Alternative splicing (AS) regulates gene expression and increases proteomic diversity for the fine tuning of stress responses in plants, but the exact mechanism through which AS functions in plant stress responses is not thoroughly understood. Global proteome response to Pb(II) toxicity in poplar using SWATH-MS-based quantitative proteomics investigation

Project description:A novel label-free quantitative proteomic platform of SWATH-MS was applied to detect proteome changes in poplar seedling roots following Pb treatment. In total 4388 unique proteins were identified and quantified, among which 542 proteins showed significant abundance changes upon Pb(II) exposure. The analysis of these differentially expressed proteins revealed significant proteome changes in lignin and flavonoid biosynthesis, cell wall metabolism as well as glutathione metabolism. Furthermore, a certain proportion of proteins involving RNA processing serve as a regulatory role in poplar Pb(II) detoxification. This work represents the first SWATH-MS analysis in model woody plant poplar and highlights mediating roles of potential aspects in poplar during Pb stress, which would provide new cues for the treatment of heavy metal contaminated-soil and would extend our strategies on future environment protection.

Transcription profiling of grey poplar after hypoxia treatment

Project description:The molecular responses of Grey poplar (Populus x canescens) following root hypoxia were studied in roots and leaves using transcript profiling. Grey poplar is a flooding tolerant tree species and analysis of the molecular response to hypoxia may indicate possible adaptation mechanisms to this stress. Experiment Overall Design: The root system of the poplar trees were flooded for up to 168 h. At three time-points (5 h, 24 h, 168 h) plants were collected and leaf and root tissue analysed separately. At each time-point non-flooded controls were collected and analysed as well.

Endophyte-promoted Phosphorous Fixation in Poplar

Project description:Studying the endophyte strains of poplar that help the plant solubilize phosphate, we observed direct evidence of endophyte-promoted phosphorous fixation. Using synchrotron x-ray fluorescence (SR-XRF) microscopy combined with x-ray absorption near-edge structure (XANES), we visualized the nutrient phosphorous inside poplar roots inoculated by the selected endophytes and found that the phosphorus is fixated in the form of organic phosphate inside the root. Proteomics characterization on poplar roots revealed novel proteins and metabolic pathways involved in endophyte enriched phosphorus uptake.

Project description:Illumina technology was used to generate mRNA profiles of galls from root-knot nematodes infected and corresponding uninfected roots from Poplar CAD and WT lines. RNA was extracted from 3 replicates.TruSeq mRNA Stranded libraries were constructed and after pooling and normalization of libraries, sequencing was done on a NextSeq500 Sequencing System. Raw reads were trimmed for quality and mapped to the substituted genome sequence of P. tremula x P. alba 717-1B4 using CLC Genomics Workbench v9.5.2 and the primary transcripts only.

We performed 9 hybridizations (NimbleGen) with samples derived from Populus tremulaxPopulus alba clone 717-1B4 control roots, as well as from roots of LINE1 and LINE2 MiSSP7 overexpressor poplars (3 biological replicates each). Project description:Illumina technology was used to generate mRNA profiles of leaves, roots and Laccaria bicolor mycorrhiza of Poplar treated with ozone or stopped watering. Total RNA was extracted separately from each plant and pooled to 4 biological replicates per condition.TruSeq mRNA Stranded libraries were constructed and and sequenced using Illumina HiSeq 3000 at the Genotoul sequencing facilities (Toulouse, France). Raw reads were filtered and trimmed using erne-filter command. Filtered reads from each library were aligned to P. trichocarpa (https://phytozome-next.jgi.doe.gov/info/Ptrichocarpa_v4_1) using TopHat2 v2.12.
