Region resolved multi-omics of the mouse eye

ABSTRACT: Here, we presented an atlas of region resolved proteome and lipidome of mouse eye. The multiphoton microscopy-guided laser microdissection combined with in depth label-free proteomics, enable us to identify 13,536 proteins in 11 regions of mouse eye. Further integrative analysis of label-free proteome and imaging mass spectrometry (IMS), visually revealed the distinctive molecular features, including proteins, lipids, and glycans of various anatomical mouse eye regions. This work presented the panoramic eye proteome map, and served as the rich resource for eye researches in the future.

Project description:The aim of this work was to characterize proteome of aqueous humor from subjects with various eye conditions such as cataract, glaucoma and pseudoexfoliation syndrome by high-resolution chromate-mass-spectrometry. Twenty nine human aqueous humor samples were processed by shotgun proteomics. Data was searched using MaxQuant package. Totally, 263 protein groups were identified. Label-free quantitation reported some differentially expressed proteins in aqueous humor proteome for the aforementioned eye diseases.

Quantitative proteomic characterization and comparison of T helper 17 and iTreg cells

Project description:Using mass spectrometry-based label-free quantitative (LFQ) proteomics analysis of in vitro differentiated murine Th17 and induced T regulatory (iTreg) cells. More than 4000 proteins covering almost all subcellular compartments were detected. Quantitative comparison of the protein expression profiles resulted in the identification of proteins specifically expressed in the Th17 and iTreg cells. Importantly, our combined analysis of proteome and gene expression data revealed protein expression changes that were not associated with changes at the transcriptional level.

An integrated proteome and transcriptome of B cell maturation defines poised activation states of transitional and mature B cells

Project description:During B cell maturation, transitional and mature B cells acquire cell-intrinsic features that determine their ability to exit quiescence and mount effective immune responses. Here we use label-free proteomics to quantify the proteome of B cell subsets from the mouse spleen and map the differential expression of environmental sensing, transcription, and translation initiation factors that define cellular identity and function. Cross-examination of the full-length transcriptome and proteome identifies mRNAs related to B cell activation and antibody secretion that are not accompanied by detection of the encoded proteins. In addition, proteomic data further suggests that the translational repressor PDCD4 restrains B cell responses, in particular those from marginal zone B cells, to a T-cell independent antigen. In summary, our molecular characterization of B cell maturation presents a valuable resource to further explore the mechanisms underpinning the specialized functions of B cell subsets, and suggest the presence of 'poised' mRNAs that enable expedited B cell responses.

Region and cell-type resolved quantitative proteomic map of the human heart and its application to atrial fibrillation

Project description:The heart is a central human organ and its diseases are the leading cause of death worldwide, but an in-depth knowledge of the identity and quantity of its constituent proteins is still lacking. Here we determine the healthy human heart proteome by measuring 16 anatomical regions and three major cardiac cell types by high-resolution mass spectrometry-based proteomics. From low microgram sample amounts, we quantified over 11,000 proteins in this high dynamic range tissue. We combined copy numbers per cell with protein organellar assignments to build a model of the heart proteome at the subcellular level. Analysis of cardiac fibroblasts identified 25 cellular receptors as potential new cell surface markers. Application of our heart map to an atrial fibrillation study revealed signatures of distinct mitochondrial dysfunctions. The heart map is available at maxqb.biochem.mpg.de as a resource for future analyses of normal heart function and disease.

Region-specific proteome changes of the intestinal epithelium during aging and dietary restriction

Project description:The small intestine is responsible for nutrient absorption and it is one of the most important interfaces between the environment and our body. During aging, changes in the structure of the epithelium lead to food malabsorption and reduced barrier function thus increasing disease risk in aging. The molecular drivers of these alterations remain poorly understood. Here, we compared the proteomes of small intestinal crypts from mice across different anatomical regions and age groups. We found that aging alters epithelial immune responses, metabolic networks and stem cell proliferation, and it is accompanied by a region-dependent skewing in the cellular composition of the intestinal epithelium. Of note, a short period of dietary restriction followed by re-feeding partially restores the epithelium to a youthful state by promoting the differentiation of intestinal stem cells (ISCs) towards the secretory lineage. Using in vitro and in vivo studies, we identify Hmgcs2 (3-hydroxy-3-methylglutaryl-CoA synthetase 2) – the rate limiting enzyme in the synthesis of ketone bodies – as a modulator of ISCs differentiation, which responds to dietary changes. This study provides an atlas of age-dependent proteome changes in defined regions of the intestinal epithelium and characterizes how young and old mice adapt to drastic changes of diet, such as dietary restriction and re-feeding.

Chronic peripheral inflammation causes a region-specific myeloid response in the central nervous system

Project description:Systemic immune dysregulation contributes to the development of neuropsychiatric and neurodegenerative diseases. The precise effect of chronic peripheral immune stimulation on myeloid cells across anatomical brain regions is unclear. We used the human TNF-α transgenic mouse model of RA (TNFtg mice, strain Tg197) (Keffer et al., 1991), which shows increased levels of peripheral cytokines and severe joint pathology at young age and leads to severe disability within 3-4 months after birth (Keffer et al., 1991; Suss et al., 2015) to assess the effect of chronic peripheral inflammation on myeloid cells in the cortex. To examine the response of brain myeloid cells to systemic chronic inflammation, we performed single cell RNA-seq on isolated CD11b+CD45+ cells from the cortex of wt and TNFtg mice.
