition strategies has the potential to improve SILAC peptide sampling and quantification.

Project description:This dataset contains LC-MS/MS data from multiple experiments investigating the N⁵-methyltetrahydromethanopterin:CoM-S-methyltransferase (Mtr) complex of Methanosarcina mazei, with quantitative analysis performed using MaxQuant. Experiment 1: Strep-Tactin-based purification of the native Mtr complex from M. mazei grown on methanol. Samples were divided into two conditions: Group 1: Purification performed under aerobic conditions Group 2: Purification performed under anaerobic conditions Each condition was analyzed in biological triplicates. The aim was to quantify the relative abundance of MtrI (Uniprot ID: Q8PUD4) compared to other Mtr subunits, particularly MtrA. Experiment 2: Similar to Experiment 1, but cells were grown on H₂/CO₂ instead of methanol. Group 1: Aerobic purification Group 2: Anaerobic purification Again, biological triplicates were performed for each condition. The objective remained the same: to quantify MtrI in both groups relative to other Mtr subunits. Experiment 3: Reciprocal pulldown of Mtr subunits using His-tagged MtrI expressed in M. mazei, purified via Ni-NTA affinity chromatography. Empty vector control purifications were included to assess specificity of interactions. Project description:We developed transcriptome expression assisted non-directed proteome profiling (TEAnDPP) method to investigate host-pathogen interaction. Analysis of HCV replicon induced host-cell metabolism perturbation at gene expression level. Gene enrichment analysis on DEG revealed disulfide formation related genes were significantly enriched. Based on this observation, we addminitrated thiol reactive chemical probes to visualize reactive thiol profile in live cell, and observed unique reactivity profile. Using SILAC-based quantitative profiling method, we identified 26 proteins that are labeled by iodoacetamide probes. Among these proteins, we discovered t-plastin was upregulated in APC140 cells, and its knock-down experiment showed significant HCV replication inhibition effect. In short, TEAnDPP strategy demonstrated its usefulness in host-pathogen interaction study for HCV infection.

Project description:The choice of quantification method is critical for study design and comparison of cancer phosphoproteomes. We comparatively assessed label-free quantification (LFQ), spike-in-SILAC (stable isotope labeling of amino acids in cell culture) and tandem mass tag (TMT) labeling techniques for quantitative phosphoproteome analysis in tumor tissues. Using ovarian cancer tissue as an example, our study establishes a resource for the design and analysis of quantitative phosphoproteomics studies in cancer research and diagnosis. TMT provided the lowest accuracy and the highest precision and robustness across different phosphosite abundances and matrices (cell culture versus tumor tissue). Spike-in-SILAC offered the best compromise between these features, but was limited by low phosphosite coverage. LFQ provided the lowest precision, but the highest number of phosphosite identifications. Spike-in-SILAC and LFQ were susceptible to matrix effects arising from different sample types. Analysis based on match between run (MBR) improved phosphosite coverage across technical replicates in LFQ and spike-in-SILAC, but further reduced the precision and robustness of quantification.
