Quantitative proteomics of chicken spleen

ABSTRACT: Colibacillosis is caused by infection with APEC, which will lead to respiratory tract infection, intestinal and extraintestinal infection and even systemic infection in poultry of all ages. The death of poultry resulted from colibacillosis leads to the reduction of broiler and egg production, which caused huge economic losses to the poultry industry. In this study, quantitative proteome can reveal the regulation of protein expression and related pathways in the process of APEC infection. Moreover, the search for biomarkers of infection and inflammation is helpful for the prevention and clinical treatment of colibacillosis.

Transcription profiling of chicken spleen and thymus infected Mareks disease virus (MDV) - a highly contagious oncogenic herpes virus

Project description:Marek's disease virus (MDV) is a highly contagious oncogenic herpes virus. Classed as an alpha herpes virus due to its DNA sequence and genome organization, its biological properties are more similar to those of gamma herpes viruses. MDV causes an initial cytolytic infection in B lymphocytes (3-6dpi) followed by infection of CD4+ T cells (at around 7dpi) where the virus becomes latent (for around two weeks) and then goes on to produce lymphoid tumours in the skin, nerves and internal organs. Early symptoms in susceptible birds include lameness, paralysis, loss of appetite, depression, blindness and immuno-suppression. The route of infection is usually respiratory and the disease is highly contagious, being spread by infective feather-follicle dander. Although birds may survive MDV infection, the resultant immuno-suppression leaves the birds highly susceptible to other infections. MDV infection can thus be associated with high mortality rates and, in turn, large economic losses throughout the worldÃ¯Â¾Âs poultry industry. Three-week-old chicks were inoculated with virus (RB1B) via an intra-gastric route and tissue samples were collected at 2, 3 and 4 days post-inoculation. Spleen and thymus tissue were examined from control and infected birds at 2, 3 and 4 days post-infection in birds known to be either susceptible or resistant to the virus. As well as understanding the host immune response to MDV, we are interested in identifying genes involved in disease resistance and so we have analysed the gene expression profiles at these times, when the innate immune response is active. We assume that genes underlying resistance will be involved at this early stage of the host immune response.

Host transcriptomic responses of chicken embryos during Avian Pathogenic Escherichia coli infection reveal the significant role of the yolk sac in embryonic mortality

Project description:Colibacillosis caused by avian pathogenic Escherichia coli (APEC) is a major disease syndrome in poultry with the yolk sac infection recognized as a leading factor contributing to embryonic mortality. Yolk sac is the initial site of infection, however its contribution in embryonic mortality at molecular level has remained unexplored. To address this critical gap, we conducted RNA sequencing (RNA-seq) to analyze the comprehensive in vivo transcriptomic profiles of yolk sac and embryonic liver from APEC-infected embryos, comparing dead embryos with those that survived and mock-infected controls, to uncover key differences in host responses in multiple scenarios. Our results revealed that dead embryos displayed significant pro-inflammatory cytokine activity and cellular senescence, disrupted lipid and energy metabolism, and compromised antioxidative defenses, particularly in the yolk sac. In contrast, surviving embryos exhibited a regulated inflammatory response, enhanced mitochondrial activity, robust antioxidative responses and tissue repair mechanisms, which likely underpinned its resilience. Notably, yolk sac showed positive correlation (r = 0.531) with the embryonic liver, but demonstrated more severe inflammation and metabolic dysregulation, thereby highlighting its heightened vulnerability. Furthermore, reactive oxygen species (ROS) levels, the balance of the inflammatory response, and yolk sac integrity are crucial determinants of embryonic survival, with mitochondrial dysfunction serving as a key regulator of host immune and metabolic adaptation. The insights provide a deeper understanding of the previously overlooked role of yolk sac compared to liver during APEC infection, offering potential avenues for improving host resilience and mitigating economic losses in poultry.

Genome-wide profiling of chicken DCs response to infectious bursal disease virus

Project description:Background: Avian infectious bursal disease virus (IBDV) is a major poultry disease which leads to significant losses of poultry industry. Dendritic cells (DCs), the only bridge communicated the innate and acquired immunity, have the most important antigen presenting ability and can significantly influence the pathogenicity of viruses. To understand the interaction between IBDV and DCs, microarray was used to analyze the response of DCs infected by IBDV. Results: Results showed that IBDV infection induced 479 up-regulated and 466 down-regulated mRNAs in chicken DCs. GO terms analysis suggested that transcription from RNA polymerase II promoter and RNA biosynthetic process were mainly enriched, whilst pathway analyses suggested that oxidative phosphorylation, T cell receptor and IL-17 signaling pathway might activated by IBDV infection. Moreover, we detected the microRNA (miRNA) and long non-coding RNA (lncRNA) alterations in IBDV-infected chicken DCs. Results identified 18 significant up- or down- regulated miRNAs and 441 significant up- or down-regulated lncRNAs in IBDV-stimulated DCs. Furthermore, we constructed 42 TF (transcription factors)-miRNA-mRNA interactions involving 1 TF, 3 miRNAs and 42 mRNAs in IBDV-stimulated DCs. Finally, we predicted the target genes of different expressed lncRNAs and constructed lncRNA-mRNA regulatory networks. Conclusions: Altogether, our research suggested a mechanism to explain how IBDV infection triggered an effective immune response in chicken DCs.

Integrative Analysis of the Ovarian Metabolome and Transcriptome of the Yaoshan Chicken and its Hybrids

Project description:Laying performance is a key factor affecting production efficiency in poultry farming, but its molecular mechanism is still unclear. In this study, Yaoshan chickens, a local breed in Guizhou, China, and commercial chickens (GYR) with higher egg yield after the three-line cross improvement hybridization of Yaoshan chickens were used as animal samples. To explore the regulatory mechanism of the differences in laying performance, RNA-seq and ultra-performance liquid chromatography-tandem mass spectrometry (UPLC‒MS/MS) were used to portray the transcriptional and metabolic profiles of the ovaries of Yaoshan and GYR chickens. At the transcriptional level, 288 differentially expressed genes were upregulated in Yaoshan chickens and 353 differentially expressed genes were upregulated in GYR chickens. In addition, GSEA revealed that ECM-receptor interactions and the TGF-β signalling pathway were inhibited, resulting in increased egg production in GYR chickens. Furthermore, the upregulation of thiamine and carnitine was identified by metabolomic analysis to promote the laying performance of chickens. Finally, comprehensive analyses of the transcriptome and metabolome found that thiamine and carnitine were negatively correlated with ECM-receptor interactions and the TGF-β signalling pathway, which jointly regulate the laying performance of Yaoshan chickens and GYR chickens. In conclusion, our study delineates differences in the transcriptional and metabolic profiles of the ovaries of Yaoshan and GYR chickens during the peak egg production period and provides new hypotheses and clues for further research on poultry egg production performance and the improvement of economic benefits.

Comprehensive Analysis of Blood Proteome Response to Necrotic Enteritis in Broiler Chicken

Project description:Necrotic enteritis (NE) in broiler chickens, caused by the overgrowth of toxin-producing strains of Clostridium (C.) perfringens, results in the development of necrotic lesions, compromised intestinal health, and significant economic losses in poultry production. This study aims to analyze the blood proteome of broiler chickens affected by NE, providing insights into the host's response to the infection. Using MS/MS-based proteomics, blood plasma samples from broilers with necrotic lesions of different severity were analyzed and compared to healthy controls. A total of 412 proteins were identified, with 63 showing significant differences and (for some of those) correlating with disease severity. Gene Set Enrichment Analysis (GSEA) revealed that proteins affected by NE were predominantly associated with the immune and signaling processes and extracellular matrix (ECM) structures. Notably, regulated proteins were significantly involved in bioprocesses related to complement activation, acute phase reaction, proteolysis and humoral immune response. The findings suggest that the changes in plasma proteins in response to NE are driven by the host's intensified efforts to counteract the infection, demonstrating a.o. a notable reduction in peptides from ECM-related proteins in the blood of NE-affected birds. Overall, proteomics results underscored the attempts of the host to manage tissue damage and inflammation, indicating a coordinated effort to mitigate the pathogenic impact of C. perfringens. This study provides a deeper understanding of the host-pathogen interactions and potential targets for therapeutic intervention.

Transcriptome analysis reveals differentially expressed genes associated with high rates of egg production in chicken hypothalamic-pituitary-ovarian axis

Project description:Purpose: To identify the key regulatory genes and pathways involved in chicken high egg productivon in HPG axis. Methods: A total of 856 Chinese Luhua chicken was raised in poultry breeding farm of Sichuan Agricultural University, the highest two hundred and the lowest two hundred chicken egg production were considered as high egg production (HEP) and low egg production (LEP) according to the total egg number at 300 days of age, respectively, integrated with RNA-seq sequencing of samples of HPG axis (hypothalamus, pituitary gland and ovary) from three HEP and three LEP chickens at 300 days of age. Results: A total 86.7 Gb RNA-seq sequences were generated, and with each library averaged 5.1 Gb. Conclusions: These important data might improve our understanding of reproductive biology of Luhua chicken by providing comprehensive gene expression information at transcriptional level. We indicate that our approach will contribute to the isolation of effective molecular markers that can be used in genetic breeding programs in Chinese domestic Luhua chicken.
