Project description:The key role of RNA-binding proteins (RBPs) in posttranscriptional regulation of gene expression is intimately tied to their subcellular localization. Dysregulated localization may severely disrupt the biological functions of RBPs. To reveal the regulatory mechanisms of RBPs, methods for systematically mapping the subcellular localized RBPs and monitoring their translocations under physiological conditions are in high demand. Herein, a subcellular-specific RNA labeling method was developed for efficient enrichment and deep profiling of nuclear and cytoplasmic RBPs. A total of 1221 nuclear RBPs and 1333 cytoplasmic RBPs were enriched and identified using nuclear/cytoplasm targeting enrichment probes, which represented an increase of 54.4% and 85.7% compared with previous reports. The probes were further applied in the first omics-level investigation of subcellular-specific RBP-RNA interactions upon ferroptosis induction. Interestingly, large-scale RBPs displayed enhanced interaction with RNAs in nucleus but reduced association with RNAs in cytoplasm during ferroptosis process. Among these RBPs with regulated RNA-binding, translation was found as one of the commonly enriched GO functions by different ferroptosis inducers, indicating ferroptosis could disturb protein translation via different pathways. Furthermore, we discovered dozens of nucleoplasmic translocation candidate RBPs upon ferroptosis induction and validated representative ones by immunofluorescence imaging. The enrichment of TCA cycle in the translocation candidate RBPs may provide new insights for investigating their possible roles in ferroptosis induced metabolism dysregulation. The above findings suggest the potential of our enrichment method for high-throughput RBP mapping with organelle-level spatial resolution.

Project description:The ability to map cellular interactomes and organelle proteomes is foundational to a molecular understanding of cell biology. Proximity labeling (PL) provides a powerful strategy for such mapping, but existing enzymes and photocatalysts are limited by their reliance on biotin, spatial resolution, and/or in vivo compatibility. Here we report FlexID, an engineered promiscuous ligase that rapidly attaches diverse small-molecule probes to nearby cellular proteins through direct contact. We engineered FlexID using both sequence- and structure-trained computational models, combining their strengths for catalytic enhancement and structural stabilization. Biophysical analysis reveals that conformational changes in FlexID improve its ability to recognize diverse target proteins while preventing premature release of reactive intermediate. We demonstrate FlexID’s versatility through in vivo proximity labeling, comprehensive organelle proteome mapping, and high-throughput screening of molecular glues using fluorescence-based readout. Our work demonstrates that computational methods can be harnessed to create mechanistically distinct PL enzymes, and provides a flexible, high-resolution tool for mapping protein interactions and proteomes in living cells.

Project description:Subcellular localisation within the proteome fundamentally influences cellular processes, however the development of high-throughput techniques to allow proteome-wide mapping of the cell has proven difficult. Here we present DIA-LOP, an approach capable of high-throughput spatial proteome mapping with in-depth subcellular resolution. This unified framework integrates differential-ultracentrifugation with ion-mobility-based data independent acquisition (DIA) mass spectrometry, alongside data processing using DIA-NN and spatial analysis within the pRoloc bioinformatics pipeline. Within the same experimental pipeline, we compare Differential-ultraCentrifugation (DC) fractionation with an alternate detergent-based protocol using both data-dependent (DDA) and data-independent acquisition (DIA) mass spectrometry approaches highlighting the increased subcellular resolution of the DC approach and the increased proteome coverage when DIA is applied. This study thus informs potential users of subcellular proteomics strategies that employ biochemical fractionation of the optimal workflows to achieve high proteome coverage and subcellular resolution.

Project description:To achieve a deep quantitative proteomic profiling of whole tissue with the spatial localization preserved, we designed an untargeted spatial proteomics workflow with a sparse sampling strategy. We combined a computational approach and MS-based proteomics analysis to localize high-throughput proteome mapping within a tissue by microdissecting the slices into a series of parallel strips with different angles, that allow subsequent image reconstruction. We successfully reconstructed a whole-tissue mapping in a mouse brain, consisting of 8,645 protein distributions and expressions with a spatial resolution of approx. 300 μm.

Project description:We developed an innovative method named “isoRIC” for profiling RNA-binding proteomes with site-specific resolution, which combined the metabolic labeling of isotopic nucleotides for photo-crosslinking of RNA-binding proteins and the real-time targeted LC-MS/MS analysis of RNA-crosslinked peptides. This method showed dramatic improvement of sensitivity in identifying RNA-crosslinked peptides with low abundance as compared to the DDA-based proteomic approaches, which enables the discovery of novel RNA-binding proteins and precise mapping of RNA-protein binding interfaces at single amino acid resolution.

Project description:Monitoring the location of transcription factors (TFs) binding to DNA is key to understanding transcriptional regulation. The main tool for mapping TF binding is ChIP-seq and its variants. However, current ChIP-based methods are hampered by at least one of the following limitations: large input requirements, low spatial resolution, and limited compatibility with high-throughput automation. Here, we describe SLIM-ChIP (Short fragment enriched, Low input, Indexed, MNase ChIP), which overcomes these challenges by combining enzymatic fragmentation of chromatin and on-bead indexing of immobilized TF-DNA complexes. We show that SLIM-ChIP reproduces high resolution binding map of yeast Reb1 similarly to the high-resolution TF mapping methods ChIP-exo and ORGANIC. Yet, SLIM-ChIP requires substantially less input material, and is fully compatible with high-throughput procedures. We further demonstrate the robustness and flexibility of SLIM-ChIP by probing Abf1 and Rap1 in yeast and CTCF in mouse embryonic stem cells. Finally, we show that the unique combination of high resolution and preservation of DNA protection patterns by SLIM-ChIP provide an additional layer of information on the chromatin landscape surrounding the bound TF. We used this information to identify a class of Reb1 sites in which the proximal -1 nucleosome tightly interacts with Reb1 and unlike in most Reb1 sites is refractory to remodeling by the RSC complex. Importantly, the interaction of Reb1 with the -1 nucleosome prevents transcription initiation and can serve as a more general mechanism for maintaining unidirectional transcription. Altogether, SLIM-ChIP is an attractive solution for mapping DNA binding proteins in a more informative context regarding their surrounding chromatin occupancy landscape at a single cell level.

Project description:Purification of cell type-specific RNAs remains a significant challenge. One solution involves biosynthetic tagging of target RNAs. RNA tagging via incorporation of 4-thiouracil (TU) in cells expressing transgenic uracil phosphoribosyltransferase (UPRT), a method known as TU-tagging, has been used in multiple systems but can have limited specificity due to endogenous pathways of TU incorporation. Here, we describe an alternative method that requires the activity of two enzymes: cytosine deaminase (CD) and UPRT. We found that the sequential activity of these enzymes converts 5-ethynylcytosine (EC) to 5-ethynyluridine monophosphate that is subsequently incorporated into nascent RNAs. The ethynyl group allows efficient detection and purification of tagged RNAs. We show that 'EC-tagging' occurs in tissue culture cells and Drosophila engineered to express CD and UPRT. Additional control can be achieved through a split-CD approach in which functional CD is reconstituted from independently expressed fragments. We demonstrate the sensitivity and specificity of EC-tagging by obtaining cell type-specific gene expression data from intact Drosophila larvae, including transcriptome measurements from a small population of central brain neurons. EC-tagging provides several advantages over existing techniques and should be broadly useful for investigating the role of differential RNA expression in cell identity, physiology and pathology.
