Lung tissue succinylation proteome analysis and parallel reaction monitoring in mice

ABSTRACT: We established a mouse model of zinc chloride smoke inhalation-induced lung injury. We used 4D label-free protein quantification technology to compare proteome and succinylation proteome changes in healthy lung tissues and those presenting with smoke inhalation-induced lung injury.

Protein tyrosine kinases analysis by multiplexed parallel reaction monitoring assays

Project description:In this study, we have developed a parallel reaction monitoring (PRM)-based assay for quantitative profiling of 83 PTKs. The assay detects 308 proteotypic peptides from 54 receptor tyrosine kinases and 29 nonreceptor tyrosine kinases in a single run. We used this assay to determine PTKs in lung cancer cell lines with either susceptibility (11-18) or acquired resistance (11-18R) to the epidermal growth factor receptor tyrosine kinase inhibitor erlotinib. We also performed label free shotgun proteome analyses of the 11-18 and 11-18R cells and iTRAQ comparisons of phosphotyrosine peptides from 11-18 and 11-18R cells.

Parallel reaction monitoring (PRM) analysis for protein expression

Project description:According to a previous study on the microscopic examination of stem barks in ramie, bast fibers from different parts of stem bark showed distinct differences at the developmental level: specifically, the barks in the top part of stem (TPS) did not initiate fiber growth, whereas barks in the middle part of stem (MPS) had a large number of fibers with thickening secondary walls. We have performed the phosphoproteome analysis for the tissues of TPS and MPS, and then carried out the comparison of phosphorylation level of proteins between two tissues, thereby to identified differentially phosphorylated proteins. These datasets represent the raw UHPLC spectra for phosphoproteome of ramie TPS and MPS.

Parallel reaction monitoring analysis of target proteins

Project description:Parallel reaction monitoring (PRM) analysis was used to confirm changes in abundance of the target proteins (AceF, SodA, YopD, YopE, GroEL, TerE, and OsmY2),. Equal amounts of proteins from the culture supernatants and cell pellets were separated by SDS-PAGE, and bands corresponding to each of the target proteins were subjected to in-gel digestion. The peptide samples for the target proteins were then analyzed by mass spectrometry, and three peptides from each target protein were selected for the PRM analysis. The selection criterion for the peptides was a sequence length of 6–15 amino acids, while peptides with any modifications or missed cleavage sites were excluded. The peak area of three b-/y-ions from each peptide was used to calculate the peptide ratio, and the ratios of three peptides were used to determine the target protein ratio in different samples.

Project description:Purpose: Analyze transcriptome changes in response to metal treatment in wildtype and sensitized genetic backgrounds. Methods: Zinc or manganese chloride supplementation of wildtype or mutant Drosophila S2R+ cultured cells, followed by RNA extraction. Results: Zinc chloride supplementation induces transcriptional responses in wildtype, ia-2 mutant, and ZnT63C mutant cells. Conclusions: Wildtype S2R+ cells have a transcriptional response to mild zinc chloride supplementation and the zinc response is greater (in degree and in number of genes) in genetically sensitized cell backgrounds that perturb zinc mobilization.

Quantification of histone modifications by parallel-reaction monitoring: a method validation.

Project description:Abnormal epigenetic reprogramming is one of the major causes leading to irregular gene expression and regulatory pathway perturbations, in the cells, resulting in unhealthy cell development or diseases. Accurate measurements of these changes of epigenetic modifications, especially the complex histone modifications, are very important, and the methods for these measurements are not trivial. By following our previous introduction of PRM to targeting histone modifications (Tang, H.; Fang, H.; Yin, E.; Brasier, A. R.; Sowers, L. C.; Zhang, K. Multiplexed parallel reaction monitoring targeting histone modifications on the QExactive mass spectrometer. Anal. Chem. 2014, 86 (11), 5526-34), herein we validated this method by varying the protein/trypsin ratios via serial dilutions. Our data demonstrated that PRM with SILAC histones as the internal standards allowed reproducible measurements of histone H3/H4 acetylation and methylation in the samples whose histone contents differ at least one-order of magnitude. The method was further validated by histones isolated from histone H3 K36 trimethyltransferase SETD2 knockout mouse embryonic fibroblasts (MEF) cells. Furthermore, histone acetylation and methylation in human neural stem cells (hNSC) treated with ascorbic acid phosphate (AAP) were measured by this method, revealing that H3 K36 trimethylation was significantly down-regulated by 6 days of treatment with vitamin C.
