Project description:To establish the effect of DADS on the P. aeruginosa proteome, 50-mL LB medium samples were inoculated at 108 CFU/mL with exponential growth phase P. aeruginosa PAO1. DADS was then added at a concentration of 0 (control) or 0.64 mg/mL, in triplicate. The six experimental groups were incubated for 5 h in a water bath shaker at 37 ºC with a shaking rate of 180 rpm. Cells from the three control groups and three DADS treatment groups were then sampled and centrifuged. The cell precipitate from each experiment group was snap-frozen at -80 ºC.

The goals of this study are to compare transcriptome profiling of control of P. aeruginosa PAS71 (RNA-seq) to transcriptome profiling of LVX-treated P. aeruginosa PAS71 and to evaluate protocols for optimal high-throughput data analysis. Methods:LB medium (50 mL) was inoculated with exponential growth phase P. aeruginosa PAS71 at a concentration of 1.0E8 CFU/mL. Levofloxacin was then added at a concentration of either 0 (control) or 0.125 μg/mL, respectively, in triplicate. All six experiment groups were incubated in a water bath shaker at 37 ºC with a shaking rate of 180 rpm for 5 h. Cells were then sampled and centrifuged from the three control groups and three LVX treatment groups, respectively. The cell precipitates were separately snap-frozen at -80ºC. Total RNA was isolated from cells using Trizol (Life Technologies, USA) according to the manufacturer’s protocol. Results: The transcriptome sequencing data of control and LVX-treated groups were compared and analyzed in the form of the following: control vs LVX. The details of the differentially expressed genes among the two groups showed that the amount of differential expressed genes between control group and LVX-treated group was high (total 5581, up-regulated 241, down-regulated 16).

Project description:To further understand the gene expression characteristics of originating biocontrol strain Pseudomonas aeruginosa M18, we have applied whole genome microarray expression profiling as a discovery platform to to specify the temperature dependent expression of M18 genome at rhizosphere and human body temperature. We selected 28°C as temperature representative of the rhizosphere niches and 37°C for human body. The results from the temperature dependent transcriptome analysis are consistent to our previous published data that the phzM, ptsP and lasI genes expression is upregulated at 37°C. The comparison analysis of the M18 genome expressional profiles at 28°C and 37°C indicated a total of 605 gene expressed in a temperature dependent manner over about two fold at 28°C compared that at 37°C, covering 10.6% genes in M18 whole genome. Cells were grown to OD600=5.0-6.0 (late exponential phase) in LB medium at 28℃ and 37℃, respectively. Three independent experiments were performed at each time.

Project description:GS-8873, an HBV RNA transcript suppressor involving the TENT4A/B RNA stabilization complex was evaluated in 13‑week toxicity studies with 8 weeks of recovery. Cynomolgus monkeys were orally dosed by gavage at 0, 0.5, 1.5, 3 and 6 mg/kg/day. Neuroelectrophysiology testing was conducted at weeks 4 and 13 of dosing and at week 4 and 8 post-recovery. Adverse electrophysiology effects occurred by week 13 in both species with a dose response compared to controls. The mean latency percent change values were increased (>10%) by week 4 in the monkey cauda equina. Monkey 13 week latency values increased by 24% and 31% in the sural nerves and cauda equina respectively with reductions in NCV. The electrophysiology values did not return to vehicle control group levels after 8 weeks of recovery, although some reversal was evident. Monkey lumbar dorsal root ganglia samples from the 6 mg/kg/day dose group were evaluated by RNA-Seq and revealed 102 differentially expressed genes enriched for neuronal disease pathway associations compared to the controls.

Project description:Zebrafish eggs were collected at 28 °C, and split into three embryonic incubation temperature groups (24 °C, 28 °C, 32 °C). When larvae reaching first feeding, the incubation temperature of larvae from 24 °C and 32 °C was gradually changed to 28 °C, and all fish were kept at 28 °C for later development until adulthood. At 100 d post-fertilization, 7 replicates from each temperature group were intraperitoneally (i.p.) injected with 2 μl of 50 mg/ml lipopolysaccharide (LPS) from Pseudomonas aeruginosa 10, while another 7 replicates were i.p. injected with 2 μl phosphate-buffered saline as control. At 12 h post-injection, the spleen was dissected, and total RNA was extracted. Five LPS-treated replicates and five controls were used for building RNA libraries and sequencing. The differential gene expression analysis were performed between fish from different embryonic incubation temperatures (24 °C vs 28 °C; 32 °C vs 28 °C), and between LPS treatment and control within each temperature group (24 °C LPS vs control; 28 °C LPS vs control; 32 °C LPS vs control). Totally, 251 differentially expressed genes (DEGs, 71 up-/180 down-regulated) were identified in fish from 24 °C embryonic incubation temperature compared to fish kept at constant 28 °C (DESeq2, adjusted p-value < 0.05, |fold change| > 1.5); and 660 DEGs (385 up-/275 down-regulated) were identified in fish from 32 °C embryonic incubation temperature compared to fish kept at 28 °C. By comparing LPS-treated fish to control, 567 DEGs (271 up-/296 down-regulated) were identified in fish from embryonic incubation temperature of 24 °C, 140 DEGs (80 up-/60 down-regulated) were identified in fish kept at constant 28 °C; and 49 DEGs (11 up-/38 down-regulated) were identified in fish from the 32 °C embryonic incubation temperature group.

Results: The transcriptome sequencing data of control and geraniol-treated groups were compared and analyzed in the form of the following: control vs geraniol. The details of the differentially expressed genes among the two groups showed that the amount of differential expressed genes between control group and geraniol-treated group was high (total 5788, up-regulated 1169, down-regulated 852).
