Proteome-Centric Cross-Omics Characterization and Integrated Network Analyses of Triple-Negative Breast Cancer

ABSTRACT: We undertook the first systemic proteomic study of a 90-case cohort of triple-negative breast cancer (TNBC) with a panoramic proteome view in quantification, phosphorylation, and DNA-binding capacity. Four integrative subtypes (iP-1-4) were stratified based on the proteome quantification profile and phosphoproteome, each of which exhibited distinct molecular, pathway, and network characteristics. Integrated network analyses of 3 proteomic datasets, together with those of genome and transcriptome from the same cohort, revealed holistic views of altered cellular processes and their regulation by/of upstream/downstream molecules, pathways and functional communities in the background of an integrated molecular network.

DNA methylation profile of triple negative breast cancer specific genes (validation)

Project description:Purpose Triple negative breast cancer (TNBC) is the most aggressive breast cancer subtype with no targeted treatment available. Our previous study identified 38 TNBC-specific genes with altered expression in tumour samples compared to normal samples. This study aimed to identify whether DNA methylation contributed to these gene expression changes in the same breast cancer cohort. Additionally, we aimed to identify a whole genome methylation profile that contributes to the progression from primary breast tumour to lymph node metastasis. Methods We used the DNA of 23 primary TNBC samples, 12 matched lymph node metastases, and 11 matched normal adjacent tissues to perform 450K Illumina methylation arrays. The results were validated in an independent cohort of 70 primary TNBC samples. Results The gene expression of 16/38 TNBC-specific genes was associated with significantly altered methylation. Furthermore, altered methylation of 18 genes associated with lymph node metastasis was identified and validated in an independent cohort. Additionally, novel methylation changes between primary tumours and lymph node metastases, as well as those associated with survival were identified. Conclusion This study has shown that DNA methylation plays an important role in altered gene expression patterns of TNBC-specific genes and is the first study to perform whole genome DNA methylation analysis that includes matched lymph node metastases in this breast cancer subtype. This novel insight into the progression of TNBC to secondary cancers may provide potential prognostic indicators for this hard-to-treat breast cancer subtype. Validation cohort (70 IDC TNBC samples)

Project description:Triple negative breast cancer (TNBC) is an aggressive and clinically challenging subtype of breast cancer. TNBC disporportionately affects African-American (AA) women, but the biological basis of this disparity is not understood. To gain a better understanding of TNBC, particularly in AA patients, we applied spatial transcriptomics to thoroughly characterize gene expression and tissue architecture in TNBC. Our cohort consisted of 22 patients, 15 of whom were AA, and 7 who were Caucasian. We obtained 2 sections from each patient's tumor (except for patient 19) for a total of 43 samples.

Vesicle-mediated mitochondrial clearance presents an actionable metabolic vulnerability in triple-negative breast cancer

Project description:<p>Selective autophagy of mitochondria is known to promote survival and progression of cancer cells in various malignancies, including triple-negative breast cancer (TNBC). Here, we investigate the essential metabolic adaptations that support mitochondrial quality control in cancer cells with the aim to uncover therapeutically actionable metabolic vulnerabilities. Using TNBC as a model system and an integrated approach of proteomics and untargeted and stable-isotope resolved metabolomics, together with functional experimental analyses, we detail a mitochondrial quality control mechanism, complementary to mitophagy, that is enabled by an onco-metabolic program of heightened extracellular sphingomyelin salvaging in TNBC coupled with extracellular vesicle (EV)-mediated intracellular clearance of mitochondrial damage. Targeting of this sphingolipid pathway in cancer cells via repurposing of eliglustat, a selective small molecule inhibitor of glucosylceramide synthase (UGCG), resulted in ceramide-mediated compensatory mitophagy and subsequent cancer cell death in vitro and attenuated tumor growth and prolonged overall survival at clinically achievable doses in an orthotopic syngeneic mouse models of TNBC as well as in human cell-line derived xenograft models. Our study defines a mechanism of aberrant sphingolipid metabolism that underlies an actionable metabolic vulnerability for anti-cancer treatment.</p>

Molecular and functional landscape of malignant serous effusions for precision oncology

Project description:Personalized treatment for patients with advanced solid tumors critically depends on the deep characterization of tumor cells from patient biopsies. Here, we comprehensively characterize a pan-cancer cohort of 150 malignant serous effusion (MSE) samples at the cellular, molecular, and functional level. We find that MSE-derived cancer cells retain the genomic and transcriptomic profiles of their corresponding primary tumors, validating their use as a patient-relevant model system for solid tumor biology. Integrative analyses reveal that baseline gene expression patterns relate to global ex vivo drug sensitivity, while high-throughput drug-induced transcriptional changes in MSE samples are indicative of drug mode of action and acquired treatment resistance. A case study exemplifies the added value of multi-modal MSE profiling for patients who lack genetically stratified treatment options. In summary, our study provides a functional multi-omics view on a pan-cancer solid tumor cohort and underlines the feasibility and utility of MSE-based precision oncology.
