Project description:Desmoplastic small round cell tumor (DSRCT) is an aggressive malignancy that occurs predominantly in young adult males and is characterized by abdominopelvic sarcomatosis exhibiting multi-lineage cellular nests of epithelial, muscular, mesenchymal, and neural differentiation admixed with desmoplastic stroma. Prior to the recognition of the disease as a distinct clinical entity, DSRCT was invariably misclassified as poorly differentiated atypical cancer of the testes, ovary, mesentery, or gastrointestinal tract, and the chemotherapies used for those malignancies elicited poor clinical response. As previously reported, a tectonic shift in the treatment of these patients occurred after researchers made two astute observations: 1) DSRCT microscopically resembles other small round “blue cell” sarcoma subtypes (e.g., ES, rhabdomyosarcoma, synovial sarcoma), and 2) DSRCT and ES have the same N-terminal EWSR1 fusion partner. Proteomic analysis using a reverse-phase protein lysate array (RPPA) was used to elucidate biomarkers that distinguish DSRCT from adjacent normal tissue and Ewing sarcoma. This proteomic analysis revealed novel proteins, such as the androgen receptor and Syk, that may be susceptible to drug targeting, as well as oncogenic pathways like Akt-PI3K that are highly expressed in DSRCT.

Simultaneous targeted and discovery-driven clinical proteotyping using hybrid-PRM/DIA

Project description:Background MS-based proteotyping has been widely used for biomarker discovery. However, the clinical/translational proteotyping community requires strategies that not only enable the discovery of novel biomarker candidates but also increase the likelihood of establishing these protein-based biomarker assays as clinical routine, and improve the speed of analytical and clinical assay validation. Methods Here, we applied hybrid-DIA as an intelligent data acquisition strategy that allows the comprehensive digitization of a clinical sample at the proteotype level, while at the same time increasing the measurement sensitivity for a specific set of markers of clinical interest by the intelligent triggering of multiplexed parallel reaction monitoring (MSxPRM). Heavy-labeled reference peptides were utilized as triggers for MSxPRM and monitoring of endogenous peptides. Results We first evaluated hybrid-DIA on a pool of 185 selected proteotypic peptides for tumor-associated antigens (TAA) derived from 64 annotated human proteins. We demonstrated improved reproducibility and sensitivity of detection of endogenous peptides even at lower concentrations near the limit of detection, and MSxPRM scans were shown not to affect overall DIA performance. We then applied hybrid-DIA to biobanked melanoma samples using a set of 30 AQUA peptides against 28 proteins. Our measurements showed increased validity in determining clinical markers of interest. Conclusions In conclusion, Hybrid-DIA MS offers a way to expedite the translation and utilization of protein biomarkers in clinical practice while also offering insights into disease progression and treatment paths.

Benchmarking DIA data analysis workflows

Project description:Data independent acquisition (DIA) has become a well-established method in LC-MS driven proteomics. Nonetheless, there are still a lot of possibilities at the data analysis level. By benchmarking different DIA analysis workflows through a ground truth sample mimicking real differential abundance samples, consisting of a differential spike-in of UPS2 in a constant yeast background, we provide a roadmap for DIA data analysis of shotgun samples based on whether sensitivity, precision or accuracy is of the essence. Three different commonly used DIA software tools (DIA-NN, EncyclopeDIA and SpectronautTM) were tested in both spectral library mode and spectral library free mode. In spectral library mode we used the independent spectral library prediction tools Prosit and MS2PIP together with DeepLC, next to the classical DDA-based spectral libraries. In total we benchmarked 12 DIA workflows. DIA-NN in library free mode or using in silico predicted libraries shows the highest sensitivity maintaining a high reproducibility and accuracy.
