Project description:This was a comparative transcriptome analysis by using high throughput sequencing. To assess the effects of heat stress on maize we used a controlled environment facility called the Enviratron to simulate field conditions. For our experiments, maize plants were subjected to conditions simulating normal diurnal rhythms of light and temperature, with increasing maximal daily temperature (MDT). Maize plants were grown continuously under four different temperature regimes with simulated morning temperatures ramped up over 6 hr to the MDT of 31°C, 33°C, 35°C or 37°C and simulated evening/night time temperatures ramped down over 8 hr to 10°C below the MDT. We tracked the gene expression events of maize W22 seedlings grow under different temperatures (MDT of 31°C, 33°C, 35°C or 37°C) to evaluate how different MDTs affect the program of gene expression in maize. At the same time, we analyzed the effects of temperature on gene expression in bzip60-2 and W22 V4 plants (20 DAG) and V5 plants (27 DAG) in the Enviratron as the temperature reached its MDT to investigate whether and how bZIP60 confers heat stress tolerance in maize. RNA was extracted from small strips of leaf lamina excised from the first fully expanded leaf of V4 and V5 W22 plants (at 20 and 27 DAG, respectively). Plants were sampled in triplicates.

Transcriptome comparative analysis of heat-induced domesticated zebrafish during gonadal differentiation

Project description:The influence of environmental factors, especially temperature, on sex ratio is of great significance to elucidate the mechanism of sex determination. However, the molecular mechanisms by which temperature affects sex determination remains unclear, although a few candidate genes have been found to play a role in the process. In this study, we conducted transcriptome analysis of the effects induced by high temperature on zebrafish during gonad differentiation period. 1171, 1022 and 2921 differentially expressed genes (DEGs) between high temperature and normal temperature were identified at 35, 45 and 60 days post-fertilization (dpf) respectively, revealing that DNA methyltransferases (DNMTs) and heat shock proteins (HSPs) were involved in the heat-exposed sex reversal. The Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway that were enriched in individuals after heat treatment included Fanconi anemia pathway, cell cycle, oocyte meiosis and homologous recombination. These results provide insights into the network of genes involved in heat-induced masculinization, and improve our understanding the molecular mechanisms of vertebrate sex determination.

Heat-Resistant Inbred Lines Coordinate the Heat Response Genes Expression Remarkably in Maize

Project description:High temperature is increasingly becoming one of the prominent environmental factors affecting the growth and development of maize (Zea mays L.). Therefore, it is critical to identify key genes and pathways related to heat stress (HS) tolerance in maize. Here, we identified a heat-resistant (Z58D) and heat-sensitive (AF171) maize inbred lines at seedling stage. Transcriptomic analysis identified 3,006 differentially expressed genes (DEGs) in AF171 and 4,273 DEGs in Z58D under HS treatments, respectively. Subsequently, GO enrichment analysis showed that shared upregulated genes in AF171 and Z58D involved in response to HS, protein folding, abiotic and temperature stimulus pathway. Moreover, the comparison between the two inbred lines under HS showed that response to heat and response to temperature stimulus significantly overrepresented for the 1,234 upregulated genes. Furthermore, commonly upregulated genes in Z58D and AF171 had higher expression level in Z58D than AF171. In addition, maize inbred CIMBL55 had been verified to be more tolerant than B73 and commonly upregulated genes had higher expression level in CIMBL55 than B73 under HS. The consistent results indicated that heat-resistant inbred lines may coordinate the remarkable expression of genes in order to recover from HS. Additionally, 35 DEGs were conserved among 5 inbred lines by a comparative transcriptomic analysis. Most of them were more pronounced in Z58D than AF171 at expression level. Those candidate genes may confer thermotolerance in maize.

Genome-wide Association Mapping for Heat Shock Tolerance in Mercenaria mercenaria through SNP Microarray Analysis

Project description:This study aimed to establish a genome-wide association for heat tolerance using the newly developed 66K SNP array for Mercenaria mercenaria. Northern quahogs from three local farms were combined for a heat challenge by increasing temperature at 1°C per day from 24°C to 35°C (Phase I), maintaining at 35°C for two days before decreasing to 27°C within the next 24 hr, then to 24°C within 24 hr. Survival-time analysis showed different survivals among quahogs from these three farms during the heat challenge. Mortality during the temperature increase period (Phase I) was 38, 46, and 55%, and after the temperature decrease was 36, 30, and 29%. For the survivors, no changes were found in body weight before and after the heat shock challenges (p < 0.265). The PCA analyses of SNP frequencies indicated significant genetic differences associated with clam survival under heat stress across the different farms. The fastStructure analysis also revealed the proportions of different ancestral components within the clams, highlighting the genetic factors that may contribute to their varying survival rates under heat stress. The heritability of the heat tolerance traits was 0.680 ± 0.063. GWAS analysis indicated that one SNP exhibited a significant association with the time-to-death trait of northern quahogs and was in chromosome 7. More significant SNPs (p < 10-3.5) were inside genes that have been reported to function in heat tolerance such as serine/threonine-protein kinase 31 and carbohydrate sulfotransferase 11, and some genes found within 50K bp far from SNP sites have a relationship with heat tolerance such as toll-like receptors 4 and 6 (TLRs 4 and TLRs 6), uracil-DNA glycosylase, and a disintegrin and metalloproteinase with thrombospondin motifs gon-1 (ADAMTs). Overall, these findings highlight the power of high-throughput approaches for the identification of superior clam genotypes for further breeding.

Comparative transcriptome analysis reveals differential transcription in heat-resistant and heat-sensitive jujube cultivars under heat stress

Project description:Jujube (Ziziphus jujuba Mill.) is an economically and agriculturally significant fruit crop and is widely cultivated throughout the world. Heat stress has recently become one of the major abiotic stresses limiting plant growth and productivity. However, there are few studies on the transcriptome profiling of jujube subjected to heat stress. In this study, we analyzed the physiological and transcriptomic changes of heat-resistant jujube cultivar ‘HR’ and heat-sensitive cultivar ‘HS’ caused by high temperature stress. We statistically determined 984, 1468, 1727 and 2098 differentially expressed genes (DEGs) between ‘HR’ and ‘HS’ after 0, 1, 3, 5 d of heat stress, respectively. Gene Ontology (GO) enrichment analysis indicated that Aa great deal of heat-responsive genes were identified in these DEGs by Gene Ontology (GO) enrichment analysis. It suggests the distinct molecular mechanism of jujube response to heat stress. Furthermore, we validated the expression profiles of 12 candidates using qRT-PCR to further confirm the accuracy of the RNA-seq data. These results will advance our knowledge of the genes involved in the complex regulatory networks of heat stress and provide genetic resources for further improving the heat tolerance in jujube.
