Project description:CCR9+ Tfh-like pathogenic T helper (Th) cells are elevated in patients with primary Sjögren’s syndrome (pSS) and indicated to play a role in pSS immunopathology. CCR9+, CXCR5+ and CCR9-CXCR5- (double negative, DN) Th cells from blood of 7 healthy controls (HC) and 7 pSS patients were FACS sorted and RNA sequencing was performed. Our aim is to delineate the CCR9+ Th cell-specific transcriptome to study the molecular dysregulation of these cells in pSS patients. Transcriptomic analysis of circulating CCR9+ Th cells reveals CCR9-specific pathways involved in effector T cell function, equally expressed in pSS patients and HC. Given the increased numbers of CCR9+ Th cells in the blood and inflamed glands of pSS patients and presence of inflammatory stimuli to activate these cells this suggests that CCR9-specific functions, such as cell recruitment upon CCL5 secretion, could significantly contribute to immunopathology in pSS.

Project description:Solar urticaria (SU) is clinically characterised by rapid onset sunlight-induced urticaria, but its cutaneous pathophysiology is not well understood. The aim of this study was to investigate cutaneous cellular and molecular events in the evolution of SU responses following solar simulated ultraviolet radiation (SSR) exposure, and compare with responses in healthy controls (HC). Cutaneous biopsies were taken from unexposed skin and from skin exposed to a single low (physiological) dose of SSR, at 30 minutes, 3 hours and 24 hours post-exposure, in n=6 SU patients and n=6 HC. Biopsies were assessed by immunohistochemistry (n=6 SU, n=6 HC) and RNA-sequencing analysis (n=4 SU, n=4 HC). This dataset contains RNAseq data from the SU patients.

Project description:Early diagnosis is crucial to improve outcomes for pancreatic cancer (PC) patients, however the lack of specific and validated biomarkers for the disease remains challenging. In this study, we analyzed the serum proteome of 12 PC patients and 76 healthy controls (HC), using magnetic bead-based weak cation exchange and matrix-assisted laser desorption ionization-time of flight mass spectrometry. Next, we established supervised neural network (SNN) algorithm model by ClinProTools and identified the candidate biomarker using liquid chromatography-electrospray ionization-tandem mass spectrometry. Finally, candidate biomarker was validated in tissue samples. The SNN algorithm model discriminated PC from HC with 92.97% sensitivity and 94.55% specificity. We identified 115 differentially expressed peptides, nine of which were significantly different (P<0.005). We identified three upregulated peaks (peaks 2, 8 and 9) and six downregulated peaks (peaks 1, 3, 4, 5, 6 and 7) in samples from PC patients, compared with HC samples. Interestingly, one peptide demonstrated the most significant changes between PC and HC samples, which we identified as regions of RNA-binding motif protein 6 (RBM6). In subsequent tissue analysis, we verified RBM6 expression was significantly higher in PC tissues than paracancerous tissue. Our results indicate that RBM6 might serve as a candidate diagnostic biomarker for PC.

Project description:The overall scope of this study is to find early tuberculosis (TB) candidate protein biomarkers in different TB study groups vs. controls. The identified biomarkers may become the basis of a rapid diagnostic test able to identify active TB earlier than current practice. In addition, the candidate biomarkers may predict which patients are likely to convert from latent infection to active disease. . This project uses plasma and serum samples collected in a long-standing TB household contact study, the Kawempe Community Health Study, conducted in Kampala, Uganda, a TB endemic area. The study utilizes samples from TB index cases and household contacts that were negative for TB at recruitment. A subset of these contacts developed Mtb infection (i.e., their Tuberculin Skin Test (TST) converted to positive) after 3-6 months, and smaller subset developed active TB after 3 months of follow-up. Control patients were still TST negative at 12 months or 24 months of follow-up. This dataset corresponds to the discovery phase of the study.

Project description:The LRRK2 G2019S pathogenic mutation causes LRRK2-associated Parkinson’s disease (L2PD) with incomplete penetrance. LRRK2 non-manifesting carriers (L2NMC) are at PD high risk but predicting pheno-conversion is challenging given the lack of progression biomarkers. To investigate novel biomarkers for PD premotor stages, we performed a longitudinal microRNA (miRNA) assessment of serum samples from G2019S L2NMC followed-up over 8 years. Our cohort consisted of G2019S L2NMC stratified by dopamine transporter single-photon emission computed tomography (DaT-SPECT) into DaT-negative (n=20) and DaT-positive L2NMC (n=20), pheno-converted G2019S L2PD patients (n=20), idiopathic PD (iPD) (n=19), and controls (n=40). We also screened a second cohort of L2PD patients (n=19) and controls (n=20) (Total n=158). Compared to healthy controls, we identified 8 deregulated miRNAs in DaT-negative L2NMC, 6 in DaT-positive L2NMC, and one in L2PD. Between groups, the highest miRNA differences, 24 candidate miRNAs, occurred between DaT-positive L2NMC and L2PD. Longitudinally, we found 11 common miRNAs with sustained variation in DaT-negative and DaT-positive L2NMCs compared to their baselines. Our study identifies novel miRNA alterations in premotor stages of PD co-occurring with progressive DaT-SPECT decline before motor manifestation, whose deregulation seems to attenuate after the diagnosis of L2PD. Moreover, we identified 4 miRNAs with relatively high discriminative ability (AUC=0.82) between non-pheno-converted DaT-positive G2019S carriers and pheno-converted L2PD patients (miR-4505, miR-8069, miR-6125, and miR-451a), which hold potential as early progression biomarkers for PD.
