Project description:Transgenic rice plants expressing isopentenyltransferase (IPT), an enzyme that catalyzes the rate-limiting step in CK synthesis under the control of SARK, a maturation- and stress-inducible promoter. Increased CK production resulted in sink source alteration and enhanced drought tolerance of the transgenic plants. Flag leaf samples from well-watered (control) and water-stressed (3 days of withholding water) plants were collected for RNA extraction and hybridization on Affymetrix rice microarrays chip.

Project description:Popular rice mega varieties lack sufficient key micronutrients (e.g., Fe, Zn), vitamins and a balanced amino acid composition that are essential for a healthy diet. The major bottleneck for improving the nutritional quality of popular rice varieties through conventional breeding or gene technology is our lack of an integrated understanding of the biochemical and molecular processes that occur during rice grain filling (and their determining genes or loci). In this project, we will perform molecular expression profiling on specific tissue layers of the rice grain. To perform this experiment, the material will be developing rice seeds from plants grown hydroponically under controlled greenhouse conditions. Then, the laser microdissection approach will be applied to dissect different parts of the grain (i.e, vascular trace, aleurone, nucellar epidermis, etc). Total RNA will be extracted from these dissected parts and RNA sequencing will be performed. In this project, we will learn how the synthesis and deposition of grain nutrients is regulated, particularly, during grain filling.

COLD6ind-GFP was applied to bind proteins in chilling-treated rice seedling samples, and the proteins bound at the plasma membrane were subsequently extracted for further analysis. We identified 44 potential interacted proteins with COLD6.Osmotin-like protein (OSM1, LOC_Os12g38170), known for its involvement in plant abiotic stress, was found in two independent experiments.

Project description:Magnaporthe oryzae snodprot1 homolog (MSP1), a recently identified PAMP, is known to trigger defense responses in rice. However, the receptor(s) and downstream interacting components of MSP1 in rice have not been identified so far. Using multiple immunoprecipitation-mass spectrometry (IP-MS) analyses in transgenic rice expressing MSP1-YFP, we identified several heat shock proteins (HSPs) as MSP1 interacting partners. Heat stress treatment suppressed MSP1-induced cell death in tobacco plants transiently expressing MSP1. Subsequent IP-MS analysis on these tobacco plants, exposed to heat stress, resulted in the identification of a HSP having a highly conserved sequence to the OsHSP70 of rice. Co-expression of MSP1 with OsHSP70 failed to induce cell death in tobacco, confirming the involvement of the OsHSP70 in the MSP1 immune response. Rice protoplasts, co-expressing MSP1 and OsHSP70, showed a direct interaction between these two proteins in planta. Taken together, the results reported here highlight the pivotal role of OsHSP70 in MSP1-induced signaling and enhance our understanding of rice-M. oryzae interaction.

Project description:Plant diurnal oscillation is a 24-hour period based variation. The correlation between diurnal genes and biological pathways was widely revealed by microarray analysis in different species. Rice (Oryza sativa) is the major food staple for about half of the world's population. The rice flag leaf is essential in providing photosynthates to the grain filling. However, there is still no comprehensive view about the diurnal transcriptome for rice leaves. In this study, we applied rice microarray to monitor the rhythmically expressed genes in rice seedling and flag leaves. We developed a new computational analysis approach and identified 6,266 (10.96%) diurnal probe sets in seedling leaves, 13,773 (24.08%) diurnal probe sets in flag leaves. About 65% of overall transcription factors were identified as flag leaf preferred. In seedling leaves, the peak of phase distribution was from 2:00am to 4:00am, whereas in flag leaves, the peak was from 8:00pm to 2:00am. The diurnal phase distribution analysis of gene ontology (GO) and cis-element enrichment indicated that, some important processes were waken by the light, such as photosynthesis and abiotic stimulus, while some genes related to the nuclear and ribosome involved processes were active mostly during the switch time of light to dark. The starch and sucrose metabolism pathway genes also showed diurnal phase. We conducted comparison analysis between Arabidopsis and rice leaf transcriptome throughout the diurnal cycle. In summary, our analysis approach is feasible for relatively unbiased identification of diurnal transcripts, efficiently detecting some special periodic patterns with non-sinusoidal periodic patterns. Compared to the rice flag leaves, the gene transcription levels of seedling leaves were relatively limited to the diurnal rhythm. Our comprehensive microarray analysis of seedling and flag leaves of rice provided an overview of the rice diurnal transcriptome and indicated some diurnal regulated biological processes and key functional pathways in rice.

Project description:Global gene expression analysis of AtDREB1A transgenic rice line (TL4) at reproductive stage under drought stress was conducted using microarray to explore the drought stress-responsive transcription pathways. Drought stress was imposed at late vegetative stage till booting of the plants. Flag leaf was collected on 14th day of the drought stress. Drought stress was imposed on T3 plants of two homozygous transgenic rice events of PS2 and NT plants by withholding irrigation for 14 days in the National Phytotron Facility, IARI.

Project description:In this study, we focused on a super rice variety, WFYT025, which is widely used in China. Therefore, we took the flag leaves of WFYT025 and its two parents for high-throughput transcriptome sequencing, trying to find some genes related to photosynthesis or transpiration and development of seeds. The aim of our study is (1) we investigated the length, width, and leaf area of flag leaves for WFYT025 and its parents. MPH and HPH were estimated for the heterosis of flag leaf. (2) We selected the flag leaves of hybrid rice WFYT025 and its parents for transcriptome sequencing, the first day and the tenth days after flowering in the environment of early rice and middle rice, respectively. (3) we referred to further investigate the gene regulatory network. Several major sub-networks were found to represents interactions among genes with similar expression profiles via gene regulatory network analysis.
