Integration of transcriptome and proteome elucidates the ques determinant for host specificity of Cordyceps fumosorosea

ABSTRACT: The treatment of Plutella xylostella and Spodoptera litura with spore suspensions of Cordyceps fumosorosea showed high lethal effect on Plutella xylostella and poor lethal effect on Spodoptera litura. Therefore, the epiderms of the two insects were immersed in the spore suspensions of the strains and the mycelia were filtered out for protein sequencing.

Genome sequencing and transcriptional profiling of the insect biocontrol fungus Beauveria bassiana

Project description:Insect pathogenic fungus Beauveria bassiana in one of the best studied insect biocontrol fungus, which infects insects by cuticle penetration. After breaking the cuticles, the fungus will propagate in insect hemocoel and kill insect hosts. It has also been found that the mycelia of B. bassiana can penetrate plant tissues to reach insect inside plant, e.g. corn borer (Ostrinia furnacalis), but do not cause damage to plants. The mechanism of fungal physiological plasticity is poorly understood. To accompany our genome sequencing work of B. bassiana strain ARSEF 2860, fungal transcriptional responses to different niches were studied using an Illumina RNA_seq technique. To examine fungal response to insect cuticle, conidia were inoculated on locust hind wings for 24 hours before used for RNA extraction. To evaluate fungal adaptation to insect hemocole, the fifth instar larvae of cotton bollworms were injected with spore suspension and fungal cells isolated by centrifugation in a step gradient buffer. To unveil the mechanism of interaction with plants, the fungus was grown in corn root exudates for 24 hours. After RNA sequencing, around three million tags were acquired for each sample and fungal transcriptional profiles were compared.

A comparative transcriptome analysis reveals physiological maturation properties of mycelia in Pleurotus tuoliensis

Project description:Pleurotus tuoliensis is a precious edible fungus with extremely high nutritive and medicinal value. The cultivation period of P. tuoliensis is longer than those of other Pleurotus species, which is mainly due to a longer mycelium physiological maturation period (30-60 days). Currently, the molecular processes underlying physiological maturation of the mycelium remain unclear. We performed a comparative transcriptomic analysis of immature and mature mycelia using RNA-seq. De novo transcriptome assembly resulted in identification of 17,030 unigenes. 451 differentially expressed genes, including those encoding nucleoside diphosphate kinase (NDPK), glycoside hydrolase family proteins, exopolygalacturonase, and versatile peroxidases, were identified. GO and KEGG analyses revealed that nucleotide synthesis and energy metabolism are highly active during the physiological maturation of mycelia, and genes related to these pathways were significantly up-regulated in mature mycelia. NDPK is predicted to be essential for mycelia maturation. Our findings contribute to a comprehensive understanding of mycelia maturation in a commercially important fungal species. Future efforts will focus on the function of NDPK and the mechanism by which it regulates mycelia maturation.

Transcriptome integration analysis in hepatocellular carcinoma reveals discordant intronic miRNA-host gene pairs in expression.

Project description:Intronic miRNAs, residing in intronic regions of host genes, are thought to be co-transcribed from their host genes and present consistent expression patterns with host genes. Recent studies reported a few intronic miRNAs with discordant expression with their host genes. We therefore aimed to understand the expression pattern of intronic miRNAs and their host genes in hepatocellular carcinoma (HCC) and reveal possible associated molecular mechanisms. Our genome wide integration analysis of miRNA and mRNA transcriptomes, in three dataset from 550 patients with HCC, found that a large amount of miRNA-host gene pairs were discordantly expressed. Consistent results were also revealed in 775 breast cancer patients. Further, most of HCC-related intronic miRNAs were predicted to have distinct upstream regulators and independent proximal promoter signals from host genes. The discordant expression of representative pairs, miR-26s/CTDSPs, was validated experimentally. We have also identified the independent transcriptional start site, promoter signal, and transcriptional factor of miR-26b from its host gene. Collectively, discordant expression of intronic miRNAs and their host genes was relatively ubiquitous and the intronic miRNA "independent transcription" may partially contribute to such a phenotype.

Multiple Evolutionary Pathways to Host Adaptation in the Fall Armyworm

Project description:During the over 300 million years of co-evolution between herbivorous insects and their host plants, a dynamic equilibrium of evolutionary arms race has been established. However, the co-adaptation between insects and their host plants is a complex process, often driven by multiple evolutionary mechanisms. We found that various lepidopteran pests that use maize as a host exhibit differential adaptation to the plant secondary metabolites, benzoxazinoids (BXs). Notably, the Spodoptera genus, including Spodoptera frugiperda (fall armyworm) and Spodoptera litura (cotton leafworm), demonstrate greater tolerance to BXs compared to other insects. Through comparative transcriptomic analysis of the midgut, we identified four candidate genes potentially involved in BXs detoxification in S. frugiperda. Subsequently, we confirmed two UGT genes, Sfru33T10 and Sfru33F32, as key players in BXs detoxification using CRISPR/Cas9 gene-editing technology. Phylogenetic analysis revealed that Sfru33T10 evolved independently within the Noctuidae family and is involved in the glycosylation of HDMBOA, while Sfru33F32 evolved independently within the Spodoptera genus and functions as a key detoxification enzyme responsible for the glycosylation of both DIMBOA and HMBOA. Our study demonstrates that the UGT gene family plays a crucial role in the adaptation of noctuid insects to maize, with multiple independent evolutionary events within the Noctuidae family and the Spodoptera genus contributing significantly to host adaptation.

Intergrative analysis of proteome and transcriptome dynamics during Bacillus subtilis spore revival

Project description:To gain insight into spore germination and outgrowth, the transcriptome changes during Bacillus subtilis spore conversion to vegetative cells were analyzed. The transcriptome analysis also allowed us to trace the different functional groups of genes expressed during this conversion. . Our analysis identified 34 abundant mRNA transcripts in the dormant spores, at least 31 of which were rapidly degraded after the phase transition and observed 3152 differentially expressed genes during spore germination and outgrowth.
