LC-MS/MS Analysis Explored the Gluten Map in beers Combined with Optimized Extraction Protocol

ABSTRACT: We optimized the extraction protocol of gluten in beer, investigated the deamidated gluten peptides and gluten fragments in beer, and explored the gluten map of eight commercial beers using optimized gluten extraction protocol followed by LC-MS/MS analysis.

Proteomic Landscape of Human Spermatozoa: Optimized Extraction Method and Application

Project description:Human spermatozoa proteomics exposed to some physical, biological or chemical stressors is being explored. However, there is a lack of systematic comparative study on protein extraction methods to achieve in-depth coverage. Meanwhile, it is not clear if antibiotics can regulate proteins to affect sperm quality. Here we systematically compared and optimized the sperm protein extraction methods. It showed that the UA_Ultrasonication extraction method can make more kinds of protein to obtain higher protein extraction rate. Applying the optimized method, a largest human sperm proteome (5685 protein groups) from healthy human sperm samples was described. Besides, we continually investigated for the first time the differential sperm characteristics between medication (amoxicillin and clarithromycin) period and withdrawal period’s sperm samples obtained from a patient with Helicobacter pylori infection using semen examination, morphological analysis, bioinformatic analysis and data-independent acquisition tandem mass spectrometry (DIA-MS/MS). The longitudinal study result indicated that antibiotics can disrupt proteome expression in sperm, leading quantitative coverage of 159 differentially expressed proteins. The reliability of the results was verified by four proteins (ACTB, SCRN2, FDFT1, PLPP1) quantified by western blot. These proteins were mainly located at cytosol, involved in phosphorylation process, adenosine triphosphate (ATP) binding and metabolic pathways using bioinformatic analysis. This work provides an optimized extraction method to characterize the in-depth human sperm proteome and to extend its clinical applications. In addition, antibiotics should be avoided when it is necessary to preserve sperm quality for reproductive purpose.

Metaproteomics: Optimization and evaluation of protein extraction from activated sludge

Project description:Metaproteomic studies of full-scale activated sludge systems require reproducible protein extraction methods. A systematic evaluation of three different extractions protocols, each in combination with three different methods of cell lysis, and a commercial kit were evaluated. Criteria used for comparison of each method included the extracted protein concentration and the number of identified proteins and peptides as well as their phylogenetic, cell localization and functional distribution and quantitative reproducibility. Furthermore, the advantage of using specific metagenomes and a 2-step database approach was illustrated. The results recommend a protocol for protein extraction from activated sludge based on the protein extraction reagent B-Per and bead beating.

Project description:In this work, we compared different protocols to prepare single-cell suspensions used for scRNAseq and suggest an optimized dissociation protocol for mouse retina, which preserves cell morphology to a higher level leading to an overall increase of gene number per cell. We compared scRNAseq libraries generated with our optimized protocol to publicly available scRNAseq data of mouse retina. We further demonstrate a pipeline to reduce noise in scRNAseq caused by multiplets and ambient RNA.

An optimized protocol for single cell transcriptional profiling by combinatorial indexing

Project description:Single cell combinatorial indexing RNA sequencing (sci-RNA-seq) is a powerful method for recovering gene expression data from an exponentially scalable number of individual cells or nuclei. However, sci-RNA-seq is a complex protocol that has historically exhibited variable performance on different tissues, as well as lower sensitivity than alternative methods. Here we report a simplified, optimized version of the three-level sci-RNA-seq protocol that is faster, higher yield, more robust, and more sensitive, than the original sci-RNA-seq3 protocol, with reagent costs on the order of 1 cent per cell or less. We showcase the optimized protocol via whole organism analysis of an E16.5 mouse embryo, profiling ~380,000 nuclei in a single experiment. Finally, we introduce a “tiny sci-*” protocol for experiments where input is extremely limited.

Effective extraction of polyribosomes from primary astrocytes exposes strategies of gene expression regulation [RNAseq_Riboseq]

Project description:We optimized a standard polysome profiling protocol considering the unique morphology and ribosomal distribution of astrocytes. This ‘astrocyte-optimized’ protocol was then used to study primary astrocytes treated with proinflammatory cytokines, enabeling Ribo-seq analysis for measurment of the transcriptome, translatome, and translation efficiency with a coverage of over 12,000 genes. We found several regulation strategies of gene expression executed as part of an extensive inflamatory response. Enhanced translation efficiency was one of these strategies, used specifically for genes related to oxidative phosphorylation, and ribosomal proteins.
