Proteomic study of colon cancer infected with HIV

ABSTRACT: Purpose: The molecular pathology of colon cancer is still unclear. In this study, we performed a proteomic study of colon tissues from the patients with or without HIV infection. Experimental design: Colon tissues from the patients with or without HIV infection were obtained. The proteins were digested, and labeled by TMT kit. The differential proteins were selected by PCA analyzed. The differential proteins were analyzed by GO database, and STRING software. Results: A total of 720, 730, 35, 5, and 21 differentially expressed proteins were identified in No_HIV_C to No_HIV_adjacent, HIV_C to HIV_A, HIV_C to No_HIV_C, HIV_A to No_HIV_A, and HIV to No_HIV, respectively.

RNA-Seq analysis of gene expression profile of human monocytes infected by Vaccinia Virus

Project description:In this study, we employed high throughput sequencing (RNA-Seq) to investigate the gene expression profiles in THP-1 (monocyte cells )before and post-infection of VACV. we conducted RNA-Seq and analyzed differentially expressed genes in THP-1 cells with and without VAVC infection, and then performed the enrichment analysis, function annotation, and STRING network analysis. 4976 genes with significant differential expression (2416 were up-regulated and 2380 were down-regulated). Further KEGG enrichment analysis suggested that 27 significant signaling pathways, including metabolism, immune inflammation regulation, cell function regulation, cancer and myocardial disease, pathogen infection, were affected by VACV infection. Gene Ontology (GO) functional annotation indicated that these genes were mainly enriched on cell level regulation, immunological processes, protein levels, and signal transduction pathway. The STRING online database analysis showed that JUN,CHUK,IL1B,PYCARD protein were higher in the infected THP-1 cells.

Gene expression profiling of CD4+ T cell line due to presence of Nef during HIV-1 infection.

Project description:We have utilized microarray technology to compare gene expression profile in presence or absence of Nef during HIV-1 infection in T cell-line. We found several genes significantly differentially regulated due to ∆nef HIV-1 infection and WT HIV-1 infection when compared to Uninfected cells and also several genes significantly dergulated due to WT HIV-1 infection as compared to ∆nef HIV-1 infection. We redistributed genes belonging to several gene ontology into broad categories like “signaling”, “apoptosis”, “transcription” and “lipid metabolism”. We selected some lipid metabolism genes to validate the Nef directed differential expression using quantitative real-time RT-PCR. Thus the present work highlights the importance of Nef directed differential gene expression in milieu of other viral proteins present during infection.

Differential expression associated with GB virus C in HCV/HIV co-infection

Project description:The aim of this study was to identify differential gene and protein expression associated with GBV-C that may be of importance in reduction of HCV-related liver disease. GB virus C (GBV-C) infection leads to improved outcomes in human immunodeficiency virus (HIV) infection. Furthermore, GBV-C has been shown to reduce hepatitis C virus (HCV)-related liver disease in HCV/HIV co-infection. We aimed to identify differential gene expression associated with GBV-C in HCV/HIV co-infection by comparing RNA expression from liver biopsies of HCV/HIV co-infected patients with and without GBV-C infection. Liver biopsies were obtained from 10 Patients with HCV/HIV co-infection; 4 of these patients were positive for GBV-C infection and 6 were negative for GBV-C infection. The tissue was stored in RNAlater and RNA was extracted for hybridisation to Affymetrix Human Genome U133 plus 2.0 microarrays at the University of Texas Medical Branch Molecular Genomics Core Laboratory. The data was analysed for genes differentially expressed between GBV-C positive and negative patients using Partek Genomics suite and applying a custom CDF file (Hs133P_Hs_UG_8), available from Molecular and Behavioural Neuroscience Institute, University of Michigan.

Project description:Exploratory microarray analysis identified significant changes in gene expression in adipose tissue. These included changes in genes regulating lipid and steroid metabolic processes and electron carrier activity in HIV-infected patients receiving antiretroviral therapy (ART). Additional genes involved in metabolic processes and mitochondrial function were found to be up-regulated in the adipose tissue of HIV-positive patients compared with HIV-negative controls. To identify differential gene expression in different tissues (PBMC, muscle, adipose tissue) between HIV patient groups (HIV negative, HIV positive with ART, HIV positive without ART).

Discovery of serum protein biomarkers of Active Tuberculosis in HIV- and HIV+ Individuals (US center)

Project description:The overall goal of the project is to identify candidate biomarkers of Active infection with Mycobacterium tuberculosis (Mtb) in individuals with or without HIV. Samples were analyzed from two tuberculosis (TB) endemic countries, Brazil and South Africa (SA), as well as from the United States (US). The US site included patients that were in the early stages of Active TB, with mean symptom duration of 1.5 months. The subjects from the Brazil site had mean symptom duration of 6 months, and the SA site subjects had advanced TB. All sites also provided samples asymptomatic for TB or with Latent TB infection. The US and SA sites also had subjects with and without HIV co-infection, whereas the Brazilian subjects were all HIV-. This specific dataset corresponds to the Discovery step of the study, for the US center.

Microarray analysis to examine glycan-related gene expression in primary human cells infected with HIV-1 to confirm that distinct cell-associated PGs play differential role(s) in viral capture and transfer via BMVECs and astrocytes To examine glycan-related gene expression in primary human cells (CNS-based cells such as BMVECS, astrocytes and microglia, as well as primary human control peripheral blood mononuclear cells, such as CD4+ T-cells and macrophages) infected with HIV-1 at different time-points (6 hours post-infection, 24-hours post-infection and 7-days post-infection) as compared to uninfected cells (all of the above cells, uninfected, in triplicates, with matching time-points).

Global mRNA/LncRNA expression analysis of pancreatic tumors causing type3C Diabetes Mellitus

Project description:Pancreatic tumors with small size can cause type3C Diabetes Mellitus (PCA-DM) but the mechanism is unknown. In this study we aimed at revealing the mRNA and long noncoding RNA (LncRNA) expression patterns of pancreatic tumors that triggered PCA-DM. Four pancreatic tumors from patients with PCA-DM (A1-A4), four pancreatic tumors from patients without PCA-DM (B1-B4), and four pancreatic tissues from patients with pancreatitis were individually profiled with Agilent microarrays(Arraystar Human LncRNA Array v3.0). Pancreatic tumors with PCA-DM or without PCA-DM, and pancreatic tissues of pancreatitis were individually profiled.
