Project description:This experiment aimed to identify Nucleolin (Ncl) binding sites on a transcriptome-wide scale, by performing iCLIP in mouse iKras PDAC cells (Ying et al., 2012) transiently transfected with a mammalian expression construct encoding a wild-type (WT) myc-Ncl, a phospho-defective mutant in which S28, S34, S40, and S41 residues were mutated to A, or a phospho-mimicking mutant with these residues mutated to D. Cells transfected with an empty vector (myc-pRK5-DEST) were used as controls in the experiment.

Project description:We sought to examine the mechanism through which phospho-mutants can contribute to the transformation of MCF10A acini. To investigate this, we examined the RNA abundance of Myc and Myc phospho-mutants (T58A, S71A/S81A, and Myc-4A) against a GFP control. Three independent biological replicates of the five samples (Myc, T58A, S71A/S81A, Myc-4A and GFP control) were isolated on day 4 and processed on Affymetrix HG-U133 Plus2 chips.

Phospho-RNA sequencing with CircAID-p-seq

Project description:Accurate positional information concerning ribosomes and RNA binding proteins with respect to their transcripts is important to understand the global regulatory network underlying protein and RNA fate in living cells. Most footprinting approaches generate RNA fragments bearing a phosphate or cyclic phosphate groups at their 3′ end. Unfortunately, all current protocols for library preparation rely only on the presence of a 3′ hydroxyl group. Here, we developed circAID-p-seq, a PCR-free library preparation for 3′ phospho-RNA sequencing. We applied circAID-p-seq to ribosome profiling, which produces fragments protected by ribosomes after endonuclease digestion. CircAID-p-seq, combined with the dedicated computational pipeline circAidMe, facilitates accurate, fast, highly efficient and low-cost sequencing of phospho-RNA fragments from eukaryotic cells and tissues. While assessing circAID-p-seq to portray ribosomes engaged with transcripts, we provide a versatile tool to unravel any 3′-phospho RNA molecules.

Phospho-HLXB9 binding sites in mouse insulinoma cells

Project description:We have shown that increased β-cell proliferation in functioning pancreatic neuroendocrine tumors (insulinomas) correlated with expression of phosphorylated isoform of the transcription factor HLXB9 which is an embryonic beta-cell differentiation factor (HLXB9 is also known as HB9, MNR2, and MNX1). To investigate the target genes of phospho-HLXB9 we did ChIP-seq using anti-HB9-PO4. This would help us better understand how phospho-HLXB9 regulates its targets and affects β-cell proliferation in insulinoma cells.

Project description:We assessed the impact of Endothelial Focal Adhesion kinase (ECFAK) knockout, using primary lung endothelial cells isolated (at P10-P14) from a FAK flox/flox mice crossed with mice expressing a tamoxifen-inducible Cre(iCreERT2) that is driven by endothelial cell (EC)-selective platelet-derived growth factor subunit B (Pdgfb) promoter (Pdgfb-iCreERT2) (Tavora et al., 2010). To induce EC restricted FAK deletion, we injected 4-hydroxytamoxifen (4-OHT) from postnatal day 1 (P1) to P2. Molecular signaling events modulated by ECFAK loss, with or without ex vivo VEGF stimulation, were then examined by phospho and total quantitative proteomics analysis using 6plex isobaric tandem mass tagging multiplexing (TMT). In total, three experiments were performed (a an initial pilot experiment not included in this study, followed by two main biological replicates included - i.e. experiments 2, and 3). Project description:Deglycosylated-leucine-rich α-2-glycoprotein1 (DG-LRG1) as well as LRG1 was discovered to promote angiogenesis under diabetes mellitus condition through TGF-β independent binding to endoglin. To examine the signaling pathways triggered by DG-LRG1, we subjected whole-cell protein lysates of control and DG-LRG1 treated HUVECs to a Phospho Explorer antibody array analysis using commercial antibody array assay kit (Full Moon Biosystems, Inc.). Samples were probed against 1318 site-specific and phospho-specific antibodies with two replicates per antibody printed on a coated glass microscope slide. Phospho Explorer antibody array experiments and analyses were performed as a custom service by E-Biogen (Ebiogen Inc., Seoul, Republic of Korea).
