Transcriptome Analysis of Signaling Pathways Targeted by Ellagic Acid in Hepatocellular Carcinoma Cells

Project description:Ellagic acid (EA) possesses prominent inhibitory activities against various cancers, including hepatocellular carcinoma (HCC). Recent study showing EA’s activities in suppressing HCC cell proliferation and tumor formation, we further demonstrate that EA reduces cell viability, and induces DNA damage and cell cycle arrest at G1 phase. Employing RNA-Seq, we identified 5765 differentially expressed genes (DEGs) encoding proteins with over 2.0-fold change in EA-treated HepG2 cells. Following Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analyses, the DEGs caused by EA treatment showed significant enrichment in pathways regulating DNA replication and cell cycle progression. Consistently, integrative analyses of this RNA-seq dataset with a TCGA-LIHC dataset derived from HCC patients confirmed these two pathways as EA’s primary targets. Furthermore, we identified p21 as a primary target gene of EA using the interaction network analysis of the DEGs regulating these pathways. Consistent with the results of our bioinformatic analyses, p21 knockdown desensitized four different liver cancer cell lines to EA treatment. Collectively, our study demonstrated that EA primarily targeted the G1/S phase checkpoint and DNA synthesis to inhibit HCC cell proliferation.

FFPE proteomics for hepatocellular carcinoma

Project description:Formalin-fixed paraffin-embedded (FFPE) tissues are crucial clinical archives linked with long-term follow-up data, yet the suitability of deep proteomic analysis on samples stored over 30 years remains largely unexplored. This study aimed to verify the feasibility of deep proteomic analysis on extremely long-term stored FFPE samples. We employed adaptive focused acoustics (AFA) technology for efficient protein extraction, combined with SP3 cleanup and data-independent acquisition (DIA) mass spectrometry using a ZenoTOF 7600, to analyze FFPE samples of hepatocellular carcinoma (HCC) and adjacent non-tumor liver (NTL) tissues from 19 HCC patients from 1988-1992.

Stress accelerates hepatocellular carcinoma progression via a gut microbial-metabolite axis

Project description:Hepatocellular carcinoma is one of the most prevalent malignancies worldwide, and the role of stress in hepatocellular carcinoma progression remains incompletely understood. In this study, we integrated clinical and preclinical models to investigate how stress-associated gut microbiota remodeling contributes to hepatocellular carcinoma progression. Stress profoundly altered the gut microbiota, with Phocaeicola vulgatus significantly reduced. Restoration of Phocaeicola vulgatus or administration of its tryptophan-derived metabolite indole-3-propionic acid attenuated hepatocellular carcinoma progression in vivo. Single-cell RNA sequencing was performed to characterize changes in the hepatocellular carcinoma tumor microenvironment. Indole-3-propionic acid treatment reduced endothelial JAM2 expression and was associated with reduced JAM2-F11R-mediated endothelial-macrophage crosstalk. These findings support a role for the stress-gut microbiota-metabolite-tumor microenvironment axis in hepatocellular carcinoma progression and suggest potential translational targets for microbiome-based therapeutic strategies.

Project description:In order to identify the deregulated genes in hepatocellular carcinama, we applied the Agilent two-color chip cDNA microarray to explore the expression of genes in hepatocellular carcinoma and nontumor liver tissue samples. Hepatocellular carcinoma tissues and nontumor liver tissues were obtained from hepatocellular carcinoma patients during surgery. In these samples, RNA was extracted and cDNA microarray was performed to identify the differentially expressed genes in these samples. Hepatocellular carcinoma tissues and nontumor liver tissues were obtained from hepatocellular carcinoma patients during surgery. We included four hepatocellular carcinoma patients in this study, and there are four nontumor tissues and four hepatocellular carcinoma tissues.
