AKT controls NLRP3 inflammasome

ABSTRACT: For mass spectrometry, three independent experiments were performed and then mixed these cell lysates to one tube as one sample (LPS or LPS + ATP, respectively), then 20 µg of proteins for each sample were separated on SDS-PAGE followed by in-gel digestion, desalted, and then analyzed with the assistance of the Applied Protein Technology (Shanghai). MS/MS spectra were searched using MASCOT engine (Matrix Science, London, UK; version 2.2) embedded into Proteome Discoverer 1.4 (Thermo Electron, San Jose, CA.) against Uniprot Mouse database and the decoy database.

Proteomics quality and standard: from a regulatory perspective

Project description:Cultured mouse lymphoma cells were lysed with a buffer containing 50 mM Tris-HCl (pH 8.0) and 8 M Urea with or without a protease inhibitor cocktail (Sigma). The lysates were desalted and digested with sequencing-grade modified trypsin (Promega). Different amounts of peptides were analyzed using nanoflow RPLC-MS/MS on a linear ion trap mass spectrometer (LTQ XL, Thermo Electron, San Jose, CA). The raw MS/MS data were searched using SEQUEST running under BioWorks (Rev. 3.3.1 SP1) (Thermo Electron, San Jose, CA) against a mouse IPI proteome database (Version 3.62) downloaded from the European Bioinformatics Institute (EBI) (http://www.ebi.ac.uk). For the SEQUEST analysis, the peptide mass tolerance was set as 2.0 Da and the fragment ion tolerance was 1.0 Da. A tryptic enzyme restriction with a maximum of two internal missed cleavage sites was used. The Xcorr versus charge state values were filtered at Xcorr ≥ 1.7 for [M+H]1+ ions, ≥ 2.5 for [M+2H]2+ ions, ≥ 3.2 for [M+3H]3+ ions, and P ≤ 0.01 and ΔCn ≥ 0.08 were applied for identification of all fully tryptic peptides. The peptide ion chromatogram was extracted using a minimum intensity threshold of 100, mass tolerance of 2.0 amu and smoothing point of 5, and the area of the extracted ion chromatographic (XIC) peak was integrated and calculated using the PepQuan module in Bioworks (Thermo Electron, San Jose, CA).

Towards a better understanding the testicular proteome of domestic pig

Project description:For gaining additional insights into the composition of the testicular proteome of the domestic pig (Sus scrofa domestica), we conducted 2DE-MS. Two-dimensional SDS PAGE was run on testicular lysates of three boars, with three gels per boar. Upon matching across gels, we arbitrarily selected protein spots for mass spectrometry analysis. Excised slices were vacuum dried and soaked with digestion buffer containing trypsin (0.01 μg/μl), followed by overnight incubation at 37°C in the same buffer without trypsin. Subsequently, peptides were extracted in solvents of increasing acetonitrile content, by sonication. Upon vacuum-centrifugation, peptides were reconstituted in 0.1% formic acid (FA). Following this, peptides were fractionated by reversed phase liquid chromatography (C18; buffer A: 0.1% FA dissolved in HPLC-H2O; buffer B: 0.1% FA, dissolved in CAN; flow-rate: 0.4 µL/min; gradient: 2-30% in 30 minutes). Eluted peptides were injected via an electrospray ionization interface into a Q-TOF mass spectrometer (one boar, Q TOF Ultima, Micromass/Waters, Manchester, UK) and an ion-trap mass spectrometer (two other boars, XCT ion-trap, Agilent Technologies, Waldbronn, Germany). We used ProteomeDiscoverer 2.4 (Thermo Fisher Scientific, San Jose, USA) for peptide and protein identification. Using Sequest HT, we searched peak lists (*.mgf) against the Sus scrofa reference proteome database (UniProt Proteome ID: UP000008227, 49,793 proteins).

Comparative analysis of chicken seminal plasma

Project description:Semen from 11 chickens was collected, supplemented with anti-proteases and centrifuged to separate sperm cells and fluids. 25µg of proteins for each chicken were included in-gel without fractionnation (1 band) followed by Coomassie Blue staining. After reduction and alkylation, proteins were in-gel digested with trypsin and peptide mixtures were analyzed by nanoLC-MS/MS using LTQ velos Orbitrap mass spectrometer. Raw data files were converted to MGF with Proteome Discoverer software (version 1.2; Thermo Fischer Scientific, San Jose, USA). Precursor mass range of 350-5000 Da and signal to noise ratio of 1.5 were the criteria used for generation of peak lists. In order to identify the proteins, the peptide and fragment masses obtained were matched automatically against the chordata section of a locally maintained copy of nr NCBI (19922528 sequences, download 08/21/2012). MS/MS ion searches were performed using MASCOT Daemon and search engine (version 2.3; Matrix Science, London, UK). The parameters used for database searches include trypsin as a protease with allowed two missed cleavage, carbamidomethylcysteine (+57 Da), oxidation of methionine (+16) and N-terminal protein acetylation (+42) as variable modifications. The tolerance of the ions was set to 5 ppm for parent and 0.8 Da for fragment ion matches

Project description:Fluids samples of oviduct, uterus and cervical mucus were collected in sheep D0 (J0) and D10 (J10) in spontaneous (N) and synchronized (I) by flushing with PBS 1X. Proteins for each fluid were included in-gel (3-4 bands) followed by Coomassie Blue staining. Milk fat miRNome changes in response to LPS challenge in Holstein cows

Project description:Cows were fed a lactation diet at ad libitum intake (n = 6). At 27±3 days in milk, cows were injected with 50 µg of LPS E. coli in one healthy rear mammary quarter. Milk samples were collected just before LPS challenge (LPS-) and 6.5 h after LPS challenge (LPS+) from the same cows. Microarray analysis was performed using customized 8x60K ruminant miRNA microarrays to compare LPS- to LPS+ miRNome. MiRNome comparison between LPS- and LPS+ identified 37 differentially abundant miRNAs (q-value ≤ 0.05)
