Project description:Bacterially purified His-ADSL proteins on Ni-NTA agarose beads were incubated with or without active PKCε in the presence of ATP for an in vitro kinase assay. After centrifugation, the agarose beads were collected and mixed with 30 μL of SDS-PAGE sample loading buffer. The samples were then separated by SDS-PAGE and visualized by Coomassie Brilliant Blue staining. The protein bands were excised from the gel, digested with trypsin, and analyzed by LC-MS/MS using an Orbitrap Elite mass spectrometer.

Project description:RNA pull-down assay.<br>For the recombinant protein pull-down assays, 50 M-5g of recombinant His-tag TcRBP40 protein were bound to 100 uL of Ni-NTA resin (Qiagen) overnight at 4M-0C. 100 M-5g of total RNA from epimastigotes were incubated with the bound protein in 500 M-5l EMSA buffer at 4M-0C for 2 h, in the presence of Heparine and Spermidine as competitors. Bounded and supernatant samples were separated. The bound sample was washed with the same buffer three times, soft-mixing for 10 min each. After washing, RNA present in the bound and supernatantM- fractions were purified.<br><br>RNA purification and amplification:<br><br>RNA was extracted using the RNeasy mini kit (Qiagen). Linearly amplified RNA (aRNA) was generated with the MessageAmpM-^YII aRNA Amplification kit (Ambion), according to the manufacturerM-^Rs manual.<br><br>Microarray analysis:<br>The microarray was constructed with 70-mer oligonucleotides. Due to the hybrid and repetitive nature of the sequenced T. cruzi strain, all coding regions (CDS) identified in the genome (version 3) were retrieved and clustered by the BLASTClust program, using parameters of 40% coverage and 75% identity. For probe design, it was used ArrayOligoSelector software (v. 3.8.1), with a parameter of 50% G+C content. Was obtained 10,359 probes for the longest T. cruzi CDS of each cluster, 393 probes corresponded to the genes of an external group (Cryptosporidium hominis) and 64 spots contained only spotting solution (SSC 3x), given 10,816 spots in total. These oligonucleotides were spotted from a 50 M-5M solution onto poly-L-lysine coated slides and cross-linked with 600 mJ UV. Each probe corresponding to the T. cruzi genes was identified according to the T. cruzi Genome Consortium annotation (www.genedb.org). We compared bound and unbound mRNA, extracted from two independent pull-down assays, in a dye-swap design including four slides. <br>Microarray images were analyzed by Spot software (Spot). The Limma package (Smyth GK, 2004) was used for background correction by the normexp method, intra-slide normalization by the printtiploess method and inter-slide normalization by the quantile method. The results for the two intra-slide probe replicates were then averaged. The pull-down results were averaged, and probes displaying more than a two-fold difference between the bound and unbound fractions were selected, at FDR 1%.

Project description:We have identified loss of deiminated MA-Brent-1 (an RNA and export binding protein) in the retinal ganglion cells (RGCs) in multiple sclerosis and in glaucoma eyes compared to normal controls. Deimination refers to posttranslational modification of protein bound arginine (not free arginine) in citrulline. Our preliminary studies suggest binding of different repertoire of RNA by non-deiminated and deiminated MA-Brent-1. In vitro, in neurites of cultured RGCs and hippocampal neurons, the select mRNA translation is enhanced by addition of deiminated but not non-deiminated MA-Brent-1. These observations suggest that lack of deiminated MA-Brent-1 has consequences for protein synthesis, remodeling and plasticity of RGCs/neurons. Identification of RNA species bound by deiminated and non-deiminated MA-Brent-1 will enable us there further verification and determining the role that deimination plays in biological function of MA-Brent-1 in multiple sclerosis and glaucoma. To summarize identification of RNA species bound by deiminated and non deiminated MA-Brent-1 will enable us to gain further insight into role of deimination in the overall disease process. To identify the RNA species bound by deiminated and non-deiminated MA-Brent-1 The deiminanted MA-Brent-1 binds to a different repertoire of RNA and non-deiminated MA-Brent-1. Corollary to this hypothesis is that the deiminated MA-Brent-1 enhances translation for bound species of RNA. Loss of deimination results in less dendritic protein synthesis and has consequences for remodeling and plasticity in multiple sclerosis and glaucoma RGCs where lack of deimination (compared to control eyes) has been observed. About 10 microgram of purified recombinant and his-tagged non-deiminated MA-Brent-1 or deiminated MA-Brent-1 will be incubated with about 400 microgram of total RNA. The RNA bound his-tagged protein will be incubated with about 100 microliters of Ni-NTA beads and loaded onto a mini column. The column will be washed with 50 volumes of binding buffer. The bound his-tagged protein will be released using 100 mM immidazole in the binding buffer. The MA-Brent-1 bound RNA will be recovered by boiling the protein in 0.25% SDS followed by purification of RNA using columns or using a 4% PAGE-0.8% agarose composite gel followed by gel purification. The composite gel RNA purification is routine practice in the laboratory. RNA binding experiment for each protein variant (deiminated or non-deiminated) MA-Brent-1 will be repeated twice. Identified RNA species common in both binding experiments for a given species will be candidates for further pursuit. The recombinant purified MA-Brent-1 will be subjected to deimination by incubating with recombinant peptidylarginine deiminase type II (PAD2). PAD2 is a C-terminus GST tag fusion protein and will be purified using GST column. Deiminated and non-deiminated MA-Brent-1, C-terminal his-tag fusion proteins will be purified using Ni-NTA beads/column and immidazole containing buffer as eluents.

Project description:This dataset contains LC-MS/MS data from multiple experiments investigating the N⁵-methyltetrahydromethanopterin:CoM-S-methyltransferase (Mtr) complex of Methanosarcina mazei, with quantitative analysis performed using MaxQuant. Experiment 1: Strep-Tactin-based purification of the native Mtr complex from M. mazei grown on methanol. Samples were divided into two conditions: Group 1: Purification performed under aerobic conditions Group 2: Purification performed under anaerobic conditions Each condition was analyzed in biological triplicates. The aim was to quantify the relative abundance of MtrI (Uniprot ID: Q8PUD4) compared to other Mtr subunits, particularly MtrA. Experiment 2: Similar to Experiment 1, but cells were grown on H₂/CO₂ instead of methanol. Group 1: Aerobic purification Group 2: Anaerobic purification Again, biological triplicates were performed for each condition. The objective remained the same: to quantify MtrI in both groups relative to other Mtr subunits. Experiment 3: Reciprocal pulldown of Mtr subunits using His-tagged MtrI expressed in M. mazei, purified via Ni-NTA affinity chromatography. Empty vector control purifications were included to assess specificity of interactions. Biotinylated proteins were pulled down with neutravidin agarose. After the pulldown, the neutravidin agarose beads were treated with trypsin, and the tryptic peptides were labelled with TMT6 and analyzed by tandem mass spectrometry. Project description:The coding sequence of the NopL was cloned into pET28a vector using BamH I and Sal I restriction enzymes. The resulting vector was transformed into E. coli BL21 (DE3) for the expression of recombinant protein. His-NopL protein was purified by Ni NTA Beads 6FF (Smart-lifesciences, SA005005). DN50 roots inoculated with HH103 were collected at 1 dpi and frozen in liquid nitrogen. Soybean root hair cells were collected by scraping the soybean roots using the cell scraper (Corning Incorporated, 3010). Soybean root hair proteins were extracted using protein extraction buffer (50 mM Tris-HCl pH 7.5, 150 mM NaCl, 10% Glycerol, 0.2% Trixton X-100, 1 mM DTT, 1×protease inhibitor cocktail, 1 mM NaF, 1 mM Na3VO4 and 1 mM PMSF). The obtained His-NopL protein was added to the soybean root protein extract, while no His-NopL protein was added to the control sample. After mixing, the NopL interacting proteins were pull-down using Ni NTA Magarose Beads (Smart-lifesciences, SM008001) semi-in vivo. Finally, the eluted proteins were subjected to analysis using LC-MS/MS to identify and characterize the proteins that interact with NopL.

Project description:The importance of unanchored Ub in innate immunity has been shown only for a limited number of unanchored Ub-interactors. We investigated what additional cellular factors interact with unanchored Ub and whether unanchored Ub plays a broader role in innate immunity. To identify unanchored Ub-interacting factors from murine lungs, we used His-tagged recombinant poly-Ub chains as bait. These chains were mixed with lung tissue lysates and protein complexes were isolated with Ni-NTA beads. Sample elutions were subjected to mass spectrometry (LC-MSMS) analysis.
