TMT labeling quantitative LC-MS of ocluar adnexal B-cell lymphomas and controls

ABSTRACT: Ocular adnexal B-cell lymphoma (OABL) is a rare subtype of non-Hodgkin lymphoma. TMT labeling quantitative proteome were performed on 39 OABL, 9 idiopathic orbital inflammation, 6 reactive lymphoid hyperplasia, and 11 aesthetic orbital plastic surgery specimens. Complete clinicopathologic and prognostic data of these patients were recorded. IOI, RLH, and normal specimens were defined as controls. IOIs and RLHs were defined as the “inflammation” in subgroup analysis.

DIA LC-MS of serum samples collected at diagnosis was performed on 38 ocular adnexal lymphomas (28 extranodal marginal zone lymphomas, and 10 diffuse large B-cell lymphomas), and 20 controls (10 idiopathic orbital inflammation, and 10 reactive lymphoid hyperplasia). IgG4-ROD and orbital MALT lymphoma

Project description:The molecular pathogenesis of orbital lymphoproliferative disorders, such as immunoglobulin G4-related ophthalmic disease (IgG4-ROD) and orbital mucosa-associated lymphoid tissue (MALT) lymphoma, remains essentially unknown. Differentiation between the two disorders, which is important since work-up and treatment can vary greatly, is often challenging due to the lack of specific biomarkers. Although miRNAs play an important role in the regulation of carcinogenesis and inflammation, the relationship between miRNA and orbital lymphoproliferative diseases remains unknown. A comprehensive analysis of 2,565 miRNAs was performed in biopsied specimens and serum of 17 cases with IgG4-ROD and 21 cases with orbital MALT lymphoma. We identified specific miRNA signatures, their miRNA target pathways, and network analysis associated with IgG4-ROD and orbital MALT lymphoma. Machine-learning analysis identified miR-202-3p and miR-7112-3p as the best discriminators of IgG4-ROD and orbital MALT lymphoma, respectively. In the tissue pathway, Longevity regulating pathway in IgG4-ROD and MAPK signaling pathway in orbital MALT lymphoma were most enriched by downregulated miRNAs. This is the first evidence of the miRNA profile in biopsied specimens and serum of patients with IgG4-ROD and orbital MALT lymphoma. These data will be useful for developing diagnostic and therapeutic interventions, as well as elucidating of these disorders.

Project description:We examined published microarray data from 104 acute lymphoblastic leukaemia patient specimens, that represent six different subgroups defined by cytogenetic features and immunophenotypes. Using the decision-tree based supervised learning algorithm Random Forest (RF), we determined a small set of genes for optimal subgroup distinction and subsequently validated their predictive power in an independent cohort of 68 specimens that were assessed using Affymetrix HG-U133A arrays.

DNA Methylation Patterns of Chronic Explosive Breaching in U.S. Military Warfighters

Project description:Epigenetic profiles in peripheral blood samples from 59 subjects (in two separate U.S. Military training sessions) were screened using Illumina Infinium MethylationEPIC BeadChips, session 2 (31 subjects) were also screened post-exposure to a controlled, low-level blast during a 3-day explosive breaching course. Participants had varying numbers of exposures to blast over their military careers (empirically defined as high ≥ 40, and conversely, low < 39 breaching exposures) at baseline. Daily self-reported physiological symptoms were recorded.

NextGeneration Sequencing of Pediatric ARDS Nasal and Bronchial Brushings

Project description:The objective of this study was to determine if nasal transcriptomics could be used to characterize the underlying pathobiology and predict clinical course of patients with pediatric ARDS (PARDS). Subjects meeting consensus PARDS criteria or controls admitted to the Pediatric ICU without lung disease had nasal cytology brushings on days 1, 3, 7 and 14. The gene expression of these brushings was compared to identify subtypes and describe clinical course. Concurrent nasal and bronchial brushings were collected if bronchoscopy was performed. We identified four PARDS subgroups, termed A, B, C, and D. Subgroup B was marked by inflammation and ciliary cell dysfunction. Subgroup D was marked by reduced epithelial stem cell mRNAs without inflammation. Subgroup A had hypo-inflammation and upregulation of pathways important in epithelial cell repair. Subgroup C had increased ciliary cell genes. Control specimens almost entirely clustered with Subgroup C, but one that developed PARDS clustered with Subgroup B and several that developed lung injury clustereced with Subgroups B and A. Over time, Subgroups D and B transitioned to A which transitioned to C. Bronchial and nasal gene expresison were similar.

Project description:Using RNA-sequencing (RNA-Seq and miRNA-Seq), we analyzed paired villous trophoblast and decidual basalis transcriptomes of 15 women pregnant with singleton gestations grouped as follows: (1) spontaneous preterm birth (PTB) in the setting of amniocentesis-proven intra-amniotic infection (IAI) and histological chorioamnionits (n=5; GA median [range]: 26 [25-31] weeks); (2) spontaneous idiopathic preterm birth (iPTB, n=5, GA: 32 [30-33] weeks); and (3) term normal pregnancy, that delivered a heathy infant by cesarean section in the absence of labor (n=5; GA: 39 [38-39] weeks). The primary goal of this study was to identify differentially expressed transcripts and illuminate molecular mechanisms distinguishing IAI-associated PTBs from spontaneous PTBs in the absence of IAI. We further compared iPTB specimens to term specimens to determine genes differentially regulated with advancing gestational age and following spontaneous PTB without IAI. Finally, we determined transcripts selectively expressed in either the villous trophoblast or decidua basalis in each clinical context. Raw data for this series are not available because consent forms do not allow for public access to raw data.

Quantitative label-based canine faecal proteomics

Project description:In small animals, diarrhoea is a regular presentation, the aetiology of which can be varied, from an isolated self-limiting event to more serious episodes requiring symptomatic and supportive treatment. Chronic diarrhoea, defined as diarrhoea lasting longer than 3 weeks, is a relatively common problem often prompting referral for more detailed investigation. Although the potential cause of chronic diarrhoea includes chronic intestinal parasitism and alimentary neoplasia (specifically lymphoma), the majority of these dogs will be diagnosed with idiopathic canine chronic enteropathy (CCE), previously referred to as idiopathic inflammatory bowel disease (IBD). Of those cases diagnosed with CCE, further subdivision based on response to treatment trials leads to a final diagnosis of antibiotic responsive diarrhoea (ARD), food responsive diarrhoea (FRD) or idiopathic inflammatory bowl disease (IBD). The aim of this study was to compare the proteomes of faeces of dogs with chronic enteropathies and a population of healthy dogs, and furthermore to identifying proteins that might be useful in distinguishing FRD from ARD from IBD.
