Transcriptome Analysis of Plasmodium ΔCSP stable expressing or control HepG2 cells

Project description:Purpose:To understand the change in transcriptome for the overxepression of ΔCSP in HepG2 cells. Methods:Total RNAs of ΔCSP stable expressing or control HepG2 cells were extracted using TRIzol (Invitrogen), following the manufacturer's instructions. RNA-seq and bioinformatic data analysis were performed by Shanghai Sangon Bio Ltd. Briefly, sequencing libraries were generated using VAHTSTM mRNA-seq V2 Library Prep Kit for Illumina® (Vazyme Biotech, Nanjing, China) following manufacturer's recommendations and were sequenced on HiSeq XTen sequencers (Illumina, San Diego, CA). Raw reads in FASTQ format were subjected to quality control using FastQC. RNA-seq reads were aligned to the reference genome using Bowtie. Uniquely mapped reads were used for further analysis. Gene expression levels are expressed as TPM (Transcripts per million reads) and differences in gene expression were calculated with rSeq. Results:There were 492 genes differentially expressed in ΔCSP-overexpressing HepG2 cells compare to the control group respectively (fold change >2 or < 0.5).

RNA-seq data from PBMC of M.tb-infected and M.tb-uninfected infants in MVA85A clinical trial

Project description:Frozen PBMC from infants 7 days before randomization (PBMC from two infant were 28 days after randomization) were stimulated in RPMI with 10% Feotal calf serum (FCS) at 5 million/ml with 1 million CFU/ml BCG (SII) or left unstimulated in a total volumn of 200ul/well in 96-well plates. Cells were incubated for 12 hours (37C, 5% CO2). Plates were centrifuged and 200ul supernatant was removed without disrupting the pellet and transferred into clean U-bottom plates. The plates were centrifuged again, the supernatant were flicked-out and the cells were resuspended in 200ul RLT buffer with beta-mercaptoethanol (10ul/ml). The samples were mixed with the buffer to lyse the cells and the plates were sealed and stored at -20C. At the time of RNA-extraction, plates were thawed at 37% for 10 mins. RNA extraction was performed using the Qiagen RNeasy kit following manufacturer's instructions (including optional DNase digestion) and RNA was eluted twice, 30 ul per elution. RNA was quantified by nanodrop and samples were stored at -80C.

Global gene transcriptional profiles of RAW 264.7 cells following the infection with Brucella abortus wild and mutant strains

Project description:We focused on whether transposon mutagenesis in Brucella abortus could induce difference in the trascriptional responses of RAW 264.7 cell infection model compared to the wild strain infected RAW 264.7 cells. The function of genes in Brucella abortus was analyzed through the identified differences in gene expression between RAW 264.7 cell infected with wild and mutant strains. We analyzed altered transcription in RAW 264.7 cells at 0, 6, 12, and 24 h following the infection with 10 MOI of Brucella abortus wild and mutant strains.

circMAN1A2_009-pulled down proteins in HeLa cells

Project description:CircRNA pulldown assays were conducted to identify proteins interacting with circMAN1A2_009. In summary, HeLa cell protein extracts were incubated with biotin-labeled circMAN1A2_009 probes obtained from Tsingke Biotechnology, China, at room temperature for 1h. Subsequently, streptavidin magnetic beads were introduced into the cell lysates containing the probes and incubated overnight at 4°C. After three washes, proteins bound to the streptavidin magnetic beads were eluted using the Elution Buffer as per the instruction provided by the PierceTM Magnetic RNA-Protein Pull-Down Kit (Thermo, 20164, USA). The retrieved proteins underwent analysis through liquid chromatography-tandem mass spectrometry (LS-MS/MS) conducted by OE biotech Co. Ltd (Shanghai, China), or Western Blot.

Transcription profiling of pig alveolar macrophages infected with Porcine Respiratory Reproductive Syndrome Virus

Project description:A primary culture of Porcine Alveolar Macrophages (PAM) from six animals was split in two: one was infected at a multiplicity of infection (MOI) of 10 with a 13th passage of PRRSV Lelystad virus. The other culture was maintained as control. The percentage of infected cells ranged between 60 and 70% for all batches. Cells were collected 1, 3, 6, 9 and 12 hours Post Infection in Trizolfor RNA extraction. Total RNA extraction from PAM was performed with Trizol following standard instructions and clean-up was done using RNeasy columns. RNA quality was assessed by microcapillary electrophoresis on an Agilent 2001 Bioanalyzer with RNA 6000 Nanochips. RNA was quantified by spectrophotometry. Reverse transcription (RT) of 20 ÃÂµg total RNA and synthesis of biotin-labeled cRNA with one round of amplification were carried out following the standard Affymetrix one-cycle protocol according to the manufacturer's instructions. Three samples each from control and infected cells were pooled (resulting in 2 control and 2 infected samples for analysis at each time point), and their transcriptional profiles were assessed on GeneChip Porcine Genome Arrays. SINV-nsP3 mScarelt-tagged immunoprecipitation

Project description:1x107 cells HEK293 FLP-IN T-REX cells were infected with SINVnsP3-mScarlet (bait) or SINVwt (negative control) at 1 MOI. After 18 hours, cells were scrapped and spin down at 300 g 4°C for 10 mins. After the centrifugation, supernatants were discarded and cell pellet washed once with 1X PBS, followed by another centrifugation at 300xg 4°C for 10min. After discarding the supernatant, cell pellets were lysed with 200µL ice-cold lysis buffer (10mM Tris-Cl pH 7.5, 150mM NaCl, 0.5mM EDTA, 0.5% IGEPAL, benzonase(1U/mL) and 0.1mM AEBSF serine protease inhibitor) , and incubated on ice for 30min. Then, cell lysates were cleared by centrifugation 17,000xg for 10min at 4°C. The supernatants were transferred to new tubes and diluted 1:1 with the dilution buffer (10mM Tris-Cl pH 7.5 150mM NaCl 0.5mM EDTA 0.05% IGEPAL). Next, cell lysates were incubated with 15µL of RFP-Trap® Magnetic Particles M-270 (pre-washed once with the dilution buffer) for 1 hour at 4 °C with mild rotation. After the incubation, the magnetic beads were washed five times with wash buffer1 (10mM Tris/Cl pH 7.5, 150mM NaCl, 0.5mM EDTA and 0.25% IGEPAL), followed by two washes with the dilution buffer. The proteins elution from the beads was done twice at room temperature with shaking, the first elution with 45µL 0.2M glycine pH 2 solution and the second elution with 45µL 0.2M glycine pH 2 (supplemented with 1%SDS) solution. Finally combined protein eluates were neutralized with 10µL 1M Tris-base pH 10. For proteomic analysis three biological replicates were generated.
