Project description:Androgen receptor (AR) drives prostate cancer (PCa) development and progression. AR chromatin binding profiles are highly plastic and form recurrent programmatic changes that differentiate disease stages, subtypes and patient outcomes. While prior studies focused on concordance between patient subgroups, inter-tumor heterogeneity of AR enhancer selectivity remains unexplored. Here we report high levels of AR chromatin binding heterogeneity in human primary prostate tumors, that unexpectedly strongly overlap with heterogeneity observed in healthy prostate epithelium. Such heterogeneity has functional consequences, as somatic mutations converge on commonly-shared AR sites in primary over metastatic tissues. In contrast, less-frequently shared AR sites associate strongly with AR-driven gene expression, while such heterogeneous AR enhancer usage also distinguishes patients’ outcome. These findings indicate that epigenetic heterogeneity in primary disease is directly informative for risk of biochemical relapse. Cumulatively, our results illustrate an extraordinary level of AR enhancer heterogeneity in primary PCa driving differential expression and clinical impact.

Multi-omics profiling of paired primary and recurrent glioblastoma patient tissues

Project description:Background Despite maximal therapy with surgery, chemotherapy and radiotherapy, glioblastoma multiforme (GBM) patients have a median survival of only 15 months. Almost all patients inevitably experience symptomatic tumor recurrence. A hallmark of this tumor type is the large heterogeneity between patients and within tumors itself which relate to failure of standardized tumor treatment. In this study, tissue samples of paired primary and recurrent GBM tumors were investigated to identify individual factors related to tumor progression. Methods Paired primary and recurrent GBM tumor tissues from 8 patients were investigated with a multi-omics approach using transcriptomics, proteomics and phosphoproteomics. Results In the studied patient cohort, large variations between and within patients are observed for all omics analyses. A few pathways affected at the different omics levels partly overlapped if patients are analyzed at the individual level, such as synaptogenesis (containing the SNARE complex) and cholesterol metabolism. Phosphoproteomics revealed increased STMN1(S38) phosphorylation that relates to ERBB4 signaling. A pathway tool has been developed to visualize and compare the different omics datasets per patient and showed potential therapeutic drugs, such as abobotulinumtoxina and afatinib, that target these affected pathways. Afatinib targeting ERBB4 signaling is currently in clinical trials for GBM. Conclusions Large variation on all omics levels exist between and within GBM patients. Therefore, it will be rather unlikely to find a drug treatment that would fit all patients. Instead a multi-omics approach can be used to identify affected pathways on the individual patient level and select potential treatment options.

MicroRNA expression profiles do not distinguish between primary and recurrent well-differentiated liposarcoma

Project description:Well-differentiated liposarcoma (WDLPS) recurs in approximately one-third of the patients. The molecular relationship between primary tumor and recurrent tumors is barely studied, but is important to reveal potential drivers of recurrence. Here we investigated the biology of recurrent WDLPS using 27 paired primary and recurrent WDLPS samples. MicroRNA expression profiles were determined using TaqMan® Low Density Array (TLDA)-cards. In the supervised clustering analyses, no clear clustering separating the primary from the recurrent tumors, based on differentially expressed microRNAs was observed. The clustering was also not based on tumor localization, time to recurrence, age or status of the resection margins. Subgroup analysis for tumors localized in the extremity or retroperitoneum also did not yield a clear distinction between primary and recurrent WDLPS. In conclusion, microRNA expression profiles do not distinguish between primary and recurrent WDLPS and no putative common drivers for recurrence could be identified.
