Project description:We wished to investigate if adaptation to host-plant diet is the basis of differentiation for two strains of Spodoptera frugiperda (Lepidoptera:Noctuidae). We performed reciprocal transplant experiments in laboratory conditions, feeding each strain (sf-C and sf-R) with artificial diet, corn plants or rice plants. RNA-Seq was performed on pooled 4th instar larvae from this experiment. We compared this transcriptional response with that of individual 4th instar larvae collected in corn and grass fields in Florida.

Project description:Although the importance of host plant chemistry in plant-insect interactions is widely accepted, the genetic basis of adaptation to host plants is poorly understood. Here, we investigate transcriptional changes associated with a host plant shift in Drosophila mettleri. While D. mettleri is distributed mainly throughout the Sonoran Desert where it specializes on columnar cacti (Carnegiea gigantea and Pachycereus pringleii), a population on Santa Catalina Island has shifted to coastal prickly pear cactus (Opuntia littoralis). We compared gene expression of larvae from the Sonoran Desert and Santa Catalina Island when reared on saguaro (C. gigantea), coastal prickly pear, and laboratory food. Consistent with expectations based on the complexity and toxicity of cactus relative to laboratory food, within population comparisons between larvae reared on these food sources revealed transcriptional differences in detoxification and other metabolic pathways. The majority of transcriptional differences between populations on the cactus hosts were independent of the rearing environment, and included a disproportionate number of genes involved in processes relevant to host plant adaptation (e.g. detoxification, central metabolism, and chemosensory pathways). Comparisons of transcriptional reaction norms between the two populations revealed extensive shared plasticity that likely allowed colonization of coastal prickly pear on Santa Catalina Island. We also found that while plasticity may have facilitated subsequent adaptive divergence in gene expression between populations, the majority of genes that differed in expression on the novel host were not transcriptionally plastic in the presumed ancestral state. mRNA profiles of third instar larvae from two different populations reared on three food types was sequenced on two lanes of an Illumina HiSeq 2000 Please note that the de novo assembly gives names to transcripts with the following convention: compXXX_cX_seqX. The first two identifiers (compXX_cX) are equivalent to a gene while the 'seq' identifier might refer to different isoforms or splice variants, etc. Therefore, for example, a gene might be comp123_c0, and this could have multiple sequences corresponding to different isoforms or splice variants. Since the analysis was carried out at the gene level, the program internally merged the multiple sequences together for each gene to generate the count matrix (AllGenesint.counts.matrix.txt) (i.e. it only includes comp123_c0), while the file from the assembly (i.e. Trinity.fasta) also include the individual sequences with the 'seq' identifier.

Project description:miRNA and other forms of small RNA are now known to regulate many biological processes, and miRNA profiling is already used biomedically for cancer diagnosis, staging, progression, prognosis, and to evaluate responsivity to treatment. However, there is no robust analytical method capable of dissecting the individual miRNA expression profiles from the highly heterogeneous cells comprising tumor samples. Here, we developed parallel single cell small RNA sequencing (PSCSR-seq), which enables highly sensitive and high-throughput miRNA expression profiling of individual cells. We applied PSCSR-seq to examine the small RNA profiles from large numbers of cultured cancer cells, human PBMCs, and from a tumor in a melanoma mouse model. We anticipate that PSCSR-seq can be broadly applied for small RNA analysis in cancer research and more generally in life science.

Project description:Host-microbe interactions are virtually bidirectional, benefiting both the host and microbial sides. It is becoming increasingly recognized the influence of the microbe on many aspects of host physiology and diseases, but whether/how the host affects their symbionts is poorly characterized. Here, we reported that the host acts as a critical factor to shape the lifestyle of their symbionts in the Drosophila and bacteria model system. First, we observe that Drosophila larvae play a pivotal role in competing with pathogenic symbionts in the co-existing niche. More specifically, host larvae antagonize symbionts by deconstructing the surface slick, preventing outgrowth and antagonizing the pathogenicity of S. marcescens. Furthermore, Drosophila larvae cause the shift in the transcriptomic profile of S. marcescens, characterized with the upregulated expression of genes related to bacterial proliferation and growth and the downregulated expression of genes related to bacterial pathogenicity. More importantly, advances in bacterial single-cell RNA sequencing provide opportunities to reveal transcriptional variation, including toxic factors, across individual cells and a subpopulation clustering of isogenic bacterial populations. Finally, we found that AMPs from larvae recapitulated the response of S. marcescens to the presence of Drosophila larvae. Altogether, these findings provide an insight into the pivotal roles of the host in influencing the potential pathogens' lifecycle switching from commensalism to pathogenicity, opening the door to a better understanding of the ecological relationships between the host and microbe.

Project description:<p>The bacterial lipid membrane, consisting both of fatty acid (acyl) tails and polar head groups, responds to changing conditions through alteration of either the acyl tails and/or head groups. This plasticity is critical for cell survival as it allows maintenance of both the protective nature of the membrane as well as functioning membrane protein complexes. Bacteria that live in fatty-acid rich environments, such as those found in the human host, can exploit host fatty acids to synthesize their own membranes, in turn, altering their physiology. Enterococcus faecalis is such an organism that is a commensal of the mammalian intestine where it is exposed to fatty-acid rich bile, as well as a major cause of hospital infections during which it is exposed to serum that contains numerous fatty acids. Within, we employed a targeted approach to detect the most common phospholipid species within the membrane of E. faecalis OG1RF via ultra-high performance liquid chromatography high-resolution mass spectrometry (UPLC-HRMS). We examined not only how the composition responds upon exposure to host fatty acids but also how deletion of genes predicted to synthesize the major polar head groups impacted lipid composition. Regardless of genetic background and differing basal lipid composition, all strains were able to alter their lipid composition upon exposure to individual host fatty acids. Specific gene deletion strains, however, had altered survival to membrane damaging agents. Combined, the enterococcal lipidome is highly resilient in response to both genetic and environmental perturbation, likely contributing to stress survival.</p>
