microRNA-seq in circCDYL probe and NC probe

Project description:CircRNA pull-down was performed as previously reported. Briefly, SK-BR-3 was fixed with 1% formaldehyde and lysed by co-IP buffer and the cluster was sonicated. CircCDYL-specific and NC biotinylated probes were added to mixture tobind circCDYL. Next, C1 streptavidin magnetic beads was added to pull down circCDYL and circCDYL-binding RNA. Finally, total RNA was extracted from the magnetic beads and followed by qRT-PCR detection of circCDYL and miR-92b-3p.

Formaldehyde-Assisted Isolation of Regulatory Elements (FAIRE) sequencing of msh1 memory line

Project description:Col-0 wild type and msh1 memory line were grown, crosslinked and chromatin isolated as described in (Omidbakhshfard et al., 2014). Briefly, plants were germinated in MS media at 24°C, 12 hr light and 12 hr dark cycle for 14 days and crosslinked with formaldehyde. DNA was sonicated to get a size range of 250-800bp. Samples were divided equally into two lots and one was used directly for FAIRE experiments while the other lot was decrossed-linked and compared with the crosslinked samples to confirm he FAIRE treatment. FAIRE analysis was carried out on crosslinked sampes of wild ype and msh1 memory line.

Project description:To define the characteristics of human oral mucosa fibroblasts (hOFs), we analyzed the gene expression of hOFs compared with that of human dermal fibroblasts (hDFs), and that of hOF-derived induced pluripotent stem cells (hOF-iPSCs). In this dataset, we found that 5,738 probes and 5672 probes were differently expressed in hOFs and hDFs respectively, compared with those in hOF-iPSCs at more than 2-fold levels. In contrast, only 434 probes are differently expressed between hOFs and hDFs.
