Identification of interacting proteins with MDPs using IP-MS

ABSTRACT: Mitochondria are important organelles controlling productivity and metabolism in cells. Recent studies have found that there are short open reading frames on mitochondrial genomes that has not been discovered before, which could encode short peptides, and we called them mitochondrial-derived peptides (MDPs), including MOTS-c encoded by 12S-rRNA, Humanin(HN) and SHLP1-6 encoded by 16S-rRNA. As a new class of circulating signaling molecules, these mitochondrial-derived peptides play an important function in certain human life activities or the occurrence of diseases. In order to study the potential unknown function of MDP and the molecular mechanism behind it, overexpressing MDPs were used as bait protein to conduct systematic immunoprecipitation experiment.

WBSCR16 Deficiency Drives Adaptive Metabolic Flexibility Via Impaired Mitochondrial 16S rRNA Maturation

Project description:Mitochondrial rRNAs play important roles in regulating mtDNA-encoded gene expression and energy metabolism subsequently. However, the proteins that regulate mitochondrial 16S rRNA processing remain poorly understood. Herein, we generated adipose-specific Wbscr16-/- mice and cells, both of which exhibited dramatic mitochondrial changes. Subsequently, WBSCR16 was identified as a 16S rRNA-binding protein essential for the cleavage of 16S rRNA-mt-tRNALeu, facilitating 16S rRNA processing and mitochondrial ribosome assembly. Additionally, WBSCR16 recruited RNase P subunit MRPP3 to nascent 16S rRNA and assisted in this specific cleavage. Furthermore, evidence showed that adipose-specific Wbscr16 ablation promotes energy wasting via lipid preference in brown adipose tissue, leading to excess energy expenditure and resistance to obesity. In contrast, overexpression of WBSCR16 upregulated 16S rRNA processing and induced a preference for glucose utilization in both transgenic mouse models and cultured cells. These findings suggest that WBSCR16 plays essential roles in mitochondrial 16S rRNA processing in mammals, and is the key mitochondrial protein to balance glucose and lipid metabolism.

MOTS-c: A Novel Peptide Encoded by a Short Mitochondrial Open Reading Frame Regulates Metabolic Homeostasis

Project description:Mitochondria are known to be functional organelles, but their role as a signaling unit is increasingly being appreciated. The recent identification of a short open reading frame (sORF) in the mitochondrial DNA (mtDNA) that encodes a signaling peptide, humanin, suggests the possible existence of additional sORFs in the mtDNA that yield bioactive peptides. Here we report the identification of a sORF within the mitochondrial 12S rRNA encoding a 16-amino-acid peptide named MOTS-c (mitochondrial open-reading-frame of the twelve S rRNA -c) that regulates insulin sensitivity and metabolic homeostasis. MOTS-c is detected in various tissues and in circulation in an age-dependent manner. Its primary target organ appears to be the skeletal muscle and its cellular actions inhibit the folate cycle and its tethered de novo purine biosynthesis, causing a significant accumulation of AICAR levels concomitantly with AMPK activation. MOTS-c treatment in mice prevented age-dependent and high-fat diet-induced insulin resistance, as well as diet-induced obesity. These results suggest that mitochondria may be more actively engaged in regulating metabolic homeostasis than previously recognized, through the production of peptides encoded within its genome that act at the cellular and organismal level. Human embryonic kidney cells (HEK293 cell line) were cultured in 10-cm dishes in 7 mL of phenol-free DMEM supplemented with 10% FBS and incubated with water (controls) or the 16-amino-acid peptide mitochondrial open-reading-frame of the twelve S rRNA-c (MOTS-c, 10 uM) for 4 or 72 hours prior to RNA extraction.

hnRNPA is a novel regulator of a mitochondrial microprotein expression

Project description:Mitochondrial-derived peptides (MDPs) are microproteins that are encoded by short open reading frames within the mitochondrial genome. Several MDPs have been identified in recent years; however, the transcriptional and translational regulation of MDPs remain poorly understood. Here we discovered an RNA binding protein of an MDP called humanin. By conducting RNA pull-down assays from mitochondrial extracts, we confidently pinpointed three humanin RNA binding partners that regulate translation: heterogeneous nuclear ribonucleoproteins A1 (hnRNPA1), hnRNPA2, and hnRNPA3. We also identified a novel post-translational modification in the form of succinylation in hnRNPA1 at lysine residue K-106. Succinylation of hnRNPA1 plays an important role in mitochondrial translocation and binding affinity of hnRNPA1 to humanin mRNA. Furthermore, hnRNPA1 and humanin are highly co-expressed in prostate cancer. We provide the first evidence of mRNA binding proteins modulating the expression of a mitochondrial microprotein. This study articulates important new roles of ribonucleoproteins in modulating microprotein expression in mitochondria.

RNA-binding protein complex AMG-1/SLRP-1 mediates germline development and spermatogenesis by maintaining mitochondrial homeostasis in Caenorhabditis elegans [LACE-seq]

Project description:The mechanisms of RNA-binding proteins (RBPs)-mediated post-transcriptional regulation of pre-existing mRNAs, which is essential for spermatogenesis, remains poorly understood. Here, we identify a germline-specific mitochondrial RBP AMG-1, a homolog of mammalian LRPPRC, required for spermatogenesis in C. elegans. amg-1 mutation hinders germline development without affecting somatic development and leads to the aberrant mitochondrial morphology and structure associated with mitochondrial dysfunctions specifically in germline. We demonstrate that AMG-1 is most frequently bound to mtDNA-encoded 12S and 16S ribosomal RNA, the essential components of mitochondrial ribosome, and that 12S rRNA expression mediated by AMG-1 is crucial for germline mitochondrial protein homeostasis. Besides, mitochondrial dysfunction by AMG-1 mutation triggers sperm apoptosis in C. elegans. Furthermore, SLRP-1, the homolog of mammalian SLIRP in C. elegans, interacts with AMG-1 genetically to regulate germline development and reproductive success in C. elegans. Taken together, these findings reveal the novel function of mtRBP in specifically regulating germline development.

It was previously shown, that HN protects tumor cells from damage during chemotherapy. To get mechanistic insight of HN induced singaling cascades involved in brain tumor growth, we performed a global phosphoproteomic analysis total and phosphorylated proteins on human brain tumor cells after treatment with the peptide Humanin.

Arabidopsis mTERF9 protein promotes chloroplast ribosomal assembly and translation by establishing ribonucleoprotein interactions in vivo

Project description:The mitochondrial transcription termination factor proteins are nuclear-encoded nucleic acid binders defined by degenerate tandem helical-repeats of ~30 amino acids. They are found in metazoans and plants where they localize in organelles. In higher plants, the mTERF family comprises ~30 members and several of these have been linked to plant development and response to abiotic stress. However, knowledge of the molecular basis underlying these physiological effects is scare. We show that the Arabidopsis mTERF9 protein, promotes the accumulation of the 16S rRNA and the formation of the 23S rRNA first hidden break in chloroplasts, and co-immunoprecipitates with the 16S rRNA. Furthermore, mTERF9 is found in large complexes containing ribosomes and polysomes in chloroplasts. The analysis of the in vivo mTERF9 protein interactome identified many ribosomal proteins whose assembly into 70S ribosomes is compromised in the null mterf9 mutant. mTERF9 additionally interacts with putative ribosome biogenesis factors and CPN60 chaperonins. Yeast protein interaction assays revealed that mTERF9 has the capacity to directly interact with these proteins. Our data demonstrate that mTERF9 integrates protein-protein and protein-RNA interactions to promote chloroplast ribosomal assembly and translation. Besides extending our knowledge of mTERF molecular functions in plants, these findings provide important insight into the chloroplast ribosome biogenesis.
