Project description:This dataset consists of liver and kidney gene expression profiles of young UM-HET3 mice subjected to the following compounds for 1 month: AS-703026 (liver and kidney), enzastaurin (liver and kidney), GDC-0941 (liver and kidney), ascorbyl-palmitate (kidney), AZD8055 (kidney) and KU0063794 (kidney). Corresponding age-, sex- and strain-matched littermate controls for kidney are also presented. This dataset complements liver RNAseq profiles of control UM-HET3 mice and mice subjected to ascorbyl-palmitate, AZD8055 and KU0063794 (collected and sequenced at the same time) stored at GSE131868.

Deciphering PFAS Potency: Cracking the Code with Gene Expression Profiles of Liver Toxic and Non-Liver-Toxic Reference Compounds

Project description:Understanding the mechanisms by which environmental chemicals cause toxicity is necessary for effective human health risk assessment. High-Throughput Transcriptomics (HTTr) can be used to inform risk assessment on toxicological mechanisms, hazards, and potencies. We applied HTTr to elucidate the molecular mechanisms by which Per- and Polyfluoroalkyl Substances (PFAS) cause liver toxicity. We contrasted transcriptomic profiles of four prototype PFAS against transcriptomic profiles from liver-toxic and non-liver-toxic reference compounds, alongside chemicals that activate peroxisome proliferator-activated receptors (PPARs). Our analysis was conducted on metabolically competent 3-D human liver spheroids produced from primary cells of 10 donors. Pathway analysis showed that PFOS and PFDS perturb many of the same pathways as the liver-toxic compounds in the spheroids, and that the cholesterol biosynthesis pathways are significantly affected by exposure to these compounds. PFOA alters lipid metabolism-related pathways but its expression profile does not closely match reference compounds. PFBS upregulates many degradation-related pathways and targets many of the same pathways as the PPAR agonists and acetaminophen. Our transcriptional analysis does not support that these PFAS are DNA damaging in this model. A multidimensional scaling analysis revealed that PFOS, PFOA, and PFDS cluster together in the same 3-D space as liver-damaging compounds; whereas, PFBS clusters more closely with the non-liver-damaging compounds. Benchmark concentration-response modeling predicts that all the PFAS are sufficiently bioactive to be liver-toxic. Overall, our results show that these PFAS produce unique transcriptional changes as well as altering pathways associated with established liver-toxic chemicals in this liver spheroid model.

Polydopamine nanoparticles-based hyperthermal chemotherapy for the treatment of liver cancer

Project description:Polydopamine (PDA) is a polymer obtained from the self-polymerization of dopamine monomers; during the synthesis process, spherical nanoparticles are formed (PDA NPs), presenting several interesting properties such as high drug encapsulation capacity, easy and versatile surface modification, ability to convert near-infrared radiation (NIR) into heat, and strong antioxidant properties. In this work, PDA NPs have been proposed as an anti-cancer tool through the combination of NIR-mediated hyperthermia loading with a chemotherapeutic agent, sorafenib (SRF), specifically effective on liver cancer. Cell membranes isolated from hepatocarcinoma cancer cells (HepG2) have been exploited for the coating of the nanoparticles (thus obtaining CM-SRF-PDA NPs), in order to achieve homotypic targeting. The selective targeting capacity, photothermal, and chemotherapeutic activity of CM-SRF-PDA NPs have been evaluated on cell cultures in static and dynamic conditions, besides on 3D culture models. Eventually, the therapeutic effectiveness of the proposed approach has also been tested ex-ovo on a HepG2 spheroids-grafted chorioallantoic membrane model of quail embryos. This comprehensive investigation, supported by proteomic analysis, strongly suggest the developed nanoplatform for further pre-clinical investigations in the treatment of liver cancer.

A single cell-based computational platform to identify chemical compounds targeting desired sets of transcription factors for cellular conversion [Bulk RNA-seq]

Project description:Cellular conversion can be induced by perturbing a handful of key transcription factors (TFs). Replacement of direct manipulation of key TFs with chemical compounds offers a less laborious and safer strategy to drive cellular conversion for regenerative medicine. Nevertheless, identifying optimal chemical compounds currently requires large-scale screening of chemical libraries, which is resource-intensive. Existing computational methods aim at predicting cell conversion TFs, however there are no methods for identifying chemical compounds targeting these TFs. Here, we develop a single cell-based platform (SiPer) to systematically prioritize chemical compounds targeting desired TFs to guide cellular conversions. SiPer integrates a large compendium of chemical perturbations on non-cancer cells with a network model, and predicted known and novel chemical compounds in diverse cell conversion examples. Importantly, we applied SiPer to develop a highly efficient protocol for human hepatic maturation. Overall, SiPer provides a valuable resource to efficiently identify chemical compounds for cell conversion.
