Protein metabolism of Suaeda salsa

ABSTRACT: Suaeda salsa is a medicinal and edible plant.and the differentially expressed proteins were detected by tandem mass spectrometry (TMT) quantitative proteomics. A total of 4771 proteins were quantified, including 317 differentially expressed proteins (2.0-fold change, P < 0.05), of which 143 were up-regulated and the remaining 174 were down regulated

There were 256 differentially upregulated circRNAs and 277 differentially downregulated circRNAs based on fold change ≥2.0 and p<0.05. We found hsa_circ_0001583 expression was up-regulated in BC groups (p<0.05) by RT-qPCR. Therefore, we though hsa_circ_0001583 may serve as a novel kind of biomarker for BC.

Genomewide miRNA profiling of colorectal cancer cell lines and colorectal cancer-derived induced pluripotent cancer cell lines

Project description:To establish a genomewide miRNA profile of colorectal cancer-derived induced pluripotent cancer cell lines (CRC-iPC). CRC-iPC clones and two parental cell lines were subjected to miRNA microarray analysis using SurePrint Human MiRNA Microarray Release 21.0 (Agilent). In order to identify the differentially-expressed miRNAs after OSKM-reprogramming, the miRNA expression of CRC-iPCs was relatively compared to that of parental colorectal cancer cell lines. Using a stringent selection criteria of log2(fold change) (FC) ≥ 2.0 or < -2.0 and p-value < 0.05, a total of 102 statistically significant differentially-expressed miRNAs were identified. Amongst the 102 miRNAs, 50 miRNAs were down-regulated and 52 miRNAs were up-regulated. Four miRNAs (miR-362-5p, miR-532-3p, miR-125b-5p, and miR199a-3p) were randomly selected for validation by quantitative real-time PCR, the results were consistent with that of the microarray results. Global gene expression studies for coronary artery disease and its severity in North Indian population

Project description:Genes expression profiling for coronary artery disease (CAD) and its severity were performed in North Indian Population. For CAD a total of 394 differentially expressed genes, of which 331 genes were found to be up-regulated and 63 genes were found to be down-regulated (? 2.0 fold changes, p-value <0.05). The expression analysis for severity of CAD identified 424 genes up-regulated and 97 down-regulated differentially expressed genes in SVD compared to controls, while 239 genes up-regulated and 125 genes down-regulated genes in TVD compared to controls. The microarray data was validated in different cohort with same inclusion criteria using Real-Time PCR. The mean fold mRNA expression levels for genes were calculated. APOA1, CFTR, SRC, ICAM1, ESR1, SHANK2, ITGA1, IFT22, ZGPAT and THBD were selected for this validation which showed similar patterns as found on microarray experiment.

Profiling of differentially expressed microRNAs in saliva of Parkinson’s disease patients

Project description:Five randomly selected samples of both PD and HC were analyzed using the Agilent Human miRNA microarray kit, Release 21.0,8 x 60K. This microarray contains 2570 probes for mature miRNA. Differentially expressed miRNAs were then identified through fold change analysis and student’s t-test. Threshold criteria were set as follows: threshold set for up- and down-regulated genes was a fold change >= 2.0 and a P value <= 0.05.

Project description:This project uses TMT labeling quantitative proteomics technology to carry out research, and a total of 898 proteins have been identified. Differentially expressed proteins were screened according to the criteria of expression fold change of more than 1.5-fold (up-regulation more than 1.5-fold or down-regulation less than 0.67) and P value<0.05. Among them, taking the comparison group Control VS H2O2 as an example, there were 31 up-regulated differentially expressed proteins and 81 down-regulated differentially expressed proteins. Through GO enrichment and KEGG pathway analysis, it was found that these differentially expressed proteins are mainly involved in important biological processes such as single-organism metabolic process, small molecule metabolic process, organophosphate metabolic process, organophosphate biosynthetic process and carbohydrate derivative biosynthetic process, and are mainly involved in the regulation of Metabolic pathways, Fructose and mannose metabolism, Oxidative phosphorylation, Tyrosine and Degradation of aromatic compounds and other important KEGG metabolic pathways.

An atypical GdpP enzyme linking cyclic nucleotide metabolism to gene regulation in Mycoplasma bovis

Project description:To better understand the role of MbovGdpP in cellular processes, the expression profiles of differentially expressed genes between M. bovis wild type strain HB0801 and MbovGdpP knock-out mutant were determined by RNA-sequencing (RNA-seq). Differential gene expression analysis identified up to 161 genes with significant changes in T6.290 (|log2 fold change| > 1.5 and p < 0.05), with 74 mRNA up-regulated and 87 down-regulated. Transcriptomic analyses revealed the biological importance of MbovGdpP.

Genome-wide microarray analysis to identify the differentially expressed patterns of lncRNAs of cholesteatoma tissues compared with matched normal skin tissues.

Project description:We performed genome-wide microarray analysis to identify the differentially expressed patterns of lncRNAs in cholesteatoma. Our data indicated that lncRNA expression profiles were significantly altered in cholesteatoma compared with normal skin tissues. A total of 787 lncRNAs were identified (fold change ≥2.0, P < 0.05), consisting of 181 upregulated and 606 downregulated lncRNAs.

RNA-seq analysis of Control and BSCL2-deleted mature brown adipose tissue in mice

Project description:Next generation sequencing was used to compare transcriptome profiling in brown adipose tissue from Ctrl and BKO mice with mature brown adipose tissue specific deletion of BSCL2. Using an optimized data analysis workflow, we identified 13,525 transcripts in brown adipose tissue. 243 genes were differentially expressed with a fold change ≥1.5 and Padj value <0.05. Only 99 genes showed differential expression between the Ctrl and BKO brown fat, with a fold change ≥2.0 and Padj value <0.05. Results provide insights into the processes and signaling pathways BSCL2-mediated in brown adipose tissue.
