Project description:Post-translational modification of proteins through lysine succinylation plays important regulatory roles in living cells. Lysine succinylation was recently identified as a novel post-translational modification in several organisms, including Escherichia coli, yeast, Toxoplasma gondii, and HeLa cells, as well as mouse liver. Interestingly, few sites of lysine succinylation were detected in plants. In this study, we identified 347 sites of lysine succinylation in 202 proteins of tomato by using high-resolution mass spectrometry.

Project description:Small ruminant morbillivirus (SRMV), formerly named Peste-des-petits ruminanats virus (PPRV), belongs to the genus Morbillivirus genus in the family Paramyxoviridae and leads to a highly contagious disease in small ruminants, especially goats and sheep. Lysine succinylation is a newly identified and conserved modification and plays important roles in host cells response to pathogen infection. Herein, we present the comprehensive analysis of the succinylome of SRMV-infected Vero cell using quantitative proteomics. Overall, we identified 875 succinylated proteins with 2840 succinylation sites. Comparative analysis revealed that 139 down-regulated succinylated proteins with 228 succinylation sites and 38 up-regulated succinylated proteins with 44 succinylation sites were significant succinylated in response to SRMV infection, seven lysine succinylation motifs were identified. Bioinformatics analysis showed that the succinalated proteins mainly participated in in cellular respiration and biosynthetic process. Protein-protein interaction networks of the identified proteins provided further evidence that a variety of ATP synthase subunits and carbon metabolism were modulated by succinylation, the overlapped proteins between succinylation and acetylation are involved in glyoxylate and dicarboxylate metabolism. In summary, this is the first study of the succinylome in SRMV infection, lysine acetylation may have a more important effect than succinylation in PPRV infection. It provides a novel view on investigating the infection mechanism of SRMV.

Project description:Lysine succinylation (Ksu) is a novel identified post-translational modification that conserved from prokaryote to eukaryotes. As a kind of acylation, Ksu was reported to have different functions with others acylation at lysine residue. However, recently studies on the Ksu mainly focus on the plants and bacterial, there are still very rare studies in the vertebrate. Therefore, the biological role of succinylation remains largely unknown in mammal. In this study, we performed global Ksu mapping in Danio rerio (zebrafish) using mass spectrometry-based proteomics with enrichment of Ksu peptides by immunoprecipitation technology. As a result, we totally identified 552 Ksu sites in 164 proteins. Compared with our previous studies on lysine acetylation and crotonylation, Ksu plays a major role in a diverse metabolic process, such as carbon metabolism and tricarboxylic acid circle. In addition, we defined 5 new succinylation motifs: (su)KA, (suc)KxxxxA, (su)KxxxxL, (su)KxA, (su)KxV. In conclusion, our result provides proteome-wide database for study of Ksu in zebrafish and our bioinformatics result facilitated the understanding of the Ksu in the role of central metabolism.

Project description:The posttranslational modification, lysine succinylation is implicated in the regulation of various metabolic pathways. However, its biological relevance remains uncertain due to methodological difficulties in determining high impact succinylation sites. In the present study, using stable isotope labeling and data independent acquisition mass spectrometry, we quantified lysine succinylation stoichiometries in mouse livers. Despite the low overall stoichiometry of lysine succinylation, several high stoichiometry sites were identified, especially upon deletion of the desuccinylase SIRT5. In particular, multiple high stoichiometry lysine sites identified in argininosuccinate synthase ASS1, a key enzyme in urea cycle, are regulated by SIRT5. Mutation of the high stoichiometry lysine in ASS1 to succinyl mimetic glutamic acid significantly decreased its enzymatic activity. Metabolomics profiling confirms that SIRT5 deficiency decreases urea cycle activity in liver. Importantly, SIRT5 deficiency compromises ammonia tolerance and reduces locomotor and exploratory activity in male mice upon high ammonium diet feeding. Therefore, lysine succinylation is functionally important in ammonia metabolism.

Project description:Protein ubiquitination, a major and conserved post-translational modification, is known to play a critical regulatory role in many biological processes in eukaryotes. Although several ubiquitinated proteins have been found in buffalo (Bubalus bubalis) testis in our previous studies, large-scale profiling of buffalo testis ubiquitome has not been reported to date. In this study, we firstly identified a global profiling of lysine ubiquitination of adult buffalo testis using a highly sensitive LC-MS/MS coupled with immune-affinity enrichment of ubiquitinated peptides. In total, 422 lysine ubiquitination sites were identified in 262 proteins in adult buffalo testis tissue. Bioinformatic analysis showed that the ubiquitinated proteins are involved in a variety of biological processes and diverse subcellular localizations. Besides, KEGG pathway and protein interaction network analysis indicated that proteasome, glycolysis/gluconeogenesis and gap junction pathways are modulated by protein ubiquitination in testis. Taken together, these data provide a global view of ubiquitome in buffalo testis for the first time, and serve as an important resource for exploring the physiological role of lysine ubiquitination in testis in mammalian.

Project description:Background: Lysine succinylation of proteins has potential impacts on protein structure and function, which occurred on post-translation level. However, the information about the lysine succinylation of proteins in tea plants is limited. In the present study, the significant signal of succinylation in tea plants was found by western blot. Subsequently, we performed qualitative analyses to globally identify lysine succinylation substrates by using high accuracy nano LC-MS/MS combined with affinity purification. Results: As a result, a total of 142 lysine succinylation sites were identified in 86 proteins. The identified succinylated proteins are involved in various biological processes and a large proportion of the succinylation sites are present on proteins in the primary metabolism pathway, including glyoxylate and dicarboxylate metabolism, the tricarboxylic acid (TCA) cycle and glycine, serine and threonine metabolism. Moreover, 10 new succinylated sites on histones were detected in tea plants either. Conclusions: These results suggested that succinylated proteins in tea plants might play critical regulatory roles in biological processes, especially in the primary metabolism. This study not only globally analysed the functional annotation of lysine succinylation in tea plants, but also provided valuable information for further investigating the functions of lysine succinylation in tea plants.

Project description:Lonicera japonica Thunb is a typical Chinese medicinal material with the homology of medicine and food. Post-translational modification (PTM) of proteins can significantly affect protein structure and function, and plays a very important regulatory role in plant development. However, to date, little is known about the functions of PTM in L. japonica. Therefore, the study of lysine succinylation during the floral developmental stages will help to understand the mechanism of the secondary metabolism of L. japonica. In this study, we first analyzed lysine succinylation exist in L. japonica, and found lysine succinylation is highly abundant in juvenile bud stage than gold flowering stage. Then a highly efficient enrichment method for succinylation peptides was used to identify 586 succinylation modification sites in 303 proteins in L. japonica. Our bioinformatics analysis further revealed that the succinylated proteins are involved in many important biological processes including TCA, amino acid metabolism and secondary metabolism. With the development of flowering stage of L. japonica, the succinylation degree of aspartate transaminase was up-regulated while 4-coumarate-CoA ligase was down-regulated, suggesting that succinylation of proteins is important for the bioactive compounds’ biosynthesis process in L. japonica. Protein modification in vitro also verified the impact of succinylation on both 4CL and AT enzyme activity would be changed. As a consequence, current examine provides new insight into the molecular mechanism underlying the accumulation of active ingredients in L. japonica at the post-translational modification level.

Project description:Protein lysine succinylation, an emerging protein post-translational modification widespread among microbiology, animals and plants, represents an important regulator of cellular processes. In our study, we took the first succinylation proteome analysis in the seedling leaves of Bd21 to draw a schematic map. With high accuracy nano LC-MS/MS combined with affinity purification, a total of 605 succinylated peptides in 323 proteins were identified and were implicated in various molecular functions and cellular biological processes. More than half (53.4%) of the proteins only have one lysine succinylated site. These identified proteins are involved in a variety of cellular functions such as amino acids transport/metabolism, post-translational modification, translation/ribosomal structure and lipid metabolism, especially energy and carbohydrate metabolism via GO, conservation analysis, protein interaction network and other bioinformatics analysis. Motif-X analysis of the succinylation sites identified fourteen significantly enriched succinylation motifs (-Ksucc-----K-, -Ksucc------G- etc) for the first time in plants and will provide possible succinylation binding locus for future studies. Secondary structure analysis showed that the succinylation sites occurred predominantly in alpha helix and coil structures which similar with acetylation. 155 (59.2%) of the homologous succinylated proteins were also identified in other three species (E. coli, S. cerevisiae and H. sapiens). 119 (45.4%) succinylated proteins and 115 (19%) sites were also to be acetylated at the same time. Our succinylated protein data set provides a promising starting point for further functional analysis of succinylation in B. distachyon, which could facilitate the elucidation of the entire metabolic network in the model monocot plant.
