Identifying putative key metabolites from fingerprinting metabolomics for the authentication of rice origin: A case study of Sengcu rice

Project description:The expanding scale and nature of rice fraud in the global food system has caused major economic and human health concerns. Herein, an untargeted metabolomics approach based on the UHPLC-Q-Orbitrap-HRMS system was utilized for the discrimination between authentic and commercial Sengcu rice, a local specialty cultivated by terraced farming in northern Vietnam. A total of 8398 positive and 5250 negative mode compounds were introduced to multivariate statistical analyses for the construction of classification models. The first two principal components explaining 52% of the total variance in both datasets exhibited distinguished clusters of authentic against commercial Sengcu rice. Partial least squares-discriminant analysis models were optimized to obtain the optimal number of retained components, the optimal number of variables retained in each component and the best prediction distance type for model evaluation. One component containing five positive (DMG, RSA, RCA, PAL and BOSe) and six negative mode variables (PXP, RXP, TDHP, ISS, MXP and RGB) was sufficient to discriminate between authentic and commercial Sengcu rice. The classification error rate was less than 1.1310-4, as determined from repeated k-fold cross validation. These putative signature metabolites clearly separated authentic and commercial Sengcu rice in the hierarchical clustering models. In addition, the isolated metabolites also reflected the cultivation practices of terraced farming of authentic Sengcu rice. Overall, we have proposed an effective method for the identification of key metabolites from fingerprinting metabolomics, and it could serve as a fundamental approach for other in-depth food authentication studies.

Chemoproteomic profiling of O-GlcNAcylated proteins and identification of O-GlcNAc transferases in rice

Project description:O-linked β-N-acetylglucosaminylation (O-GlcNAcylation) is a ubiquitous posttranslational modiﬁcation occurring in both animals and plants. Thousands of proteins along with their O-GlcNAcylation sites have been identified in various animal systems, yet the O-GlcNAcylated proteomes in plants remain poorly understood. Here, we report a large-scale profiling of protein O-GlcNAcylation in a site-specific manner in rice. We first established the metabolic glycan labeling strategy (MGL) with N-azidoacetylgalactosamine (GalNAz) in rice seedlings, which enabled incorporation of azides as a bioorthogonal handle into O-GlcNAc. By conjugation of the azide-incorporated O-GlcNAc with alkyne-biotin containing a cleavable linker via click chemistry, O-GlcNAcylated proteins were selectively enriched for mass spectrometry (MS) analysis. A total of 1,591 unambiguous O-GlcNAcylation sites distributed on 709 O-GlcNAcylated proteins were identified. Additionally, 102 O-GlcNAcylated proteins were identified with their O-GlcNAcylation sites located within a serine/threonine-enriched peptide, causing ambiguous site assignment. The identified O-GlcNAcylated proteins are involved in multiple biological processes such as transcription, translation and plant hormone signaling. Furthermore, we discovered two O-GlcNAc transferases (OsOGTs) in rice. By expressing OsOGTs in Escherichia coli and Nicotiana benthamiana leaves, we confirmed their OGT enzymatic activities and used them to validate the identified rice O-GlcNAcylated proteins. Our dataset provides a valuable resource for studying O-GlcNAc biology in rice, and the MGL method should facilitate the identification of O-GlcNAcylated proteins in various plants.

Histone Demethylation by a Family of UBA Domain-containing Proteins

Project description:Histone methyl groups can be removed by histone demethylases. Although LSD1 and JmjC domain-containing proteins have been identified to be histone demethylases, enzymes responsible for many histone methylation states or sites are not identified. Here, we performed a high-content cell-based screening of a cDNA library containing 2,500 nuclear proteins and identified KDM10A as a histone demethylase specific for histone H4 lysine 20 (H4K20). Ectopic expression of KDM10A reduced the global levels of H4K20me1/2/3 in 293T cells. In vitro, KDM10A specifically demethylated H4K20me1/2/3 and generated formaldehyde. The enzymatic activity required Fe(II) and α-ketoglutarate as cofactors. Domain mapping indicated that the demethylase activity required its UBA domain. We also demonstrated that KDM10B, a protein homologous to KDM10A, had H4K20 demethylase activity in vitro and in vivo. ChIP-seq reveals that KDM10A/B demethylated H4K20 methylation at specific genomic loci in vivo. We further demonstrated that KDM10A/B activated the transcription of coding genes by demethylating H4K20me1 in the gene body, and the transcription of repetitive elements by demethylating H4K20me3 in intergenic regions. NMR analyses demonstrated that an HxxxE motif in the UBA domain is crucial for iron binding, mutation of these two residues abolished iron binding and the demethylase activity. Thus, we identified a family of UBA domain-containing proteins as histone demethylases.
