Mass spectrometric analysis of proteins that react with anti-rTgDPM serum

ABSTRACT: Western blotting showed that the anti-rTgDPM serum band was a protein of approximately 80 kDa, which was much larger than the molecular weight of TgDPM (27.3 kDa). Therefore, we used antiserum for immunoprecipitation and analyzed the 80 kDa protein by mass spectrometry.

Differential contribution of TFE3 isoforms to cell motility and invasion

Project description:We and other have previously reported that TFE3 migrates as two distinct bands of approximately 72 and 82 kDa in SDS-PAGE. Interestingly, whereas the smaller form of TFE3 is always present in cell lysates, the higher molecular weight form appears only after specific stress conditions, such as prolonged starvation. A recent report suggested that the 82 kDa form does in fact corresponds to TFE3 full length (TFE3-L). It was proposed that the control of TFE3 stability may constitute the main mechanism of TFE3 regulation. There is, however, a critical question that remains to be addressed regarding the role of the 72 kDa TFE3 short isoform (TFE3-S). TFE3-S is expressed at high levels in most cell types and its expression remains constant both under control and stress conditions. Characterizing the nature and regulation of TFE3-S, as well as its potential transcriptional activity and selectivity, is therefore essential to fully understand TFE3 regulation.

Overcoming off-targets: Assessing western blot signals for Bcnt/Cfdp1, a tentative component of the chromatin remodeling complex

Project description:The mammalian Bucentaur/Craniofacial developmental protein 1 (Bcnt/Cfdp1) is a tentative component of the Srcap (SNF2-Related CBP Activator Protein) chromatin remodeling complex, but little is known about its properties, partly because few antibodies are available to detect the endogenous protein.　We evaluated anti-Bcnt/Cfdp1 antibodies, which were generated against either of two unrelated immuno-gens, BCNT-C domain, or mouse N-terminal peptide. As a result, we assigned the signal of the endogenous mBcnt/Cfdp1 as a doublet band of ~45-kDa using western blot analysis. LC-MS/MS analysis of the corresponding doublet to the Flag-tagged mouse Bcnt/Cfdp1 exhibited that the upper band was much more phosphorylated than the lower band having preferential Ser phosphorylation in the DWESF motif in the BCNT-C domain. These features are very similar to those of His-tagged hBCNT/CFDP1, as previously reported(Biosci Rep. 2015; 35, pii: e00228.)

Mass spectrometric analysis of the AIBP TurboID proteins

Project description:AIBP-TurboID-HA expressed HUVECs were seaded into 6-well plates. Once they approximately 80% confluence, cells were incubated with biotin-labeling buffer containing 500 umol/L biotin and 200 umol/L ATP. Cell lysate were collected at 6h with or without biotin incubation. The above cell lysate was incubated with streptavidin magnetic beads overnight at 4℃, Beads were collected for the following mass spectrometry analysis after washing beads for twice.

Structural characterization of the oligomerization of full-length Hantaan virus polymerase into symmetric dimers and hexamers

Project description:Hantaan virus is a dangerous human pathogen whose segmented negative-stranded RNA genome is replicated and transcribed by a virally-encoded multi-functional polymerase. To describe the complete cryo-electron microscopy structure of Hantaan virus polymerase in several oligomeric forms, a full-length wild-type (WT) HTNV-L construct comprising an N-terminal his-tag was expressed in Hi5 insect cells and subsequently purified. Through a combination of size-exclusion chromatography and mass photometry analysis, the presence of distinct HTNV-L oligomers was observed. In buffers containing 250mM NaCl, several species were automatically detected including monomers (53%), dimers (17%), higher molecular weight oligomers up to hexamers (2%) and an unidentified 150kDa protein (18%). To characterize the proteins present in the 150kDa band, a bottom-up mass spectrometry (MS)-based proteomic analysis was performed. For this, proteins present in the 150 kDa band were in-gel digested with trypsin before analysis by nano liquid chromatography coupled to MS/MS. Obtained result revealed that the most abundant protein in this band was HTNV-L. The identified peptides were covering the entire HTNV-L sequence, suggesting that the 150kDa band may contain different cleaved forms of HTNV-L co-migrating in this particular SDS-PAGE gel band.

Antigen Specific VNAR Screening in Whitespotted Bamboo Shark (Chiloscyllium plagiosum) with Next Generation Sequencing

Project description:IgNAR exhibits significant promise in the fields of cancer and anti-virus biotherapies. Notably, the variable regions of IgNAR (VNAR) possess comparable antigen binding affinity with much smaller molecular weight (~12 kDa) compared to IgNAR. Antigen specific VNAR screening is a changeling work, which limits its application in medicine and therapy fields. Though phage display is a powerful tool for VNAR screening, it has a lot of drawbacks, such as small library coverage, low expression levels, unstable target protein, complicating and time-consuming procedures. Here we report VNAR screening with next generation sequencing (NGS) could effectively overcome the limitations of phage display, and we successfully identified approximately 3000 BAFF-specific VNARs in Chiloscyllium plagiosum vaccinated with the BAFF antigen. The results of modelling and molecular dynamics simulation and ELISA assay demonstrated that one out of the top five abundant specific VNARs exhibited higher binding affinity to the BAFF antigen than those obtained through phage display screening. Our data indicates NGS would be an alternative way for VNAR screening with plenty of advantages.
