ABSTRACT: To understand the phenotypes and elucidate the regulatory function of RLI2, seedlings of 7 days after germination from wild type (WT) and rli2 knockdown (RLI2-RNAi) were harvested for proteomics analysis, each group of samples has two replicates. Project description:au15-04_xeno - transcriptomic analysis of the effects of low levels of atrazine and by-products - Identification of xenobiotic direct sensing and of low chemical stress transduction networks in Arabidopsis thaliana. - Seeds of Arabidopsis thaliana (Columbia ecotype, Col-0) were surfaced-sterilized in bayrochlore/ethanol (1/1, v/v), rinsed in absolute ethanol and dried overnight. Germination and growth were carried out under axenic conditions in square Petri dishes. After seeds were sowed, Petri dishes were placed in the dark at 4 °C for 72 h in order to break dormancy and homogenize germination, and were then transferred to a control growth chamber at 22 °C/20 °C under a 16 h light (6000 lux)/8 h dark regime. Growth medium consisted of 0.8% (w/v) agar in Hoagland basal salt mix (H2395, Sigma-Aldrich) adjusted to pH 6. After 13 days of growth under optimal conditions, seedlings were transferred to fresh growth medium containing pesticides during 24 h (Control, Atrazine 1µM, Hydroxyatrazine 1µM or Desethylatrazine 1µM). Then control and treated seedlings were harvested and ground in liquid nitrogen until RNA extraction by RNeasy kit (Qiagen) and DNase digestion. RNA was extracted on at least 2 independent biological replicates of 30 pooled plantlets.

Expression data from arabidopsis wild type (Col-0) and JAV1 RNAi plant

Project description:JAV1 functions as a negative regulator to control plant defense. Defense-related genes were highly induced in JAV1 RNAi plants compared to wild-type plants in response to wounding or jasmonate treatments. We used microarrays to detail the global programme of gene expression underlying JAV1 effects on expression of genes involving in defense response, lipid metabolism and regulating transcription. For the Affymetrix microarray assay with 100 uM MeJA treatment, 21-day-old seedlings grown in MS medium were treated with 100 μM MeJA for various time periods (0, 1, and 4 hours). For the Affymetrix microarray assay with wounding treatment, JAV1 RNAi line Ri17 versus wild-type was utilized after mechanical wounding for various time periods. Four rosette leaves from 21-day-old plants were crushed across the midrib with a forceps. About 30% of each leaf was damaged. Wounded leaves were harvested at various time periods (0, 0.5, and 1 hour) for RNA extraction. Control plants were untreated and leaves were harvested for RNA extraction.

The calmodulin-like protein, CML39, is involved in regulating seed development, germination, and fruit development in Arabidopsis

Project description:In addition to the evolutionarily-conserved Ca2+ sensor, calmodulin (CaM), plants possess a large family of CaM-related proteins (CMLs). Using a cml39 loss-of-function mutant, we investigated the roles of CML39 in Arabidopsis and discovered a range of phenotypes across developmental stages and in different tissues. In mature plants, loss of CML39 results in shorter siliques, reduced seed number per silique, and reduced number of ovules per pistil. We also observed changes in seed development, germination, and seed coat properties in cml39 mutants in comparison to wild-type plants. Using radicle emergence as a measure of germination, cml39 mutants showed more rapid germination than wild-type plants. In marked contrast to wild-type seeds, the germination of developing, immature cml39 seeds was not sensitive to cold-stratification. In addition, germination of cml39 seeds was less sensitive than wild-type to inhibition by ABA or by treatments that impaired gibberellic acid biosynthesis. Tetrazolium red staining indicated that the seed-coat permeability of cml39 seeds is greater than that of wild-type seeds. RNA sequencing analysis of cml39 seedlings suggests that changes in chromatin modification may underlie some of the phenotypes associated with cml39 mutants, consistent with previous reports that orthologs of CML39 participate in gene silencing. Aberrant ectopic expression of transcripts for seed storage proteins in 7-day old cml39 seedlings was observed, suggesting mis-regulation of early developmental programs. Collectively, our data support a model where CML39 serves as an important Ca2+ sensor during ovule and seed development, as well as during germination and seedling establishment.
