Project description:In this scientific study, we evaluated sample preparation methods for exosome proteomics along with data normalization techniques. We commenced by extracting exosomal proteins using three different lysis buffers: 8M urea, 1% sodium deoxycholate (SDC), and 0.1% sodium dodecyl sulfate (SDS). Through comparative analysis, we determined that 1% SDC was the most efficient lysis buffer, yielding the highest quality and quantity of protein extracts. Subsequently, we examined various data normalization methods to ensure reliable and reproducible results in proteomic profiling. Our findings highlight the critical role of optimal sample preparation and data normalization in exosome proteomics, which are essential for accurate biomarker discovery and understanding exosomal functions in biological processes. This research provides a foundation for standardized protocols in exosome proteomics and contributes to the enhancement of data quality in this burgeoning field.

Project description:TIRE-seq (Turbocapture Integrated RNA Expression Sequencing) is a novel RNA sequencing method that integrates mRNA purification directly into library preparation, eliminating separate RNA extraction. Compared to traditional protocols like Primeseq, TIRE-seq demonstrates improved sequencing efficiency using crude cell lysates. Project description:Large scale proteomic profiling of cell lines can yield valuable insights into the molecular signatures attributed to variable genotypes or induced perturbations. Specifically, the ability to perform deep and rapid proteome analysis of pharmacologically modulated cells could generate drug-protein associations for large libraries of compounds that predict mechanism of action and enable rational drug design. Although isobaric labelling has greatly increased the throughput of proteomic analysis at deep coverage, the commonly used sample preparation workflows often require complex time-consuming steps and/or costly consumables, limiting their suitability for large scale studies. Here, we present a simplified and cost effective one-pot reaction sample preparation workflow in a 96-well plate format with manual parallel processing (SimPLIT), that minimizes processing steps and reduces technical variability. The workflow is based on a sodium deoxycholate lysis buffer and a single detergent clean-up step after peptide labeling, followed by quick off-line fractionation and MS2 analysis. The simplified workflow demonstrates high reproducibility and provides improved proteome representation compared to alternative approaches. We showcase the large-scale applicability of the workflow by investigating proteomic heterogeneity in a panel of colorectal cancer cell lines and by performing target discovery for a set of molecular glue degraders in different cell lines, in a 96-sample assay. Using this workflow, we report a subset of frequently dysregulated proteins in colorectal cancer cells and uncover cell-dependent protein degradation profiles of seven cereblon E3 ligase modulators (CRL4CRBN). Overall, SimPLIT is a robust method that can be easily implemented in most proteomics laboratories for medium-to-large scale TMT-based studies involving deep profiling of cell lines.

Project description:Although tandem mass tag (TMT)-based isobaric labeling has become a powerful technique for multiplexed protein quantitation, it has not been easy to automate the workflow for widespread adoption. This is because preparation of TMT labeled peptide samples involves multiple steps ranging from protein extraction, denaturation, reduction and alkylation to tryptic digestion, desalting, labeling with TMT reagents and cleanup, all of which require a high level of proficiency. The variability resulting from multiple processing steps is inherently problematic especially with large-scale studies such as clinical studies that involve hundreds of samples where reproducibility is critical for quantitation. Here, we sought to compare the performance of a recently introduced platform, AccelerOme, for automated proteomics workflows for TMT-labeling experiments with manual processing of samples. Cell pellets were prepared and subjected to a 16-plex experiment using the automated platform and a conventional manual protocol. Single shot LC-MS/MS analysis revealed a higher number of proteins and peptides identified using the automated platform. Efficiencies of tryptic digestion, alkylation and TMT labeling were similar both in manual and automated process. In addition, comparison of quantitation accuracy and precision showed similar performance in automated workflow compared to manual sample preparation. Overall, we demonstrated that the automated platform performs at a level similar to manual process in TMT-based proteomics. We expect that the automated workflow will increasingly replace manual work and be applied to large-scale TMT-baed studies providing robust results and high sample throughput.

Project description:Barley is an important cereal crop all over the world. Detailed molecular characterization of barley provides the basis for development of improved cultivars, stress and drought-resistant plants. We here present an LC-MS/MS-based proteomics study of barley leaf aimed at optimization of methods to achieve efficient and unbiased trypsin digestion of proteins prior to LC-MS/MS based sequencing and quantification of peptides. We evaluated two spin filter-aided sample preparation protocols using either sodium dodecyl-sulphate (SDS) or sodium deoxycholate (SDC), and three in-solution digestion (ISD) protocols using SDC or trichloroacetic acid/acetone precipitation. The proteomics workflow identified up to 1800 barley proteins based on sequencing of up to 7700 peptides per sample. The two spin filter-based protocols provided a 17-38% higher efficiency than the ISD protocols, including more proteins of low abundance. Among the ISD protocols, a simple one-step reduction and S-alkylation method (OP-ISD) was the most efficient for barley leaf sample preparation; it identified and quantified 1500 proteins and displayed higher peptide-to-protein inference ratio and higher average amino acid sequence coverage of proteins. The two spin filter-aided sample preparation protocols are compatible with TMT labeling for quantitative proteomics studies. They exhibited complementary performance as about 30% of the proteins were identified by either one or the other protocol, but also demonstrated a positive bias for membrane proteins when using SDC as detergent. We provide detailed protocols for efficient barley protein sample preparation for LC-MS/MS-based proteomics studies. Spin filter-based protocols are the most efficient for the preparation of barley leaf samples for MS-based proteomics, however, a simple protocol provides comparable results although with different peptide digestion profile.
