Proteomic Landscape of Human Spermatozoa: Optimized Extraction Method and Application

Project description:Human spermatozoa proteomics exposed to some physical, biological or chemical stressors is being explored. However, there is a lack of systematic comparative study on protein extraction methods to achieve in-depth coverage. Meanwhile, it is not clear if antibiotics can regulate proteins to affect sperm quality. Here we systematically compared and optimized the sperm protein extraction methods. It showed that the UA_Ultrasonication extraction method can make more kinds of protein to obtain higher protein extraction rate. Applying the optimized method, a largest human sperm proteome (5685 protein groups) from healthy human sperm samples was described. Besides, we continually investigated for the first time the differential sperm characteristics between medication (amoxicillin and clarithromycin) period and withdrawal period’s sperm samples obtained from a patient with Helicobacter pylori infection using semen examination, morphological analysis, bioinformatic analysis and data-independent acquisition tandem mass spectrometry (DIA-MS/MS). The longitudinal study result indicated that antibiotics can disrupt proteome expression in sperm, leading quantitative coverage of 159 differentially expressed proteins. The reliability of the results was verified by four proteins (ACTB, SCRN2, FDFT1, PLPP1) quantified by western blot. These proteins were mainly located at cytosol, involved in phosphorylation process, adenosine triphosphate (ATP) binding and metabolic pathways using bioinformatic analysis. This work provides an optimized extraction method to characterize the in-depth human sperm proteome and to extend its clinical applications. In addition, antibiotics should be avoided when it is necessary to preserve sperm quality for reproductive purpose.

Assesing an improved protocol for plasma microRNA extraction

Project description:The first step in biomarkers discovery is to identify the best protocols for their purification and analysis. We have identified an optimal RNA extraction method of microRNAs from human plasma samples. We also report that the addition of low doses of carrier RNA before starting RNA extraction improves microRNA extraction and quantification. Human plasma and matched biopsies were obtained from healthy donors and patients attended at the Hospital Universitari i Politècnic La Fe (Valencia, Spain). RNA was extracted by different preanalytal conditions and reagents, testing the suitable of carrier addition at differnt doses. The best protocol was followed up by hybridation on Affymetrix microarrays.

An optimised protocol for protein extraction from salt gland-enriched tissues of a mangrove tree species for proteomic analysis

Project description:Preparation of proteins from salt-gland-enriched tissues of mangrove plant is necessary for a systematic study of proteins involved in the plant’s unique desalination mechanism. Extraction of high-quality proteins from the leaves of mangrove tree species, however, is difficult due to the presence of high levels of endogenous phenolic compounds. In our study, preparation of proteins from only a part of the leaf tissues was required, rendering extraction even more challenging. By comparing several extraction methods, we developed a reliable procedure for obtaining sufficient proteins from salt gland-enriched tissues of the mangrove species Avicennia officinalis. Protein extraction was markedly improved using a phenol-based extraction method. Despite the lower protein yield obtained, one-dimensional protein gel profiles with greater resolution could be obtained, with more than twice the number of proteins detected when 1D-LC-MS/MS analyses were compared. Further analysis of proteins that were solely present in each extraction method favoured the phenol-based extraction. Phenol-based extracts contained nearly 10 times more solely-detected proteins than those were detectable in the extracts without using phenol. The protocol established could thus be applied for downstream high-throughput proteomic analyses involving LC-MS/MS or equivalent.

The Impact of RNA Extraction Method on Ribosomal-depleted RNA Sequencing (RNA-Seq) Experiments in a Translational Setting

Project description:Background Ribosome depleted RNA-seq is well suited for understanding coding- and noncoding transcript expression in clinical samples with diverse input RNA quality and mass. Current choices for RNA extraction include phase-separation (e.g., ThermoFisher TRIzol) approaches to column-based (e.g., Norgen Spin Columns) approaches. Each method, however, has been noted to have differing effects on the properties of the extracted nucleic acids, precluding the straightforward bioinformatic comparison of data generated by the two methods. Methods In this study, we present differences in data differing only in total RNA extraction approaches (phase separation vs. column) from clinical samples processed by the same tissue bank and sequencing facility personnel. We use data from seven samples with libraries generated from RNA extracted with both extraction methods to characterize the effect of ‘differentially extracted’ genes (DExGs) on transcriptomic profiles. We then use another set of 148 samples extracted with one or the other method to confirm the differences observed in the 7-sample dataset. Results The large number of samples employed in this study allows us to find significant differences in important quality control parameters as well as many DExGs between the two methods. We identify several biophysical properties which are potential drivers of these differences. Conclusions We show that partial correction of extraction method mediated differences can be achieved but full correction is not possible. These results lay the foundation for principled decision making of RNA extraction methods for use in clinical samples in a translational environment, particularly in light of recent reagent shortages during the COVID-19 pandemic.
