Project description:Methods were investigated that would deliver rapid and semi-quantitative analysis of the subcellular composition of Arabidopsis samples, as the standard technique for this i.e. immunoblotting is difficult to quantify and relies on a very few protein targets, whose responses to developmental or environmental cues are often not known. Spectral counts from shotgun analysis of different Arabidopsis tissues, cells or growth stages were compared to selected reaction monitoring (SRM) analyses of the same samples. Results were further compared to a novel protein abundance scoring method, MASCP Gator scoring, described in this study for the first time. The latter is reliant on previously collated public proteomics data and so provides an estimate of protein abundance even in the absence of de-novo experimentation. This scoring method is presented as an online tool, Multiple Marker Abundance Profiling (MMAP), available at http:SUBA.live. This submission comprises the shotgun data from this study. Borrelia PeptideAtlas: A proteome resource of common Borrelia burgdorferi isolates for Lyme community

Project description:Lyme disease is a result from an infection by the spirochete Borrelia burgdorferi, and is the leading vector-borne disease in North America. Due to the genomic and proteomic variability of different B. burgdorferi isolates, the study and further comparison of their proteome is key to understand the biology and infectivity of these spirochetes. Mass spectrometry-based proteomics was used to assemble peptide datasets of laboratory isolates B31, MM1, B31-ML23, and the infective isolates B31-5A4, B31-A3, and 297, as well as other public datasets, and is publicly available as the Borrelia PeptideAtlas (http://www.peptideatlas.org/builds/borrelia/). These datasets include information on total proteome, secretome, and membrane proteome of the B. burgdorferi.

A benchmark spike-in data set for biomarker identification in metabolomics

Project description:The development and the validation of innovative approaches for biomarker selection are of paramount importance in many -omics technologies. Unfortunately, the actual testing of new methods on real data is difficult, because in real data sets, one can never be sure about the “true” biomarkers. In this paper, we present a publicly available metabolomic ultra performance liquid chromatography–mass spectrometry spike-in data set for apples. The data set consists of 10 control samples and three spiked sets of the same size (G1,G2,G3), where naturally occurring compounds are added in different concentrations. In this sense, the data set can serve as a test bed to assess the performance of new algorithms (eg. biomarker selection, peak picking, etc.) and compare them with previously published results. The dataset includes the raw CDF files for all the injections. The raw data are organized in four assays: positive ion mode, negative ion mode, injections of the standard mixes (in both positive and negative ion modes). The spiked compounds are: epicatechin (CHEBI 90), catechin (CHEBI 15600), cyanidin-3-galactoside (CHEBI 27475), quercetin-3-galactoside (CHEBI 67486), quercetin-3-glucoside (CHEBI 28299), quercetin-3-rhamnoside (CHEBI 17558), resveratrol (CHEBI 27881), phloridzin (CHEBI 8113), quercetin (CHEBI 16243). All the compounds except resveratrol and cyanidin-3-galactoside are known to be present in the apple extracts. Spiking concentrations have been defined taking as a reference the ones measured in a pooled apple extract. A detailed description of the spiking concentration in the three group is included in the spiking.pdf file.

PASS-DIA: A novel data-independent acquisition approach for discovery studies

Project description:We present a strategy termed PASS-DIA (Precursor ion And Small Slice-DIA) in which MS/MS spectra are acquired with small isolation window (slices) and MS/MS spectra are interpreted with accurately measured precursor ion masses. This method enables direct application of conventional spectrum-centric analysis pipelines for peptide identification and precursor ion-based quantitation. The performance of PASS-DIA was superior to both DDA and conventional DIA experiment with regard to identification of peptides. Application of PASS-DIA for analysis of samples with post-translationally modified peptides such as phosphorylation and N-glycosylation again revealed its superior performance. Finally, use of PASS-DIA to characterize a rare proteome of human fallopian tube organoid samples revealed biologically relevant and low abundance proteins. Overall, PASS-DIA is a novel DIA approach for use as a discovery tool which outperforms both conventional DDA and DIA experiments to provide additional protein information. We believe that PASS-DIA method could become an important strategy for discovery type studies when deeper proteome characterization is required.
