A Hydroxylamine-O-sulfonate Derived Toolbox for Chemoselective Profiling of Protein Sulfinylation

ABSTRACT: Here we describe computational chemistry assisted development of robust chemical probes HASs for rapid, selective and stable capture of protein sulfinic acids within cells, based on a novel chemoseletive ligation between protein sulfinic acids and hydroxylamine-O-sulfonic acid derivatives.

A selective photoaffinity probe enables assessment of cannabinoid CB2 receptor expression and ligand engagement in human cells

Project description:Chemical tools and methods that report on G protein-coupled receptor (GPCR) expression levels and receptor occupancy by small molecules are highly desirable. We report the development of LEI121 as a photoreactive probe to study the type 2 cannabinoid receptor (CB2R), a promising GPCR to treat tissue injury and inflammatory diseases. LEI121 is the first CB2R-selective bifunctional probe that covalently captures CB2R upon photoactivation. An incorporated alkyne serves as ligation handle for the introduction of reporter groups. LEI121 enables target engagement studies and visualization of endogenously expressed CB2R in HL-60 as well as primary human immune cells using flow cytometry. Our findings show that strategically functionalized probes allow monitoring of endogenous GPCR expression and engagement in human cells using tandem photo-click chemistry and hold promise as biomarkers in translational drug discovery.

Identification of Bona Fide Targets of AMPylating Fic-enzymes by Substrate Mediated Covalent Capture

Project description:Many pathogenic bacteria utilize posttranslational modifications to manipulate central components of the host cell functions. Often, the released enzymes belong to the large Fic-family, causing target modification with nucleotide monophosphates. Due to the lack of a generic method for the identification of the Fic-family’s cellular targets, we have established a new approach by combining synthetic thiol-reactive nucleotide derivatives (TReNDs) with recombinantly produced Fic-enzymes containing strategically placed cysteines in their active sites, thereby producing reactive binary FicTReND probes for covalent substrate capture. The binary probes successfully capture their targets from complex lysates and permit their identification by mass spectrometry.

Simultaneous multiplexed amplicon sequencing and transcriptome profiling in single cells

Project description:We developed a tunable ligation technology to alter beads used for to capture mRNA for single-cell RNA sequencing (e.g. Drop-seq); we call this technique droplet assisted RNA targeting by single cell sequencing, or DART-seq. In the study, we applied the new technology to capture viral genome transcripts of recombinant type 3 Dearing orthoreovirus infecting murine L929 cells. In addition to capture of targeted viral gene transcripts, we were also able to simultaneosly pull-down polyadenylated mRNA from the L929 cells to observe host-pathogen interactions. We also applied the technology to efficiently measure natively paired heavy and light chain amplicons from B lymphocyte cells in a collection of human peripheral blood mononuclear cells.

Subtraction-free and bisulfite-free specific sequencing of 5-methylcytosine and its oxidized derivatives at base resolution

Project description:Although various methods have been developed for sequencing cytosine epigenetic modifications, specific and quantitative sequencing of the two major epigenetic modifications of cytosines, 5-methylcytosine (5mC) and 5-hydroxymethylcytosine (5hmC) at base-resolution is still challenging. Most times it requires subtraction of two methods to obtain both the true 5mC and 5hmC information, which increases noise and requires high sequencing depth. Recently we developed TET assisted pyridine borane sequencing (TAPS) for bisulfite-free direct sequencing of DNA methylation, which provides the sum of 5mC and 5hmC. Here we extend it to two sister methods, TAPSβ and CAPS (Chemical-Assisted Pyridine borane Sequencing), for whole-genome subtraction-free and specific sequencing of 5mC and 5hmC, respectively. We also demonstrated Pyridine borane Sequencing (PS) of whole-genome 5-formylcytosine (5fC), and 5-carboxylcytosine (5caC), the further oxidized derivatives of 5mC and 5hmC. This completes the versatile borane reduction chemistry-based methods as a comprehensive suite for direct and quantitative sequencing of all four individual cytosine epigenetic modifications.

HiCuT: an efficient and low input method to identify protein-centric chromatin interactions

Project description:Protein-DNA interactions regulate gene expression, and some interactions occur over large distances, such that they are nearby in 3-D space but are separated by many nucleotides in the linear genome. These long-range chromatin loops are essential for gene regulation but remain difficult to interrogate. Methods to capture these chromatin interactions mediated by a specific protein factor include Hi-C sequencing coupled with chromatin immunoprecipitation-sequencing (ChIP-seq), chromatin interaction analysis by paired-end tag sequencing (ChIA-PET), proximity ligation-assisted ChIP-seq (PLAC-seq), and HiChIP. These methods all require high amounts of starting material (0.5M – 100M cells) , which limits their general use. Here, we describe Hi-C Coupled chromatin cleavage and Tagmentation (HiCuT), an enzyme-based tagmentation strategy that provides efficient and high-resolution protein-centric chromatin mapping from as few as 5,000 cells. Thus, HiCuT will permit protein-centric 3-D genome binding assessment in rare cell populations that were previously not testable, including primary cells, human tissue samples, and personalized epigenomics.
