Project description:Purpose：Yak long-term colonization and widespread distribution across the plateau can be serve as an ideal natural animal model to provide insights into the adaptive evolution of other plateau species, including humans. Methods:To exploring the molecular mechanisms of lung tissue in yak to response to hypoxia, the mRNA, lncRNA and miRNA of lung tissue from cattle and three different altitude yaks were sequenced. Results:A total of 21764 mRNAs, 14168 lncRNAs and 1209miRNAs (305 known and 904 novel miRNAs)were identifed.Compared yak with cattle, 4975 mRNAs, 3326 lncRNAs and 75 miRNAs were differentially expressed. 756 mRNAs, 346 lncRNAs and 83 miRNAs were found to be differentially expressed amongthree different altitude yaks(fold change≥2 and P-value<0.05). Conclusions:The differentially expressed genes were functionally enriched in long-chain fatty acid metabolic process and protein processing between yak and cattle, while the immune response and cell cycle were enriched among three different altitude yaks. Furthermore, the competing endogenous RNAs (ceRNAs) networks were identified to illustrate their roles.

Project description:This study explores how yaks, an ideal animal model for studying plateau adaptability, adapt to high-altitude environments. The lung is a representative organ of the yak’s adaptation to high-altitude environments. The F1 hybrids of yak and cattle, known as dzho, also exhibit adaptability to plateau conditions. This study constructed a single-cell transcriptome atlas of the lungs in yak, dzho and cattle, containing 51 subtypes. We initially found that the differential subtypes among yak, dzho and cattle were mainly concentrated in T&NK cells and fibroblasts. Most of them belonged to new cell subtypes. Subsequently, we speculated that NKG7 and CD4 played a central regulatory role in T&NK cells, contributing to T cell activation and affecting the adaptive immune response of yaks. In fibroblasts, MYL9 and IGF2 are believed to play key regulatory roles, participating in maintaining cellular energy metabolism balance. These results provide an important scientific basis for systematically analysing the molecular regulatory mechanisms of yak adaptation to high-altitude hypoxia.

Project description:The reproductive physiology of yaks differs significantly from that of other cattle breeds due to late sexual maturity, low fecundity and short oestrus time. How to improve the reproductive efficiency of yaks has become the main research content and goal of yak reproduction technology. In this study, we collected blood samples from adult female yaks (4-8 years old) during different reproductive periods, including the period of anestrus (Y-A), estrus (Y-E) and pregnancy (Y-P), and investigated the changes of RNA expression and steroid hormone levels in yaks during different reproductive periods by using RNA-seq and target metabolomics, and screened for the genes and regulatory pathways that were differentially expressed. and related regulatory pathways. DEGs such as PDK4, ALAS2, GLP1R, SLC25A39, PGAP6, FOS, CD36, MMP9 and BCL-6 were identified to play key roles in ovarian function, follicular development, hormone homeostasis and energy metabolism. Functional annotation and enrichment analysis indicated that DEGs were involved in ovarian angiogenesis, hormone synthesis and follicular development. It was found that SLC25A39 may affect glucocorticoid homeostasis and physiological readiness by regulating energy metabolism during anestrus, MARCHF2 and DHEA may be closely related to reproductive hormone fluctuation and system activation during estrus, glucocorticoid down-regulation in pregnancy and maintenance of hormone homeostasis and regulation of immune tolerance by DHEA. The results of this study provide a theoretical basis for improving the reproductive performance of yaks and further analysing the reproductive characteristics of yaks.

Project description:Short-reading long RNA sequencing technology has been used to study the transcriptome of skeletal muscle of yak and cattle-yak, but it cannot accurately define full-length transcripts and alternative splicing isoforms. In this study, based on Oxford Nanopore Technologies ( ONT ) full-length sequencing technology, the longissimus dorsi transcription profiles of yak and cattle-yak were obtained. A total of 20323 new genes and 172870 new transcripts were identified, and 159700 new transcripts were successfully annotated. A total of 157812 AS events, 58073 SSRs, 57468 complete ORFs, 2296 transcription factors and 20404 lncRNAs were detected. The analysis found that different structural variations have specific functions, which contribute to the coordination of muscle development and the diversity of gene expression. In addition, the differentially expressed transcripts in longissimus dorsi muscle of yak and cattle-yak were involved in MAPK and JAK-STAT signaling pathway related to muscle development and growth. PPI analysis of differentially expressed transcripts suggested that TNNI2 may play a prominent role in the differences in muscle growth and meat quality traits between yak and cattle-yak. Our study enriched the transcriptome data of yak dorsal muscle and provided a reference for the production of yaks with higher meat yield and better meat quality.

Project description:<p>The epididymis is the primary organ responsible for sperm maturation, with its caudal region serving as the primary storage site for mature sperm. The unique small molecule metabolites present in the cauda epididymal fluid not only facilitate the long-term storage of sperm but also ensure their structural and functional integrity prior to fertilization. Consequently, an in-depth investigation into the composition and functions of these metabolites in the cauda epididymal fluid is essential for elucidating the regulatory mechanisms governing sperm maturation and fertilization. Yaks, as livestock unique to the Qinghai-Tibet Plateau, hold significant scientific and economic value. Compared to cattle, male yaks exhibit poorer reproductive performance, characterized by reduced sperm motility, elevated sperm abnormality rate, and lower artificial insemination conception rates. To investigate the relationship between sperm motility defects in yaks and the microenvironment during their maturation, this study collected cauda epididymal fluid from yaks and cattle for untargeted metabolomic sequencing. The results indicated that 1,098 and 1,297 kinds of metabolites annotated by the Human Metabolome Database (HMDB) database were identified in yak and cattle cauda epididymal fluid, respectively, using positive and negative ion modes. In both modes, the three categories containing the most types of metabolites were organic acids and derivatives, organoheterocyclic compounds, and lipids and lipid-like molecules. Within the lipid metabolites, fatty acids and conjugates were the most prevalent in both modes. In the positive ion mode, compared to cattle cauda epididymal fluid, 79 metabolites were significantly upregulated and 212 were significantly downregulated in yak cauda epididymal fluid. In the negative ion mode, compared to cattle cauda epididymal fluid, 110 metabolites were significantly upregulated and 230 metabolites were significantly downregulated in yak cauda epididymal fluid. The Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment results showed that the most significantly enriched pathway in the positive ion mode was the biosynthesis of amino acids, while in the negative ion mode, it was ABC transporters. Among the significant differentially expressed metabolites, 18 have been associated with sperm mobility, maturation or function. The functions of these metabolites involve regulation of oxidative stress, sperm capacitation, spontaneous acrosome reaction, mitochondrial energy metabolism, mRNA methylation, and flagellar motility. Taken together, these findings establish a foundational dataset and offer novel perspectives for elucidating the molecular mechanisms underlying yak sperm maturation, enhancing sperm motility, optimizing reproductive techniques, and ultimately improving reproductive performance.</p>

Project description:<p>BACKGROUND: Grazing yearly on pasture is a traditional practice for yaks, which cannot meet the requirements of yak production since the insufficient forage supplied in the cold season results in a long production cycle. An intensive feeding system increasing production efficiency has been selected for beef and dairy cattle. However, its impacts on yaks are less studied, and it is unclear how the rumen microbiome, rumen metabolites and the host metabolome respond to an intensive feeding system and contribute to yak growth. Here, multi-omics, including rumen metagenomics, rumen and plasma metabolomics, were performed to classify the effects and regulatory mechanisms of intensive feeding system on yaks. </p><p>RESULTS: In our results, increased growth performance and rumen volatile fatty acid (VFA) concentration were observed in yaks under the intensive feeding system compared to yaks grazing on pastures. Metagenomics of the rumen microbiome revealed that species of Clostridium and Methanobrevibacter as well as Piromyces sp. E2 and Anaeromyces robustus were increased in the rumen of intensively fed yaks, interacting and contributing to amino acid and carbohydrate metabolism. The rumen of yaks grazing on pasture had more cellulolytic microbes, such as Bacteroides and Fibrobacter species. Moreover, yaks under the intensive feeding system had lower methanogens and increased methane degradation functions, suggesting that the methane emission of these yaks may be decreased. These abundant microbiomes were correlated with the pathways of 'Alanine aspartate and glutamate metabolism' and 'Pyruvate metabolism'. Similar with rumen VFA results, metabolomics found that intensively fed yaks had greater concentrations of metabolites related to carbohydrates. The methyl metabolites associated with methane production were greater in the rumen of yak grazing on pasture. Additionally, these changed rumen microbiomes and their metabolites resulted in changes in plasma metabolome, finally influencing yaks’ growth. </p><p>CONCLUSIONS: This study compressively classifies the mechanism that an intensive feeding system benefits yak growth and reveals the importance of the rumen microbiome for host metabolism and performance. These findings evidence that an intensive feeding system could be used for the yak industry.</p>

Project description:The Jeryak is the hybrid offspring of yaks and Jersey cattle and exhibit improved milk and meat yields. Biomolecules carried within milk exosomes are important for cell growth, development, immune regulation, and various pathophysiological processes. Previous studies showed that miRNAs regulate mammary gland development, lactation, and milk quality. This study explored the relationship between milk exosomes miRNAs and lactation performance. A comparison of the milk content showed that yak milk was of a better quality compared to Jeryak milk (casein, fat, TS, SNF, lactose). Milk collected in December was superior to that collected in June for both yak and Jeryak, except for lactose concentrations. Exosomes were extracted by density gradient centrifugation and miRNA expression profiles in milk exosomes from three yaks and three Jeryaks collected in June and December were detected by small RNA sequencing. In all, 22, 120, 78, and 62 differentially expressed miRNAs (DEMs) were identified in Jun_ JY vs. Jun_ Y (P1: Jeryak in June vs. Yak in June), Jun_ JY vs. Dec_ JY (P2: Jeryak in June vs. Jeryak in December), Dec_ JY vs. Dec_ Y (P3: Jeryak in December vs. Yak in December), and Jun_ Y vs. Dec_ Y (P4: Yak in June vs. Yak in December) groups. These DEMs were enriched in functions and signaling pathways related to lactation performance. In conclusion, these findings are a reference tool to study the molecular basis of lactation performance.
