Protein homeostasis is essential for cyanobacteria to maintain proper cellular function under adverse and fluctuating conditions. The AAA+ superfamily of proteolytic complexes in cyanobacteria plays a critical role in this process, including ClpXP, which comprises a hexameric ATPase ClpX and a tetradecameric peptidase ClpP. Adapters drive context-dependent Mycobacterial ClpX activity by altering conformational sampling

Project description:The AAA+ ATPase ClpX recognizes diverse substrates and plays a crucial role in cellular homeostasis. Mycobacterium tuberculosis (Mtb) ClpX binds to two structurally distinct adaptors- the Single-stranded DNA binding protein (SSB) and the Small protein B (SmpB). The mechanistic features of adaptor-dependent modulation of ClpX activity and its functional implications still remain poorly understood. Results show that both adaptors bind to the N-terminal domain of ClpX, albeit with different stoichiometry. While SSB binding enhances ATPase activity, SmpB does not. Structural and biochemical experiments revealed that both adaptors substantially reduce conformational sampling and drive ClpX into a more compact, homogenous quaternary arrangement. The interactome of the adaptors and ClpX indicate features that distinguish adaptor-dependent from adaptor-independent ClpX activity. Changes in the expression profile in Mtb cells upon over-expression of either SSB or SmpB suggest functional linkages between the protein recycling mechanism and transcription. Mtb ClpX is thus both- an unfoldase driving protein maturation and a checkpoint regulator synchronizing transcription and translational processes in this slow-growing human pathogen.

Project description:In B. subtilis the unusual transcription factor Spx controls the thiol stress response regulon (Nakano et al 2003 PNAS 100:13603; Rochat et a. 2012 NAR 40:9751). Under normal growth conditions Spx is constantly degraded by the AAA+ protease complex ClpXP (Nakano et al 2001 MolMi 42:383). Comparing a B. subtilis clpX strain, where Spx levels are high, with a B. subtilis clpX spx double mutant strain which lacks Spx, will report on Spx dependent transcriptional control. We prepared total RNA of exponentially grown B. subtilis clpX and of B. subtilis clpX spx cells. Inactivity of peptidase ClpP causes primary accumulation of mitochondrial disaggregase ClpX with its interactors at the nucleoid and RNA granule

Project description:Mitochondrial matrix peptidase ClpP inactivating mutations in human cause an autosomal recessive Perrault syndrome variant (PRLTS3), characterized by ovarian failure with early sensorineural deafness, often followed by general neurodegeneration. Mouse models showed that accumulations of (i) its main protein interactor, the substrate-selecting AAA+ ATPase ClpX, (ii) mitoribosomes, and (iii) mtDNA nucleoids are main cellular consequences of ClpP mutations. However, the sequence of these events and their validity in human remain unclear. Here, we studied global proteome profiles to define ClpP substrates among mitochondrial ClpX interactors, which accumulated consistently in ClpP-null mouse embryonal fibroblasts and brain. Validation work included novel ClpP-mutant patient fibroblast proteomics. ClpX co-accumulated in mitochondria with POLDIP2 as nucleoid component, LRPPRC as mitochondrial poly(A) mRNA granule element, GFM1 (in mouse also GRSF1) as tRNA processing factors. Only in mouse, accumulated ClpX, GFM1 and GRSF1 appeared in nuclear fractions. Mitoribosomal accumulation was minor. Consistent accumulations in murine and human fibroblasts also affected multimerizing factors not known as ClpX interactors, namely OAT, ASS1, ACADVL, STOM, PRDX3, PC, MUT, ALDH2, PMPCB, UQCRC2 and ACADSB, but the impact on downstream metabolites was marginal. Our data demonstrate the primary impact of ClpXP on the assembly of proteins with nucleic acids, and show nucleoid enlargement in human as key consequence.
