Proteomics analysis of guinea pig skin in melanin deposition model

ABSTRACT: Differential expression of proteinomic changes and key signaling pathways in the skin of guinea pigs that were subjected to two distinct modeling methods that led to melanin deposition. These two modelling methods are pure ultraviolet radiation method and combined ultraviolet radiation method with progesterone.

Gene expression profiling in Chinese mininature pig liver tissue following clenbuterol administration

Project description:Clenbuterol-HCL can greatly reduce fat deposition and increase skeletal muscle growth at high dosages. In order to advance our understanding of the fundamental molecular mechanisms, Genechips were used to study the differential gene expression profiles of liver tissues among the pigs with/without Clenbuterol-HCL. Differentially expressed genes identified will be the candidates for further investigations on the molecular mechanisms involved in Clenbuterol-HCL of exerting repartition effects on adipose and skeletal muscle tissue. 4 Chinese mininature pigs were broken into 2 groups with each group having two full sib pigs with the same gender. For the following 8 weeks, test pigs were fed 25 mg/kg clenbuterol twice daily in their diets for 4 weeks and 50 mg/kg clenbuterol for another 4 weeks. The vehicle control pigs were administered in the same manner except that no clenbuterol was added in their diets. The liver expression profiles of 4 pigs were analyzed using Porcine Genome GeneChip. After hybridization, genechips were washed and stained in the Affymetrix Fluidics Station 400 and scanned by using Hewlett-Packard GeneArray Scanner G2500A.

Low dose radiation effect on brain proteome (pig hippocampus)

Project description:These data show differences in up- and down-regulation for protein abundances in the hippocampus of radiated vs. sham pigs after total body exposure to low dose radiation (LDR, 1.79 Gy). Tandem mass tags (TMT)-MS results showed 190 up-regulated and 120 down-regulated proteins between the two groups. These TMT-MS findings revealed changes never described before in LDR studies, with several proteins associated with neurodegenerative processes showing altered abundances. These proteomic data may further support the investigation of LDR as a potential beneficial tool to interfere with neurodegeneration and other brain-related disorders.

Candidate gene screening for lipid deposition combining transcriptomic and proteomic data in Nanyang Black pig

Project description:Lower selection intensity resulted in obvious genetically and phenotypically divergences in China indigenous breeds. Nanyang black pig, a China indigenous breed, was famous for its high lipid deposition and high genetic divergence, which made it an ideal model investigating mechanism of lipid position traits in pig. Here, transcriptome and TMT-based proteome analyses were carried out in longissimus dorsi (LD) tissue of high genetic variation individual Nanyang black pigs. After phenotyping in a big population with multi-production traits indexes, six Nanyang black pigs were selected and divided into relatively high and low lipid deposition groups. Combining analyses of transcriptomic and proteomic data identified 15 candidate genes determining lipid deposition genetic divergence in Nanyang black pig. Among them, FASN, CAT, and SLC25A20 were main causal candidate genes. The other genes could be divided as lipid deposition related gene (BDH2, FASN, CAT, DHCR24, ACACA, GK, SQLE, ACSL4, SCD), PPARA-centered fat metabolism regulatory factors (PPARA, UCP3), transcription or translation regulators (SLC25A20, PDK4, CEBPA), and integrin, structural proteins, signal transduction-related genes (EGFR). The multi-omics data set provided a valuable resource for analyses on lipid deposition-traits in pig, especially in Nanyang black pig.

Project description:Kertinocyte cultures grown in 60 mm petri dishes were placed 186 mm from the solar simulator source (Solar-simulated ultraviolet radiation 1600W Xenon short arc lamp with an Oriel Air Mass 1 Direct Filter, (AM1:D:B; model 81074) and KG2 Short Pass Filter. irradiance 9.84 mW/cm² for UVA (98.3%), 0.174 mW/cm² for UVB (1.7%) and 10 mW/cm² (0.017 mW/cm² erythemally-weighted) for the total UVR irradiance) and received a dose of either 0, 10, 20 and 150 kJ/m2 of unweighted ultraviolet radiation and 0, 10 and 150 kJ/m2 of unweighted ultraviolet radiation with SPF 15 sunscreen filtration (Homosalate 3%, Octisalate 4%, Avobenzone 2%, Titanium dioxide 0.66%) (2 mg/cm2 sandwiched between two 5x5 inch quartz plates) and were temperature controlled at 37oC using a customized water-bath. Six and Twenty-four hours post-exposure cells were harvested and RNA was extracted and subjected to microarray analysis.

Single nuclei RNA-seq of Ossabaw pig atherosclerotic and healthy aortae

Project description:Atherosclerosis is a major contributor to cardiovascular diseases. Well-established preclinical models that can accurately recapitulate human atherosclerosis development and progression are necessary for developing new therapeutics. Pig models are extensively used in cardiovascular research due to their physiological similarities to humans. However, their translational efficacy into clinical settings has remained limited. To ensure better translational outcomes, a deeper molecular characterization of atherosclerotic disease mechanisms in swine models is urgently required. Methods: To address this gap, we employed single nuclei transcriptomics to characterize healthy and atherosclerotic aortas in the Ossabaw pig model. We analyzed over 36,000 nuclei from aortas of 5 adult male castrated pigs kept on atherogenic and chow diets. In-depth single-nuclei transcriptomic and cell-cell communication analyses were undertaken to uncover molecular changes in swine atherosclerosis development. Comparisons to human and mouse atherosclerosis were used to establish the veracity of the Ossabaw pig in modeling human disease.

Project description:We used gene expression profiling to address several specific questions that arose in a study of repair of ultraviolet C radiation in C elegans, as well as to generate hypotheses regarding the possible mechanism(s) of decreased DNA repair observed in old adults in that study. This analysis was performed in order to analyze gene expression in the strain (JK1107) and experimental conditions that we used for our DNA repair studies. The supplementary file GSE4766_Resolver_all_data.txt includes Resolver generated fold-changes and p values based on ratios built in Rosetta Resolver as described in the Rosetta Biosoftware Technical Note (Lee Weng, 2004), Data processing and analysis methods in the Rosetta Resolver system (http://www.rosettabio.com/tech/default.htm).
